Project description:In this study, we aimed to seek out abnormal noncoding RNAs (lncRNAs and circRNAs) involved in the development of bladder cancer through RNA-seq analysis. Transcriptome analysis of five pairs of bladder cancer tumor tissues and matched adjacent non-tumor tissues was completed in this project. A total of 68.18Gb clean data (sequencing data after quality control) was obtained. In conclusion, high-throughput sequencing analysis provided a distinctive landscape for the expression of noncoding RNAs and screened a series of significantly differently expressed lncRNAs and circRNAs, such as lncRNA LNPPS (ENST00000622374) and circSLC38A1. Further studies will focus on the potential function and intrinsic regulatory mechanisms of these significantly differently expressed lncRNAs and circRNAs in the development of bladder cancer.

Project description:Gastric cancer is one of the most common malignant tumors. Asia has a high incidence of gastric cancer globally. South Korea, Mongolia, Japan and China are the four countries with the highest incidence of gastric cancer in the world. Gansu province in China has the estimated age-standardized incidence rates and mortality rates by Chinese standard population of 62.34/100,000 and 36.94/100,000, respectively, in 2012, which are much higher than the average level of China (22.06/100,000 and 15.16/100,000) in the same year. As a high incidence area of gastric cancer in China, Wuwei city in Gansu province has the prevalence of gastric cancer almost 5 times higher than the average level nationwide. In this study, the cancer tissues and matched adjacent normal mucosa tissues of 5 patients with early gastric cancers who were treated with ESD in Gansu Wuwei Tumor Hospital and the First Hospital of Lanzhou University were collected. All of the patients are from Gansu, China. MicroRNA array was used to find the differences in microRNAs expression profile between the early gastric cancer tissues and the para-cancer normal tissues. It is expected to explore the reasons of the abnormal high incidence of gastric cancer in Gansu Province, China, from the aspect of microRNAs expression profile characteristics.

Microarray gene-expression profiles of 45 matching pairs of pancreatic tumor and adjacent non-tumor tissues from 45 patients with pancreatic ductal adenocarcinoma

Project description:In order to identify biologically relevant tumor markers with prognostic significance, we set out to analyze gene expression profiling of tumor and adjacent non-tumor tissues from PDAC cases. We compared the microarray gene-expression profiles of 45 matching pairs of pancreatic tumor and adjacent non-tumor tissues. This data set were used to obtained genes that were differentially expressed and associated with survival. 51 genes were selected for further validation. 90 total samples were analyzed. We compared gene expression profile of 45 pairs of pancreatic tumor and adjacent non-tumor tissues using Affymetrix GeneChip Human Gene 1.0 ST arrays. Tumor gene expression profiles were distinctly different from non-tumor profiles. Using ANOVA in Partek®, 7352 independent genes were found to be differentially expressed in tumors (P<0.01). We next performed Cox-regression analysis and identified 928 of the differentially expressed genes that were associated with survival (P<0.1). The list of genes was then subjected to pathway and biomarker analyses using Ingenuity Pathways Analysis (IPA). Based on literatures supporting their roles in cancer, 51 genes were selected for further analyses

Gene expression analysis of colorectal tumors and matched adjacent non-tumor colorectal tissues.

Project description:We performed gene expression profiling of 26 colorectal tumors and matched histologically normal adjacent colonic tissue samples using the Illumina Ref-8 whole-genome expression BeadChip. We performed an integrated analysis of promoter DNA methylation and gene expression data to investigate the effects of DNA hypermethylation on gene expression. Total RNA was isolated from 26 pairs of fresh frozen colorectal tumor and matched adjacent non-tumor tissue samples. Their gene expression profiles were obtained using the Illumina Ref-8 whole-genome expression BeadChip (HumanRef-8 v3.0, 24,526 transcripts).

Next Generation Sequencing from Tumor Tissues And Tumor-adjacent Tissues of Renal Cell Carcinoma

Project description:Tumor-adjacent tissues are very important for tumor research. This study aimed to identify hub genes in tumor-adjacent tissues of mice transplanted with 786-o renal cell carcinoma cells. 786-o cells were implanted in nude mice raised to 1 month of age, and normal tissues, tumor tissues, and adjacent tissues were obtained for RNA sequencing. All tissues were sequenced for transcriptome genes. This was the first systematic exploration of the hub genes in the tumor-adjacent tissues of mice transplanted with 786-o renal cell carcinoma cells, which provides a genetic basis for further in-depth study on the underlying regulatory mechanism of renal cell carcinoma.

Applied Biosystems Human TaqMan Low Density Array (TLDA) in HCC tumor and adjacent non-tumor tissues

Project description:MicroRNAs (miRNAs) are aberrant expressed in hepatocellular carcinoma (HCC) tissue and play a central role in diverse biological processes. We conducted a genome-wide miRNAs screening in 10 pairs of HCC tumor and adjacent non-tumor tissues to test the hypothesis that dysregulation of miRNAs in HCC tumor tissue are partially due to aberrant methylation in relevant miRNAs host genes. Taqman low density arrays were used to examine miRNA profiles in paired HCC tissues, and quantitative RT-PCR was used to validate candidate miRNAs for both discovery and validation sets. A cross-sectional study was conducted in 10 HCC tumor tissues and 10 adjacent non-tumor tissues in Columbia University Medical Center (CUMC), which is approved by the Institutional Review Board.
