Exhaustive Cell Wall Hydrolase Knockout Bacillus subtilis Strain

Project description:IMPORTANCE In order to grow, bacterial cells must both create and break down their cell wall. The enzymes that are responsible for these processes are the target of some of our best antibiotics. Our understanding of the proteins that break down the wall - cell wall hydrolases - has been limited by redundancy among the large number of hydrolases many bacteria contain. To solve this problem, we identified 42 cell wall hydrolases in Bacillus subtilis and created a strain lacking 40 of them. We show that cells can survive using only a single cell wall hydrolase; this means that to understand the growth of B. subtilis in standard laboratory conditions, it is only necessary to study a very limited number of proteins, simplifying the problem substantially. We additionally show that the multiple-knockout strain is a research tool to characterize hydrolases, using it to identify 3 "helper" hydrolases that act in certain stress conditions. This submission contains the peptidoglycan profiling dataset (HPLC-MS raw data).

Comprehensive Transcriptional Profiling of the Cell Envelope Stress Response of Bacillus subtilis

Project description:Bacterial cell envelope is the first and the major line of defense against threats from the environment. Because of its crucial roles in bacterial cell life, cell envelope is a prime target for numerous antibiotics. In this study, by treating Gram-positive model strain Bacillus subtilis with numbers of cell wall targeted antibiotics, we aimed to obtain a global comprehensive transcriptional profile of cell envelope stress response in B. subtilis via transcriptomic study using high-throughput RNA sequencing approach. This knowledge will then be subject to a series of comparative genomics analyses to get detailed information of the distribution and conservation of cell envelope stress-sensing regulatory systems in B. subtilis.

Expression analysis of sporulating Bacillus subtilis strain 168 deleted for prpE gene

Project description:Investigation of whole genome gene expression level changes in sporulating Bacillus subtilis 168 delta-prpE mutant, compared to the wild-type strain. The mutation engineered into this strain results in impaired germination of spores. A six chip study using total RNA extracted from three separate wild-type cultures of sporulating Bacillus subtilis 168 and three separate cultures of sporulating mutant strain, Bacillus subtilis 168 delta-prpE, in which prpE (yjbP BSU11630) gene coding for a protein phosphatase is deleted entirely. Each chip consists of four fields able to measure the expression level of 4,104 genes from Bacillus subtilis subsp. subtilis strain 168 NC_000964 with eight 60-mer probe pairs (PM/MM) per gene, with two-fold technical redundancy.

For each sample analyzed in this study three biological replicates were performed. Three different samples were taken from a strain expressing the WalR-SPA protein as well as from wild-type (168) without a tagged WalR. Samples were taken from exponentially growing cells in low phosphate medium (LPDM) as well as from phosphate-limited cells (T2). Each sample compares ChIP DNA vs. Total DNA from the same cells.
