Project description:Construction of a comprehensive spectral library for the coral reef fish, Acanthochromis polyacanthus, from both DIA and DDA MS runs. The spectral library was then used to quantify proteomes of individual fish exposed to different environmental conditions including ocean acidification and ocean warming. Proteomes were measured for both liver and brain tissue and differential expression between environmental conditions was analyzed.

Project description:In this research we present a transcriptomics analysis of the physiological response of a marine calcifier, Strongylocentrotus purpuratus, to ocean acidification, a decline in ocean pH that results from the absorption of anthropogenic carbon dioxide (CO2). Larvae were raised from fertilization to prism stage in seawater with elevated CO2 conditions based upon IPCC emissions scenario B1 (540ppm CO2) and A1FI (1020ppm CO2).

Project description:Ocean acidification, resulting from the dissolution of excess CO2 produced by humans into the ocean, is predicted to impact a broad variety of marine taxa, particularly calcifying animals such as the thecosome (shelled) pteropods. To achieve a better understanding of the mechanisms of pteropod calcification and physiological compensation for high CO2 exposure, we investigated the transcriptomic responses of Clio pyramidata, a cosmopolitan diel migratory thecosome. Individuals were sampled from the Northwest Atlantic in the fall of 2011 and were exposed to ambient (~380 ppm) and end of the century predicted CO2 levels (~800 ppm) and their oxygen consumption was measured. We then used RNA-seq technology to assess transcriptome-wide effects of exposure to elevated CO2. We conducted a de novo assembly of the transcriptome of C. pyramidata, annotated the genes associated with biomineralization, and assessed the differential gene expression patterns. This assembly reveals a number of similarities with other molluscan transcriptomes, and some similar biomineralization genes such as perlucin, calmodulin, regucalcin and SPARC. The results of the differential expression indicate that there is a great deal of natural variability in gene expression and suggest that a few genes putatively associated with biomineralization, particularly perlucin, were up-regulated in the high CO2 treatment. This is the first experiment employing gene expression analysis to investigate the effects of CO2 on a planktonic open-ocean species, providing the first insights into the effects of acidification on these important planktonic calcifiers and suggesting interesting gene families which may prove useful in further ecophysiological, biomaterials and phylogenetic studies.

Project description:Crustose coralline algae (CCA) are calcifying red macroalgae that play important ecological roles including stabilisation of reef frameworks and provision of settlement cues for a range of marine invertebrates. Previous research into the responses of CCA to ocean warming (OW) and ocean acidification (OA) have found magnitude of effect to be species-specific. Response to OW and OA could be linked to divergent underlying molecular processes across species. Here we show Sporolithon durum, a species that exhibits low sensitivity to climate stressors, had little change in metabolic performance and did not significantly alter the expression of any genes when exposed to temperature and pH perturbations. In contrast, Porolithon onkodes, a major coral reef builder, reduced photosynthetic rates and had a labile transcriptomic response with over 400 significantly differentially expressed genes, with differential regulation of genes relating to physiological processes such as carbon acquisition and metabolism. The differential gene expression detected in P. onkodes implicates possible key metabolic pathways, including the pentose phosphate pathway, in the stress response of this species. We suggest S. durum is more resistant to OW and OA than P. onkodes, which demonstrated a high sensitivity to climate stressors and may have limited ability for acclimatisation. Understanding changes in gene expression in relation to physiological processes of CCA could help us understand and predict how different species will respond to, and persist in, future ocean conditions predicted for 2100.

Project description:This experiment assessed the natural gene expression variation present between colonies of the Indo-Pacific reef-building coral Acropora millepora, and additionally explored whether gene expression differed between two different intron haplotypes according to intron 4-500 in a carbonic anhydrase homolog. This study found no correspondence between host genotype and transcriptional state, but found significant intercolony variation, detecting 488 representing unique genes or 17% of the total genes analyzed. Such transcriptomic variation could be the basis upon which natural selection can act. Underlying variation could potentially allow reef corals to respond to different environments. Whether this source of variation and the genetic responses of corals and its symbionts will allow coral reefs to cope to the rapid pace of global change remains unknown.

