Cross-Species Single-cell Comparative Analysis of Amygdala

Project description:The amygdala or amygdala-like structure in the brain are found in all vertebrates, and plays a critical role for emotional processing. But the cellular architecture of amygdala and how they evolved are still elusive. Here, we generated single-nucleus RNA-sequencing data for more than 200,000 cells in human, macaque, mouse and chicken amygdala. Abundant neuronal cell types derived from different subnuclei of amygdala were identified in all datasets. Cross-species analyses revealed GABAergic neurons and GABAergic neuron-enriched subnuclei of amygdala were well-conserved in cellular composition and marker gene expression, whereas glutamatergic neuron-enriched subnuclei were relatively divergent. Furthermore, we discovered that LAMP5+ interneurons were much more numerous in primates, while DRD2+ GABAergic neurons, LAMP5+ and SATB2+ glutamatergic neurons were predominant in the human central amygdalar nucleus (CEA) and basolateral amygdala complex (BLA), respectively. In addition, we also identified GABAergic neuron-enriched subnuclei of amygdala in the chicken. Altogether, our study highlight extremely cell-type diversity in the amygdala across species and their species-specifc adaptations.

Project description:Drosophila hemocytes are the primary defense system required for the animals to thrive and overcome harmful threats and are often compared to the innate immune system of vertebrates. However, their homology has been described using only a limited number of genes and a systematic analysis using transcriptomic data would provide novel insights about the evolution of immune systems. In this study, we performed cross-species comparative analysis using single-cell RNA-sequencing data of Drosophila hemocytes, zebrafish, mouse, and human immune cells in both supervised and unsupervised manner. A small subset of prohemocytes with hematopoietic potential displayed a homology to progenitor populations in vertebrates. Drosophila hemocytes appeared to be largely homologous to the myeloid cells of vertebrates, especially plasmatocytes to monocytes/macrophages and lamellocytes to neutrophils. CG14767 (LAPTM4A) which encodes a lysosomal protein is well conserved in various phagocytic cells suggesting its common role in degradation of foreign uptake. Our results provide deeper understanding in molecular conservation of the Drosophila immune system.

The relationship between pallial subregions in different species remain elusive, particularly regarding the identification of homologous neurons and their similar or distinct signatures. Here, we utilized single-nucleus RNA sequencing to examine over 130,000 nuclei from macaque (Macaca fascicularis) neocortex, alongside datasets from human (Homo sapiens), mouse (Mus musculus), zebra finch(Taeniopygia guttata), turtle (Chrysemys picta bellii), and lizard (Pogona vitticeps), for a cross-species comparison.

Project description:Purpose: To reveal the consistency and difference of gastric antrum epithelial cells among species and provides insights into the selection of model organisms in different research directions in the future. Methods:In this study, we collected antrum epithelial tissues from human, pig, rat and mouse for scRNA-seq and conducted cross species analysis. Results: In pig antral epithelium, we identify a novel cell cluster. We also discovered that the porcine antral epithelium owns stronger immune function than the other species. Further analysis reveals this may be due to the insufficient function of porcine immune cells. Conclusions:Our results replenish the information of multiple species of gastric antral epithelium at the single cell level, providing data resources for understanding the basic situation of gastric antrum epithelial cells.

Cross-species gene expression analysis of species-specific differences in preclinical assessment of pharmaceutical compounds (rat)

Project description:Significant qualitative and quantitative differences exist between humans and the animal models used in research. However, significant quantitative and qualitative differences exist between humans and the animal models used in research. This is as a result of genetic variation between human and the laboratory animal. Therefore the development of a system that would allow the assessment of all molecular differences between species after drug exposure would have a significant impact on drug evaluation for toxicity and efficacy. Here we describe a cross-species microarray methodology that identifies and selects orthologous probes after cross-species sequence comparison to develop an orthologous cross-species gene expression analysis tool. The assumptions made by the use of this orthologous gene expression strategy for cross-species extrapolation is that; conserved changes in gene expression equate to conserved pharmacodynamic endpoints. This assumption is supported by the fact that evolution and selection have maintained the structure and function of many biochemical pathways over time, resulting in the conservation of many important processes. We demonstrate this difference using a cross-species methodology by investigating species specific differences of the peroxisome proliferator activator receptor (PPAR) alpha in rat and human.
