Project description:In this study we show that the exposure to genotoxicants (10 nM camptothecin and 20 µM Olaparib) affects embryo development in a stage-dependent manner with early stages being the most sensitive to DNA damage. The transcriptomic and proteomic patterns changed significantly after exposure to genotoxicants compared to the control. Camptothecin and Olaparib downregulated metabolic pathways and developmental processes. Additionally, the exposure to genotoxicants led to upregulation of cell proliferation, neural precursor cell proliferation, generation of neurons, taxis and locomotion. Protein patterns were altered as well by DNA damage. The results of this study indicate that there is a strong correlation between phenotype formation and changes in transcriptomic and proteomic profiles.

Project description:In this study, we utilized the microfluidics chip technology on the gonads of Amur sturgeon to identifiy gender-specific miRNAs. The probes of all miRNAs about 663 published in fish and our novel miRNAs from sturgeon were chosed in the microarray experiment. Above 4Âµg to 8Âµg total RNA from one female and one male separativley were performed the miRNA microarray assays.Each probe was repeated five times on the chip to ensure reproducibility of microarray.

Transcriptome and Proteome Analyses Reveal Stage-Specific DNA Damage Response in Embryos of Sturgeon (<i>Acipenser ruthenus</i>).

Project description:DNA damage during early life stages may have a negative effect on embryo development, inducing mortality and malformations that have long-lasting effects during adult life. Therefore, in the current study, we analyzed the effect of DNA damage induced by genotoxicants (camptothecin (CPT) and olaparib) at different stages of embryo development. The survival, DNA fragmentation, transcriptome, and proteome of the endangered sturgeon Acipenser ruthenus were analyzed. Sturgeons are non-model fish species that can provide new insights into the DNA damage response and embryo development. The transcriptomic and proteomic patterns changed significantly after exposure to genotoxicants in a stage-dependent manner. The results of this study indicate a correlation between phenotype formation and changes in transcriptomic and proteomic profiles. CPT and olaparib downregulated oxidative phosphorylation and metabolic pathways, and upregulated pathways involved in nucleotide excision repair, base excision repair, and homologous recombination. We observed the upregulated expression of zona pellucida sperm-binding proteins in all treatment groups, as well as the upregulation of several glycolytic enzymes. The analysis of gene expression revealed several markers of DNA damage response and adaptive stress response, which could be applied in toxicological studies on fish embryos. This study is the first complex analysis of the DNA damage response in endangered sturgeons.

Transcriptome profiling reveals cleft palate-related genes in Chinese sturgeon (Acipenser sinensis)

Project description:The Chinese sturgeon (Acipenser sinensis) is anadromous fish distributed in Yangtze River and East China Sea. In this study, we reported cleft-palate Chinese sturgeons in artificial population for the first time. In order to explore the genetic basis of palate malformation in A. sinensis, Illumina RNA-seq technology was used to analyze the transcriptome data of normal and cleft-palate individuals in farmed Chinese sturgeons. Raw reads were obtained and assembled into 808,612 unigenes, with an average length of 509.33 bp and an N50 of 574 bp. Sequence similarity analyses against four public databases (Nr, Uniprot, KEGG and COGs) found 158,642 unigenes that can be annotated. GABAergic synapse and TGF-β signal pathway were the most two enriched pathways with high Richfactor in the analyses of different expressed genes. In these two signal pathways, six genes (GABRA4, GS, GNS, S6K, PITX2, and BMP8) were found as cleft-palate genes in Chinese sturgeon. These findings contribute to our understanding of the genetic basis of cleft palate in sturgeon, while simultaneously adding to our knowledge about craniofacial development.

Transcriptome analysis of mouse preimplantation embryos when DNA damage checkpoint is perturbed

Project description:To investigate the importance of DNA damage checkpoint regulation in mammalian preimplantation embryos, we overexpressed wild type and mutant form of CHK1 kinase in mouse zygotes and performed high-throughput RNA-sequencing of zygotes, late 2-cell embryos and blastocysts. Transcriptome analysis revealed that zygotes are particular sensitive to the perturbation of Chk1 governed DNA damage checkpoint. However, once zygotes can overcome DNA damage checkpoint induced cell cycle arrest, they can still have normal development.
