Project description:Cellular senescence is a state of permanent growth arrest that plays an important role in wound healing, tissue fibrosis, and tumor suppression. Despite their pathological role and therapeutic interest, senescent cells’ (SnCs) phenotype in vivo remains unclear. Here, we developed an in vivo-derived senescence signature using a foreign body response (FBR) fibrosis model in a SnC reporter mouse. We identified stromal cells as the primary SnC in the FBR and produced a SnC transcriptomic signature. Transfer learning identified SnCs in diverse murine and human data single cell RNAseq (scRNAseq) sets. Further, we found both conserved and tissue-specific SnC and secretory phenotypes. Signaling analysis uncovered crosstalk between SnCs and myeloid cells via an IL34-CSF1R-TGFbR signaling axis, contributing to angiogenic and fibrotic responses. Overall, our study identifies a conserved transcriptional profile of SnCs and transfer learning approach that may be broadly applied to identify and understand senescence in vivo.

Project description:RNA internal modifications play critical role in development of multicellular organisms and their response to environmental cues. Using nanopore direct RNA sequencing (DRS), we constructed a large in vitro epitranscriptome (IVET) resource from plant cDNA library labeled with m6A, m1A and m5C respectively. Furthermore, after transfer learning, the pre-trained model was used to detect additional RNA internal modification such as m1A, hm5C, m7G and Ψ modification. Finally, we illustrated a global view of epitranscriptome with m6A, m1A, m5C, m7G and Ψ modification in rice seedlings under normal and high salinity environment. In summary, we provided a strategy for creating IVET resource from cDNA library and developed a computational method that use IVET-based transfer learning termed TandemMod for profiling epitranscriptome landscape with co-occupancy of multiple types of RNA modification in plants responsive to environmental signal.

Machine learning accelerates the dissection of mitostasis as a cross-species central biological hub for leaf senescence

Project description:Leaf senescence is a tightly controlled and complex developmental process that shares many similarities across species, yet our understanding of the underlying conserved molecular mechanisms is still lacking. Here, we observed functional conservation of leaf senescence underlying pathways in A. thaliana, O. sativa, and S. lycopersicum. From machine learning-based integration of data from nearly 10 000 samples to obtain a universal regulatory network of leaf senescence, it was found that mitostasis is the cross-species central biological hub. We measure and compare changes in the transcriptome and metabolome of A. thaliana, O. sativa, and S. lycopersicum leaves under mitostress/natural senescence. In data from different species, mitostasis-related transcription factors binding site enrichment and amino acids expression changes converge on putative senescence modulators. Our study provides a cross-species, multi-omics perspective for understanding the leaf senescence conserved mechanisms.

Universal prediction of cell cycle position using transfer learning

Project description:The cell cycle is a highly conserved, continuous process which controls faithful replication and division of cells. Single-cell technologies have enabled increasingly precise measurements of the cell cycle as both as a biological process of interest and as a possible confounding factor. Despite its importance and conservation, there is no universally applicable approach to infer position in the cell cycle with high-resolution from single-cell RNA-seq data. Here, we present tricycle, an R/Bioconductor package,to address this challenge by leveraging key features of the biology of the cell cycle, the mathematical properties of principal component analysis of periodic functions, and the ubiquitous applicability of transfer learning. We show that tricycle can predict any cell’s position in the cell cycle regardless of the cell type, species of origin, and even sequencing assay. The accuracy of tricycle compares favorably to gold-standard experimental assays which generally require specialized measurements in specifically constructed in vitro systems. Unlike gold-standard assays, tricycle is applicable to any single-cell RNA-seq dataset. Tricycle is highly scalable, universally accurate, and eminently pertinent for atlas-level data.

Transfer learning associates CAFs with EMT and inflammation in tumor cells in human tumors and organoid co-culture in pancreatic ductal adenocarcinoma [MULTIseq]

Project description:Pancreatic ductal adenocarcinoma (PDAC) is an aggressive malignancy characterized by an immunosuppressive tumor microenvironment enriched with cancer associated fibroblasts (CAFs). This study provides a convergence approach to identify tumor cell and CAF interactions through the integration of single-cell data from human tumors with human organoid co-culture. Analysis of a comprehensive atlas of PDAC single-cell RNA sequencing (scRNA-seq) data associates CAF density with increased inflammation and epithelial-mesenchymal transition (EMT) in epithelial cells. Transfer learning to transcriptional data from patient-derived organoid and CAF co-cultures provides in silico validation of CAF induction of inflammatory and EMT epithelial cell states. Further experimental validation in co-cultures demonstrates integrin beta 1 (ITGB1) and vascular endothelial factor A (VEGF-A) interactions with Neuropilin-1 (NRP1) mediating CAF and epithelial crosstalk. This study introduces transfer learning from human single-cell data to organoid co-culture for experimental validation of discoveries of cell-cell crosstalk, and identifies fibroblast-mediated regulation of EMT and inflammation.
