Project description:We prepared miRNA from myofibroblats derived from normal oesophagus and esophageal cancers. miRCURYTM LNA Array ver5 was performed and comparisons were made by the dual (reference) method. Briefly, we have myofibroblast (NTM) from normal stomach and oesophagus, and we would like to establish whether there is tissue specific myofibroblast miRNA signature. Within the stomach (gastric) we made myofibroblasts from cancer (CAM) and adjacent tissue (ATM) from the same patients and myofibroblasts from healthy individuals (NTM) and we want to compare the matching ones paired and the total numbers unpaired. We have the same experimental design within the oesophagus but there we have two types of cancers (squamous and adenocarcinoma) so we wanted to do them separately for the two different groups and all together. In order to facilitate comparisons within each tissue type, we have used a different common reference for each tissue, and to compare between tissues using single colour analysis. Dual reference method was used to compare samples within a tissue and singe channel (quantile method) was used to compare samples across tissues.

Cancer-derived myofibroblasts vs. non-cancer derived myofibroblasts

Project description:All samples are conditioned media from primary cultured human gastric myofibroblasts, derived from either carcinoma tissue, or adjacent non cancerous tissue. In each experiment the cancer-derived myofibroblasts are compared against the non-cancer derived myofibroblasts from the same patient. All of the experiments were samples from Patient 1, except for 648, which is from Patient 2. SILAC labelling in each case is; 567 - Methionine COFRADIC; Cancer-derived = Heavy, Non-cancer = Light 575 - N-terminal COFRADIC; Cancer-derived = Heavy, Non-cancer = Light 646 - Cancer-derived = Light, Non-cancer = Heavy 647 - Non-cancer = Heavy, Non-cancer = Light (same cell line labelled twice to create a control experiment) 648 - Cancer-derived = Heavy, Non-cancer = Light

Generation of esophageal basal progeitor cells from human pluripotent stem cells

Project description:We established an efficient protocol to generate esophageal epithelial progenitors (EPCs) from human pluripotent stem cells (hPSCs). Inhibition of TGFß and BMP signaling is required for the differentiation of hPSCs into EPCs which can be further purified with EPCAM and Integrin ß4. These purified EPCs express human fetal esophageal genes and recapitulate the normal development of the stratified squamous epithelium. We performed global transcriptomic profiling of E12.5 mouse embryonic esophageal epithelia, human fetal esophageal epithelia and human embryonic stem cell RUES2-derived esophageal progenitor cells through RNA sequencing. We found that these cells shared similar expression of NOTCH components including Jag1 and 2, Dll1, 3 and 4, and Notct1, 3, 4. The gene expression profile allows to understand transcriptional program in mouse and human developing esophagus.

The analysis of gene expression profiles allows us to understand the role of Mst1/2 in the regulation of various biological processes in the esophageal epithelium.
