Project description:We report the application of single-molecule-based sequencing technology for high-throughput profiling of histone modifications in kidney. By obtaining over four billion bases of sequence from chromatin immunoprecipitated DNA, we generated genome-wide chromatin-state maps of mouse kidney. This study provides a framework for the application of comprehensive chromatin profiling towards characterization of kidney of wild type (WT) and pod-SAHH-/- mice and ADA-treated mice.

High-resolution profiling and analysis of viral and host small RNAs during human cytomegalovirus infection

Project description:Small RNA deep sequencing analysis was conducted on primary human fibroblasts infected with human cytomegalovirus (HCMV). HCMV-encoded miRNAs accumulated to ~20% of the total smRNA population at late stages of infection, and our analysis led to improvements in viral miRNA annotations and identification of novel HCMV miRNAs. Through crosslinking and immunoprecipitation of Argonaute-bound RNAs from infected cells, followed by high-throughput sequencing (Ago CLIP-seq), we obtained direct evidence for incorporation of all HCMV miRNAs into the endogenous host silencing machinery. Additionally, significant upregulation was observed during infection for a host miRNA cluster containing miR-96, miR-182 and miR-183. We also identified novel non-miRNA forms of virus-derived smRNAs, revealing greater complexity within the smRNA population during HCMV infection. High-throughput profiling of smRNAs, Ago1-, and Ago2-associated miRNAs from HCMV-infected fibroblast cells. Wild-type HCMV Towne (Genbank FJ616285.1) was used for these studies.

Project description:Splenocytes were FACS-sorted from Wild-type and Mir146a-/- mice to isolate specific B-cell developmental stages. Utilizing high-throughput sequencing, we comparatively analyzed developmental stage-specific splenic B cell transcriptomes, including Transitional-1 (T1), Transitional-2 (T2), Marginal zone (MZ) and Follicular (FO) in both Wild-type and Mir146a-/- B cells. Two replicates of each developmental stage were submitted for high-throughput sequencing.

AAV vector-mediated in vivo miRNA antagonism for studying miRNA function and treating dyslipidemia

Project description:Understanding the function of individual miRNA species in mice would require the production of hundreds of loss-of-function strains. To accelerate analysis of miRNA biology in mammals, we combined recombinant adeno-associated virus (rAAV) vectors with miRNA ‘Tough Decoys’ (TuDs) to inhibit specific miRNAs. Intravenous injection of rAAV9 expressing anti-miR-122 or anti-let-7 TuD depleted the corresponding miRNA and increased its mRNA targets. rAAV producing anti-miR-122—but not anti-let-7—TuD reduced serum cholesterol by 40% for 18 weeks in wild-type mice and reduced serum LDL by 50% in LDL receptor-deficient mice. High throughput sequencing of liver miRNAs from the treated mice confirmed that the targeted miRNA, but no other miRNAs, were depleted and revealed that TuD RNAs induce miRNA tailing and trimming in vivo. rAAV-mediated miRNA inhibition thus provides a simple way to study miRNA function in adult mammals and a potential therapy for dyslipidemia and other diseases caused by miRNA deregulation.
