Project description:We performed a transcriptomic analysis on two tomato genotypes, M82 and Tondo, in response to a PEG-mediated osmotic treatment, mimicking water stress. The analysis was conducted separately on leaves and roots to characterize the specific response of these two organs. A total of 6,267 differentially expressed transcripts related to osmotic stress response was detected. The construction of gene co-expression networks defined the metabolic and signaling pathways of the common and specific responses of leaf and root. The common response was characterized by ABA-dependent and ABA-independent signaling pathways, and by the interconnection between ABA and JA signaling. The root specific response concerned genes involved in cell wall metabolism and remodeling, whereas the leaf specific response was principally related to leaf senescence and ethylene signaling. The transcription factors representing the hubs of these regulatory networks were identified. Some of them have not yet characterized and can represent novel candidates for tolerance. Finally, several genes showing a genotype-specific expression regulation in response to the treatment were detected. These genes may be involved in the different sensitivity to the osmotic treatment of the two tomato genotypes. In conclusion, this work shed new light on the regulatory networks occurring in tomato leaf and root under osmotic stress and set the base for an in-depth characterization of novel stress-related genes, that may represent potential candidates for improving tolerance to water stress in tomato.

Project description:IntroductionTomato (Solanum lycopersicum L.) is a major horticultural crop that is cultivated worldwide and is characteristic of the Mediterranean agricultural system. It represents a key component of the diet of billion people and an important source of vitamins and carotenoids. Tomato cultivation in open field often experiences drought episodes, leading to severe yield losses, since most modern cultivars are sensitive to water deficit. Project description:The occurrence of Tomato chlorosis virus (ToCV) disease seriously damages tomato growth and yield, and there is no effective way to control ToCV transmission. So far, no studies have reported exploring the interaction between ToCV and tomato at the single cellular level. In this study, single cell RNA sequence was performed on a total of 26720 individual cells from healthy and ToCV-infected tomato leaves. We through identifying cell types, the first tomato leaf cell atlas was successfully constructed. In situ hybridization experiments identified specific marker genes that can be used to identify tomato cell types. Moreover, we have characterized transcription factors that may play a key role in tomato response to ToCV infection, and described the trichome differentiation trajectory during ToCV infection through pseudotime analysis. In conclusion, we proved the feasibility of single-cell sequencing to study the response of plants to biotic stress, and put forward new insights into the interaction between ToCV and tomato from the cellular level. Our data will lay the foundation for following studies between ToCV and plants, and will also provide a valuable reference for future research on non-model plant single cells.

Project description:The leaf miner, Tuta absoluta, is a notorious destructive pest of tomato that causes important losses worldwide. Breeding of resistant/tolerant tomato cultivars could be an effective strategy for T. absoluta management but, despite the economic importance of tomato, very limited information is available about its response to this treat. To elucidate the defense mechanisms to the herbivore feeding a comparative analysis was performed between a tolerant and susceptible cultivated tomato at both morphological and at transcriptome level to highlight constitutive leaf barriers, molecular and biochemical mechanisms to counter the effect of T. absoluta attack. The tolerant genotype showed an enhanced constitutive barrier due to the higher density of trichomes and increased inducible reactions upon mild infestation thanks to the activation/repression of key transcription factors regulating a higher number of genes involved in cuticle formation and cell wall strength as well as of antinutritive enzymes, and genes involved in the production of chemical toxins and bioactive secondary metabolites. Overall, our findings provide an important foundation for further understanding the insect resistance mechanisms of resistant/tolerant varieties that can be exploited for developing T. absoluta tolerant cultivars, acting as important component of integrated pest management strategy for more sustainable production.

Project description:Purpose: To understand the molecular mechanisms involved in disease development during plant-nematode interactions. Methods: We have taken a comprehensive transcriptomic approach to investigate the expression of both tomato and RKN genes in tomato roots at five infection time points from susceptible plants (PR: Pusa Ruby) and two infection time points from resistant plants (M36: Transgenic MM line), grown under soil conditions. Results: Differentially expressed genes during susceptible (1827 tomato, 462 RKN) and resistance (25 tomato, 160 RKN) interactions were identified and a set of genes were validated by qRT-PCR. Conclusion: Our findings, for the first time, provide insights into the transcriptome dynamics of both tomato and RKN during susceptible and resistance interactions and reveal involvement of a complex network of biosynthetic pathways during disease development.

Project description:The whitefly, Bemisia tabaci MEAM1 is a devastating vector capable of transmitting hundreds of plant viruses, including Tomato yellow leaf curl virus (TYLCV), to important food and fiber crops. Here we performed genome-wide profiling of micro RNAs (miRNAs) and piwi-interacting RNAs (piRNAs) in whiteflies after feeding on TYLCV-infected tomato or uninfected tomato for 24, 48 and 72 h. Overall, 160 miRNAs were discovered, 68 of which were conserved and 92 were B. tabaci-specific miRNAs. Majority of the genes that were predicted to be targeted by miRNAs had gene ontologies related to metabolic processes. We identified two miRNAs that were differentially expressed in whiteflies when fed on TYLCV-infected tomato compared to whiteflies that fed on uninfected tomato. The identified piRNAs were expressed as clusters throughout the whitefly genome. A total of 53 piRNA clusters were expressed across all time points and treatments, while 5 piRNA clusters were exclusively expressed in whiteflies that fed on TYLCV-infected tomato, and 24 clusters were exclusively expressed in whiteflies that fed on uninfected tomato. Approximately 62% of all identified piRNAs were derived from non-coding sequences that included intergenic regions, introns, and UTRs with unknown functions. The remaining 38% of piRNAs were derived from coding sequences (CDS) and repeat elements. Transposable elements targeted by piRNA clusters included both class I retrotransposons such as Gypsy, Copia, and LINEs and class II DNA transposons such as MITE, hAT, and TcMar. Lastly, six protein coding genes were targeted in whiteflies that fed on TYLCV-infected tomato. Information on how TYLCV influences miRNA and piRNA expression in whiteflies provides a greater understanding of regulatory pathways involved in mediating whitefly-virus interactions, and will facilitate the identification of novel targets for RNAi control.

Project description:Plant species have evolved specialized cell types and regulatory programs. To understand this diversity, we profiled tomato cell type translatomes and chromatin accessibility. While cell type expression signatures are diverse, some genes exhibit robust cell type expression across time and environments. Using xylem differentiation as a model, newly described, repurposed and conserved genes illustrate this spatial variation. Data integration into regulatory networks demonstrates the function of molecularly uncharacterized cell types. Analyses of rice, tomato and Arabidopsis tissues suggest that root meristems are more conserved, while other cell types/tissues exhibit species-specific genes and processes. Several transcriptional properties observed in animals were also observed in plants and suggest cross-kingdom higher-order organizational properties. These data serve as a community resource, paving the way for engineering resilient crops.
