Project description:Human immunodeficiency viruses type 1 and 2 (HIV-1 and 2) are known to depend on cellular host machinery for their replication and survival. While most of the studies on cellular proteomic and transcriptomic changes focused on the late-phase of the infection, studies of those changes in the early time-points; especially in the case of HIV-2 infection, are widely lacking. Using 2nd generation HIV-1 and 2 VSV-G pseudotyped lentiviral vectors, we transduced HEK-293T cells, and carried out transcriptomic profiling and proteomic analysis of harvested cells at 2h time point, which is representative of the immediate early-phase events in the infection cycle.

Project description:Human immunodeficiency viruses type 1 and 2 (HIV-1 and 2) are known to depend on the cellular machinery for their replication and survival. While most of the studies on cellular proteomic and transcriptomic changes focused on the late-phase of the infection, studies of those changes in early time-points; especially in the case of HIV-2, are widely lacking. Using 2nd generation HIV-1 and 2 VSV-G pseudotyped lentiviral vectors, we transduced HEK-293T cells, and carried out transcriptomic profiling and proteomic analysis at 0 and 2h time points. Significant variations were observed in gene expression profile between HIV-1 and HIV-2 transduced samples. Thrombospondin 1 (THBS1), collagens (COL1A2, COL3A1) and eukaryotic translation factors (EIF3CL), in addition to various genes coding for long-non-coding RNA (lncRNA) were significantly upregulated at 2h time-point after HIV-2 transduction, compared to HIV-1. Label-free quantification mass spectrometry indicated that 7 proteins involved in RNA binding, mRNA transport, and chaperoning were significantly downregulated. Identification of cellular protein targets of HIV, and their effect on the cellular transcriptome will undoubtedly shed more light on their complex life cycle, and may be utilized against the infection, furthermore, characterizing the early-phase of HIV-2 infection may aid in the understanding of its pathomechanism, and long incubation period.

Project description:In spite of the similar structure and genomic organization of human immunodeficiency viruses type 1 and 2 (HIV-1 and HIV-2), striking differences exist between them in terms of replication dynamics and clinical manifestation of infection. Although the pathomechanism of HIV-1 infection is well characterized, relatively few data are available regarding HIV-2 viral replication, and its interaction with host-cell proteins during the early phase of infection. We utilized proteo-transcriptomic analyses to determine differential genome expression and proteomic changes induced by transduction with HIV-1 / 2 pseudovirions during 8, 12, and 26 hour time-points in HEK-293T cells. We show that alteration in the cellular milieu was indeed different between the two pseudovirions. The significantly higher number of genes altered by HIV-2 in the first two time-points, suggest a more diverse, yet subtle effect on the host cell, preparing the infected cell for integration and latency. On the other hand, GO analysis showed that, while HIV-1 induced cellular oxidative stress and had a greater effect on the cellular metabolism, HIV-2 mostly affected genes involved in cell adhesion, extracellular matrix organization or cellular differentiation. Proteomics analysis revealed that HIV-2 significantly downregulated the expression of certain proteins that perhaps benefited its life-cycle and latency. Meanwhile HIV-1 influenced the cellular level of oxidative stress and cell death involved proteins. Our study provides an insight into the understudied replication cycle of HIV-2 and enrich our knowledge about the use of HIV-based lentiviral vectors in general.

Project description:To determine the effect of darunavir upon HIV-induced gene regulation in renal epithelial cells, immortalized human renal tubular epithelial cells (HPT1b) were transduced with VSV-pseudotyped gag/pol-deleted HIV lentivirus or EGFP control lentivirus. 4 days later, cells were treated with darunavir (3uM) or vehicle control from 4-7 days post transduction. Primary comparisons in gene expression were between HIV and control-transduced cells at 4 days post transduction, and between DRV and control-treated HIV-transduced cells at 7 days post transduction.

Project description:293T cells were infected with HIV-1 pseudovirions, and 0, 4 and 12 hours post-infection, the cell lysates were collected. Label-free proteomics was applied to examine the protein-level changes. Duplicate samples for six time points were collected (0, 4, and 12 hours post-transduction, virus- and mock transduced samples) and analyzed in duplicates, allowing for the measurement of two technical and two biological replicates for each time point. The results were used for the analysis of protein networks implementing both the qualitative and quantitative information.

Like their parental virions, they are known to depend on the cellular machinery for successful gene delivery and integration. Using second generation HIV-1 and 2 vesicular stomatitis virus G protein (VSV-G) pseudotyped lentiviral vectors, we transduced HEK-293T human embryonic kidney cells and carried out transcriptomic profiling at 0 and 2 h time points, with accompanying proteomic analysis at 2 h following transduction. Significant variations were observed in gene expression profile between HIV-1 and HIV-2 transduced samples. To eradicate the viral reservoir, one of the strategies is to specifically reactivate HIV-1-infected cells and followed by elimination with potent immune surveillance. However, present latency-reversing agents (LRAs) are quite dissatisfactory because of their high toxicity and low efficiency. New targets need to be identified to develop more promising LRAs. Here, we found that histone chaperone chromatin assembly factor 1 (CAF-1) promotes HIV-1 latency by forming versatile suppressive nuclear bodies. CAF-1 plays a leading role for the formation of bodies recruiting multi-layer suppressive epigenetic modifiers and maintainers, and is of the characteristic of liquid-liquid phase separation (LLPS). Three distinct disordered regions of CHAF1A subunit coalesce CAF-1 body components by forming LLPS and play a key in maintaining HIV-1 latency. Therefore, disruptive induction of phase-separated CAF-1 body could be an important strategy to reactivate latent HIV-1.

Project description:Molecular mechanisms of HIV-1 latency have been studied extensively to achieve a functional cure for the acquired immunodeficiency syndrome (AIDS). To develop more promising latency-reversing agents (LRAs) to efficiently reactivate the latent reservoir which is subsequently eliminated by immune surveillance, new therapeutic targets need to be evaluated. Here, we found that the Polycomb group (PcG) protein CBX4 contributes to HIV-1 latency in many latency models and primary CD4+ T cells. CBX4 forms nuclear bodies with liquid–liquid phase separation (LLPS) properties on the HIV-1 long terminal repeat (LTR). Further proteomics analysis revealed that CBX4 recruits EZH2 to CBX4 bodies and SUMOylates EZH2 utilizing its SUMO E3 ligase activity, which enhances the H3K27 methyltransferase activity of EZH2. Our results indicated that CBX4 bridges the Polycomb repressive complex 1 (PRC1) and PRC2, resulting in synergistically maintaining HIV-1 latency. Dissolution of phase-separated CBX4 bodies could be a potential intervention to reactivate latent HIV-1.
