miRNA analysis in myofibroblasts derived from normal oesophagus and esophageal cancers

Project description:We prepared miRNA from myofibroblats derived from normal oesophagus and esophageal cancers. miRCURYTM LNA Array ver5 was performed and comparisons were made by the dual (reference) method. Briefly, we have myofibroblast (NTM) from normal stomach and oesophagus, and we would like to establish whether there is tissue specific myofibroblast miRNA signature. Within the stomach (gastric) we made myofibroblasts from cancer (CAM) and adjacent tissue (ATM) from the same patients and myofibroblasts from healthy individuals (NTM) and we want to compare the matching ones paired and the total numbers unpaired. We have the same experimental design within the oesophagus but there we have two types of cancers (squamous and adenocarcinoma) so we wanted to do them separately for the two different groups and all together. In order to facilitate comparisons within each tissue type, we have used a different common reference for each tissue, and to compare between tissues using single colour analysis. Dual reference method was used to compare samples within a tissue and singe channel (quantile method) was used to compare samples across tissues.

HDAC-42 modulates acid-induced gene expression in human SEG-1 esophageal adenocarcinoma cells

Project description:The role of acid and bile salts in the pathogenesis of esophageal carcinoma arising from Barrett's metaplasia has been well established. Cell proliferation of Barrett's epithelium in response to pulsatile acid exposure has since been confirmed in vivo using endoscopy specimens. Histone deactylases (HDACs) modulate nucleosomal packaging of DNA, thereby influencing gene transcription and multiple cancer-associated processes. Thus, we conducted microarray analysis to assess the ability of HDAC-42 to modulate key acid-induced changes as well as to impact other genes altered as the normal esophageal epithelium progresses along the metaplasia-dysplasia-esophageal adenocarcinoma continuum. Cancer-derived myofibroblasts vs. non-cancer derived myofibroblasts

Project description:All samples are conditioned media from primary cultured human gastric myofibroblasts, derived from either carcinoma tissue, or adjacent non cancerous tissue. In each experiment the cancer-derived myofibroblasts are compared against the non-cancer derived myofibroblasts from the same patient. All of the experiments were samples from Patient 1, except for 648, which is from Patient 2. CAMs secrete factors that increase the migration, invasion and proliferation of cancer cells when compared to adjacent tissue myofibroblasts (ATMs), or normal tissue myofibroblasts (NTMs). In this study we identified and quantified the proteins secreted by normoxic (21% O2) and hypoxic (1% O2) myofibroblast cells.

RNA Sequencing analysis of transcriptomics to investigate the bile stress response in L. paracasei L9

Project description:Purpose: To understand the bile salts resistance mechanisms in L. paracasei L9 Methods: Samples from L9 cultured with or without bile salts were sequenced on an Illumina Hiseq platform. Three independent biological replicates were produced including 6 samples in total. Results: Raw data were firstly processed through in-house perl scripts to generate clean data, and then clean date were mapped to the reference genome, getting about 8-10 million total mapped reads per sample.
