We then performed gene expression profiling analysis using data obtained from RNA-seq of cell lines either left untreated or stimulated by PMA and Ionomycin co-treatment.

Project description:Whole genome ChIP-chip study using human liver cell line HepG2 and anti-Histone H3 acetyl K9/14 (06-599); USF1 antibody (H-86, sc-8983); USF2 antibody (C-20, sc-862) and normal rabbit IgG (12-370). Three completely independent biological replicates were performed for each antibody, obtaining the corresponding input as total genomic DNA reference. Hybridizations were performed using Affymetrix GeneChip Human Tiling 2.0R Array set (7 arrays set).

Project description:The HIV-1 Trans-Activator of Transcription (Tat) protein binds to multiple host cellular factors and greatly enhances the level of transcription of the HIV genome. Here, we report the genome-wide binding map of Tat to the human genome in Jurkat T cells (Jurkat-Tat cells) using chromatin immunoprecipitation combined with next-generation sequencing. cDNA microarray was used to monitor gene expression changes between Jurkat and Jurkat-Tat cells. Additionally, we compared distribution of H3K9ac near gene promoters between Jurkat and Jurkat-Tat cells using ChIP-chip method and hybridized onto Agilent promoter array. Our data reveal that Tat’s interaction with the host genome is more extensive than previously thought, with potentially important implications for the viral life cycle. In the context of muscle biology, the role of USF2 is not clear. To elucidate the functional significance of USF2, we conducted knockdown (KD) experiments targeting USF2 in C2C12 myoblast cells.
