Pereira2020 - NRF2–p53 integrated-systems model of oxidative stress

Project description:Integrated-systems model of oxidative stress connecting NRF2 and p53 signaling pathways. Additional crosstalk linking oxidative stress to p53 inhibition, p53 to NRF2 through p21, and NRF2 to MDM2 was incorporated in this model. The NRF2 pathway was encoded as first- and second-order rate equations for KEAP1 oxidation and NRF2 stabilization; NRF2-mediated transcription of antioxidant enzymes was modeled as a Hill function. The p53 pathway was reconstructed from a delay differential equation model of p53 signaling in response to DNA damage. To adapt the p53 DNA-damage model to respond to oxidative stress, we used a first-order oxidation reaction of ATM/CHEK2 by intracellular H2O2. The integrated base model of NRF2–p53 oxidative-stress signaling contains 42 reactions and 22 ordinary differential equations (ODEs).

Oxidative stress related long non-coding RNAs (lncRNAs) in human umbilical vein endothelial cells

Project description:Long non-coding RNAs (lncRNAs) exhibit a poor interspecies conservation and often show spatial- and temporal-specific expression patterns. What, if any, role they have in oxidative stress remains unknown. To identify potential roles for lncRNAs, we examined their expression in normal and H2O2-treated human umbilical vein endothelial cells. Oxidative stress related lncRNAs were generated by deep sequencing, using Illumina HiSeq 2000 or 2500 platform. Sequencing of the cDNA libraries from H2O2-treated HUVECs generated 12.5 million uniquely valid reads, meanwhile, 10.2 million valid fragments were obtained from control group in our experiment. A total of 10, 765 known and 30, 629 novel putative lncRNAs were identified according to RNA-Seq. Among them, 2, 091 of known and 25, 800 of novel lncRNAs were differentially expressed in H2O2-treated HUVECs compared with control HUVECs, and 12 of these were validated with qRTâPCR. Taken together, our findings provide evidence differentially expressed lncRNAs were mediated by oxidative stress in HUVECs, it is, therefore, likely that aberrant expression of lncRNAs, at least in part, participate in the process of endothelial injury caused by oxidative stress. Project description:We established a comprehensive temporal dynamic response profile of a large set of BAC-GFP HepG2 cell lines representing the following components of stress signaling: i) unfolded protein response (UPR) [ATF4, XBP1, BIP and CHOP]; ii) oxidative stress [NRF2, SRXN1, HMOX1]; iii) DNA damage [P53, P21, BTG2, MDM2]; and iv) NF-κB pathway [A20, ICAM1]. Using logic-based ordinary differential equation (Logic-ODE), we modelled the dynamic profiles of the different stress responses and extracted specific descriptors potentially predicting the progressive outcomes. Expression data from Lund Human Mesencephalic cells (LUHMES) exposed to acute and persistent oxidative DNA damage

Project description:Oxidative DNA damage in neurons activates a DNA damage response (DDR) to promote repair. Under a chronic oxidative environment these processes may be altered and promote accumulation of unrepaired DNA damage and continued activation of a DDR, leading to apoptosis or senescence activation. Accumulation of oxidative DNA damage are features of brain ageing and neurodegeneration but the effects of persistent DNA damage in neurons are not well characterised. We developed a model of persistent oxidative DNA damage in human neurons in vitro (LUHMES) by exposing them to a sub-lethal concentration of hydrogen peroxide (H2O2) following a "single stress" and “double stress” protocols. We characterised the neuronal transcriptome under these circumstances using microarray analysis.

DNA-seq of mitochondrial DNA from mouse heart that is both heart SOD2 knockout and deficient for mitochondrial DNA repair

Project description:To study whether increase in mitochondrial oxidative stress (SOD2 removal) and decrease in mitochondrial DNA repair (Ogg1 dMTS) results into increase in mitochondrial DNA mutation load. Oxidative stress has been suggested to induce mutations in mtDNA. To verify this, we extracted and sequenced (Illumina) mitochondrial DNA from heart Sod2 knockout animals that were also deficient for mitochondrial base-excision repair. The repair deficiency was induced by removing the genomic region encoding for the predicted mitochondrial targeting sequence from endogenous OGG1 (L2 to W23) called Ogg1 dMTS mice, thus excluding the protein from mitochondria. OGG1 is a DNA glycosylase that recognizes and repairs 8-oxo-dG damage from DNA. Oxidative stress can induce 8-oxo-dG lesions, thus we removed the mitochondrial matrix localized superoxide dismutase (SOD2) from these mice to increase the level of oxidative stress. 8-oxo-dG lesion can be mutagenic because some DNA repair polymerases are known to erroneously incorporate adenosine opposite to 8-oxo-dG during replication leading to GC>TA transversion mutations.
