To uncover its function in HCC, we knock down it in human HCC LM3 cell lines, and profiling the sample with LC/MS/MS and RNA sequencing.

Malat1 interacts with Suv39h1 to regulate MyoD transcriptional activity and is down-regulated by miR-181 binding during myogenic differentiation and muscle regeneration

Project description:As one of the most abundant lncRNAs in various cell types the exact cellular function of Malat1 is a matter of intense investigation. In this study we characterized the function of Malat1 in skeletal muscle cells and muscle regeneration. Utilizing both cell culture and knock-out mouse, our findings demonstrate that Malat1 plays a role in regulating gene expression during myogenic differentiation of myoblast cells. Specifically, we found that knock-down of Malat1 accelerated the myogenic differentiation in cultured cells. Consistently in vivo Malat1 knock-out mouse displayed enhanced muscle regeneration after injury and deletion of Malat1 in dystrophic Mdx mouse also improved the muscle regeneration. Mechanistically, we showed that in the proliferating myoblasts, Malat1 recruits Suv39h1 to MyoD binding loci, causing trimethylation of histone 3 lysine 9 (H3K9me3) which suppresses the target gene expression. Upon differentiation, miR-181a expression increases and targets the nuclear Malat1 transcripts for degradation through Ago2 dependent nRISC machinery; the Malat1 decrease subsequently leads to the destabilization of Suv39h1/HP1β/HDAC1 repressive complex and displacement by a Set7 containing activating complex, which allows MyoD trans-activation to occur. Together our findings identify a regulatory axis of miR-181a-Malat1-MyoD/Suv39h1 in myogenesis and uncover a previously unknown molecular mechanism of Malat1 action in gene regulation.

Project description:Metastasis-associated lung adenocarcinoma transcript 1 (MALAT1) is a long non-coding RNA (lncRNA) that was first discovered as a prognostic marker for lung cancer metastasis. MALAT1 has been implicated in the tumorigenesis of numerous tumor types. To further delineate the underlying molecular mechanism, we established a high-throughput strategy to characterize the interacting proteins of MALAT1 by combining RNA pull down, quantitative proteomics, bioinformatics analysis, and experimental validation.

Triple SILAC glycoproteomic analysis of NSCLC cell lines

Project description:Protein glycosylation plays a fundamental role in a multitude of biological processes, and the associated aberrant expression of glycoproteins in cancer has made them attractive targets as biomarkers and therapeutic targets. In this study, we examined differentially expressed glycoproteins in cell lines derived from three different states of lung tumorigenesis: an immortalized bronchial epithelial cell (HBE) line, a non-small cell lung cancer (NSCLC) cell line harboring an activation KRAS mutation and a NSCLC cell line harboring an EGFR activation deletion. Mutations in KRAS and EGFR are two common, distinct, non-overlapping genomic alterations in NSCLC. Using a Triple SILAC proteomic quantification strategy paired with hydrazide chemistry N-linked glycopeptide enrichment, we identified 118 quantifiable glycopeptides in the 3 cell lines derived from 82 glycoproteins. Proteomic profiling revealed that 27 (24%) of the glycopeptides overexpressed in both of the NSCLC cell lines with 6 of the glycopeptides overexpressed only in the EGFR mutant cells and 19 of the glycopeptides overexpressed only in the KRAS mutant cells.

Gefitinib sensitivity in NSCLC cell lines

Project description:Eleven NSCLC cell lines with widely divergent gefitinib sensitivities were compared using gene expression. Genes associated with gefitinib response were used to classify additional NSCLC lines with unknown gefitnib sensitivity. A subset of the test set data was tested for gefitinib sensitivity, and results correlated strongly with the gene expression-based predictions All eleven training set lines, and seven test set lines had both HGU133A and B chips done, while other test set lines had only HGU133As.
