Project description:The presence of seed storage proteins is a major bottleneck in soybean seed proteome analysis despite the significant technical advancements in mass spectrometry and data analysis software. Our previous studies have shown that effective ways to improve the detection of low-abundance proteins in soybean seeds using protamine sulfate (PS) with 2-DGE analysis. Besides, verification of the PS precipitation method revealed broad application to other leguminous plants like pea, broad bean, and peanut. Nonetheless, it is difficult to overcome the poor reproducibility and limitation of the dynamic range of identification during 2-DGE analysis. Thus, to elucidate the suitability and efficacy of protamine sulfate precipitation method for shotgun proteome approach, we performed TMT-based quantitative analysis using matured and filling stages seeds by application of two-way pre-fractionation using PS and chromatographic methods. Interestingly, this approach led to the identification of 2,200 and 924 differential proteins in the matured and filling stage of soybean seeds, respectively. These results revealed enrichment of various proteins related to major metabolism in soybean seeds including amino acid, major carbohydrate, lipid metabolism, and among others. Taken together, results provided the new insight into current complexity and limitation of soybean seed proteomics through two-way pre-fractionation combined with TMT-based quantitative analysis.

Project description:The nuclei of Glycine max from different tissues were collected. The samples were: soybean seed mid-maturation stage (10mm), seed late cotyledon stage (5mm), seed early cotyledon stage (3mm), seed heart stage (1mm), soybean green pods without seeds (stage), soybean flower bud (early flowering stage), soybean shoot apical meristem (stage), soybean trifoliate leaf (R5 stage), and soybean true leave (stage). Project description:Seed germination is important to soybean (Glycine max) growth and development, ultimately affecting soybean yield. A lower seed field emergence has been the main hindrance for breeding soybeans low in phytate. Although this reduction could be overcome by additional breeding and selection, the mechanisms of seed germination in different low phytate mutants remain unknown. In this study, we performed a comparative transcript analysis of two low phytate soybean mutants (TW-1 and TW-1-M), which have the same mutation, a 2 bp deletion in GmMIPS1, but show a significant difference in seed field emergence.

Project description:Global analyses of protein profiling during seed development in soybean is paramount to understand the metabolic processes that correspond to the differential protein accumulation and hence seed quality in soybean. Using high throughput tandem mass tag (TMT) based tagging techniques, we identified 4,172 proteins in three stages namely early, mid, and late seed filling. We mapped the identified metabolic pathways associated with seed filling. An elevated level of several kinases was observed from the early to mid-stages of seed filling, indicating that protein phosphorylation was a major event that occurred during this period. The early to late stages of seed filling was characterized by an increased level of proteins associated with the cell wall, oil, and vacuolar-related processes. Twenty-five seed storage protein genes located on 12 different chromosomes were identified. Among the seed storage proteins, 7S (B-subunit) and 11S (Gy3, Gy4, Gy5) exhibited steadily increased abundance from early to late-stage seed development, whereas, 2S albumin exhibited decreased abundance during the same period. An increased abundance of proteases, senescence-associated proteins and, oil synthesis proteins was observed from the mid to late stages of seed filling. The mid to late stages of seed filling were also characterized by a lower abundance of transferases, transporters, Kunitz family trypsin, and protease inhibitors. Two enzymes associated with methionine synthesis exhibited lower abundance from early to late stages. This study unveiled the expression of several key enzymes/proteins associated with amino acid and protein syntheses and their accumulation during seed development which will assist scientists and breeders to develop new value-added soybeans with improved protein quality.

Project description:Favorable grain filling ability is crucial for seed development and plant yield1, with less fertilizer applying is the most urgent goals to meet the growing demands of green and safe food. However, the balance mechanism between grain filling and nutrient elements is still unclear so far. Here, we describe a gene GAF1, specially expressed in endosperm aleurone layer, encoding a phosphate transporter, positively controls rice grain filling and seed development and also contributes to phosphate balance was mapped in our study. To study the regulation pattern of GAF1, we performed the RNA-seq analysis of NIL-GAF1 and NIL-gaf1 at middle grain filling stage in seeds. The data shows that many pathways related to starch and sugar metabolism were enriched, and many starch synthesis related genes and phosphate response genes were up-regulated or down-regulated. These data further support that seed specific expressed GAF1 plays a key role in regulating both phosphate homeostasis and seed development. More importantly, overexpression of GAF1 can significantly improve grain filling and thus yield enhanced plant production in field.

Project description:Soybean (Glycine max) seeds are an important source of seed storage compounds, including protein, oil, and sugar used for food, feed, chemical, and biofuel production. We assessed detailed temporal transcriptional and metabolic changes in developing soybean embryos to gain a systems biology view of developmental and metabolic changes and to identify potential targets for metabolic engineering. Two major developmental and metabolic transitions were captured enabling identification of potential metabolic engineering targets specific to seed filling and to desiccation. The first transition involved a switch between different types of metabolism in dividing and elongating cells. The second transition involved the onset of maturation and desiccation tolerance during seed filling and a switch from photoheterotrophic to heterotrophic metabolism. Clustering analyses of metabolite and transcript data revealed clusters of functionally related metabolites and transcripts active in these different developmental and metabolic programs. The gene clusters provide a resource to generate predictions about the associations and interactions of unknown regulators with their targets based on guilt-by-association relationships. The inferred regulators also represent potential targets for future metabolic engineering of relevant pathways and steps in central carbon and nitrogen metabolism in soybean embryos and drought and desiccation tolerance in plants.