Project description:Microarray technology provides a powerful tool for gene discovery studies, but the development of microarrays for individual species can be expensive and time-consuming. In this study, we test the suitability of a Danio rerio oligonucleotide microarray for application in a species with few genomic resources, the coral reef fish Pomacentrus moluccensis. Coral reef fishes are expected to experience rising sea surface temperatures due to climate change. How well tropical reef fish species will respond to these increased temperatures and which genes are important for resistance and adaptation to elevated temperatures is not known. Microarray technology may help identify candidate genes for thermal stress resistance in coral reef fishes. Results from a comparative genomic DNA hybridisation experiment and direct sequence comparisons indicate that for most genes there is significant sequence similarity between P. moluccensis and D. rerio, suggesting that the D. rerio array is applicable to P. moluccensis. Heterologous microarray experiments on heat-stressed P. moluccensis identified changes in transcript abundance at 120 gene loci, with many genes involved in protein processing, transcription, and cell growth. Changes in transcript abundance for a selection of candidate genes were confirmed by quantitative real-time PCR. We have demonstrated that heterologous microarrays can be successfully employed to study non-model organisms. Such a strategy thus greatly enhances the applicability of microarray technology to the field of environmental and functional genomics and will be useful for investigating the molecular basis of thermal adaptation in coral reef fishes. A. millepora colonies were brought to a common garden in the reef lagoon, i.e. under the same environmental conditions. This common garden combined with acclimatization removes environmental effects on the physiology of the coral colonies. For the comparison of the two intron haplotypes, we applied a multiple dye-swap microarray design for the two groups of coral colonies (N=3 per group) defined based on the two genotypes resolved with the use of intron 4-500 (Fig. 1). To also examine the intra-haplotype variation we added a loop design nested to the above multiple dye-swap design, where three samples per colony were included. Colonies 1, 2, and 3 are of intron 4-500 haplotype 1; colonies 4, 5, and 6 are haplotype 2.

Project description:The association with photosymbiotic algae is crucial for the proliferation of many coral reef organisms, but increases their sensitivity to environmental changes. Large benthic foraminifera (LBF) are a diverse group of carbonate producers harboring algal photosymbionts. They act as key ecological engineers and are widely used as bioindicators. As in corals, elevated temperatures and light intensities are known to induce bleaching in LBF, but the combined effects of ocean acidification and warming remain unclear. To shed light into the adaptive physiology of LBF, we linked the assessment of the holobiont and photosymbiont physiological condition (mortality, growth, coloration, and chlorophyll a) to a bottom-up proteomics approach that allows the examination of cellular responses of host and symbionts simultaneously. In a two-months experiment, we exposed Amphistegina lobifera to the combined effects of ocean acidification (400, 1000 and 2800 ppm pCO2) and warming (28-control and 31°C). More than 1,000 proteins were identified by label-free mass spectrometry-based whole proteome analysis and assigned to the host or photosymbionts. Photopigment concentrations declined in response to elevated pCO2, visible by discoloration. These indicate the reduction of photosymbiont densities under ocean acidification, despite the fertilizing effects suggested for high inorganic carbon availability, and imply metabolic adjustments. Increases of proteolytic proteins suggest active host regulation of photosymbiont density in order to maintain homeostasis with its algal photosymbionts. Growth rates, however, were unaffected by elevated pCO2 levels at control temperatures, but high pCO2 levels (2800 ppm, pH 7.52) combined with thermal stress (31°C) impaired growth, though mortality and shell dissolution was negligible. While growth was unaffected by intermediate pCO2 levels (1000 ppm, pH 7.98) combined with ocean warming, this treatment induced the most distinct proteome responses. These include the regulation of ion transporters and host cytoplasmic proteins that likely abet calcification under ocean acidification. This study reveals a highly complex cellular response in both the host and the photosymbiont, which appears to facilitate a high resilience potential of A. lobifera to end of the century ocean conditions. Nevertheless, our results imply that when pCO2 levels rise above 1000 ppm during persistent ocean warming or extreme heating events these adaptive mechanisms become disrupted.
