Project description:We performed a massively parallel reporter assay on 2,396 genomic regions containing single nucleotide polymorphisms that are in high linkage disequilibrium with 97 lead variants from an obesity GWAS (PMID: 25673413). Regions were transfected into human SGBS preadipocytes, SGBS mature adipocytes, 3T3-L1 preadipocytes, HT22 hippocampal cells, and GT1-7 cells and assessed for enhancer activity. The processed file contains the MPRA barcodes.

DNA methylation-environment interactions in the human genome

Project description:This project uses the massively parallel reporter assay, mSTARR-seq (Lea et al., 2018) to simultaneously test for both enhancer-like activity and DNA methylation-dependent enhancer activity across nearly the entire human genome. We assessed enhancer activity at almost all CpG sites profiled either on the commonly used Illumina Infinium MethylationEPIC array or via reduced representation bisulfite sequencing. Experiments were performed in K562 and HepG2 cells.
