Monkeypox Knowledge Graph: A comprehensive representation embedding chemical entities and associated biology of Monkeypox

ABSTRACT: We collected and rationally assembled several biological study results, assays, drug candidates, and preclinical evidence to form a dynamic and comprehensive network. In this process, we used active chemicals from PubChem and ChEMBL. The proteins were fetched from Uniprot (MPXV) and DISEASES (Humans). The KG is compliant with FAIR annotations allowing seamless transformation and integration to/with other formats and infrastructures. Preclinical Optimization of the PI3K/Akt inhibitor Paxalisib for the Treatment of Diffuse Midline Glioma

Project description:Diffuse midline glioma (DMG) is a uniformly fatal pediatric, adolescent, and young adult cancer diagnosed in the midline structures of the brain. PI3K/Akt signaling is an overarching contributor to the poor outcomes of DMG patients due to their dependance on insulin and recurring mutations and amplifications in PI3K/Akt genes. Paxalisib (GDC-0084) is a potent PI3K/Akt inhibitor developed to penetrate the brain’s protective blood-brain barrier (BBB). We performed paxalisib regimen optimization by assessment of blood glucose levels, analysis in vivo pharmacokinetics/pharmacodynamics properties, and employed DMG patient derived xenograft (PDX) mouse models to determine preclinical efficacy. To identify novel combination strategies, we conducted high-resolution quantitative phosphoproteomics of DMG cells treated with paxalisib. Elevated blood glucose levels promoting hyperglycemia was seen in mice using paxalisib 10 mg/kg/day (~mouse equivalent human maximum tolerated dose- NCT03696355). Whereas 5 mg/kg/day, or 5mg/kg/b.i.d. (twice daily) non-significantly increased blood glucose levels compared to controls. Pharmacokinetic analysis of mouse tissues showed 5 mg/kg/b.i.d. increased paxalisib acumination in the brainstem, suppressing PI3K/Akt signaling to significantly extend the survival of DMG PDX models compared to all other regimens; a survival benefit amplified when combined with the anti-glycemic therapy metformin. Phosphoproteomic profiling identified increased Protein kinase C (PKC) signaling following paxalisib treatment. The combination of paxalisib and enzastaurin (PKC inhibitor) synergistically extended the survival of PDX models. Our optimized dosing regimen increased the preclinical benefits of paxalisib, with the combination of paxalisib with metformin, or paxalisib with enzastaurin, heralding rationally designed combination strategies for the treatment of DMG

Tropifexor-Mediated Abrogation of Steatohepatitis and Fibrosis Is Associated With Antioxidative Gene Expression Profile in Rodents

Project description:Farnesoid X receptor (FXR) agonism is emerging as an important potential therapeutic mechanism of action for multiple chronic liver diseases. The bile acid–derived FXR agonist obeticholic acid (OCA; 6-ethyl chenodeoxycholic acid) has shown promise in a phase 2 study in patients with nonalcoholic steatohepatitis (NASH). Here, we report efficacy of a novel, non–bile acid FXR agonist tropifexor (LJN452) in two distinct preclinical models of NASH. The efficacy of tropifexor at <1 mg/kg doses was superior to that of OCA at 25 mg/kg in the liver in both NASH models. In a chemical and dietary model of NASH (STAM model), tropifexor reversed established fibrosis and reduced nonalcoholic fatty liver disease activity score and hepatic triglycerides. In an insulin-resistant, obese NASH model (AMLN), tropifexor markedly reduced steatohepatitis, fibrosis, and profibrogenic gene expression. Transcriptome analysis of livers from AMLN mice revealed 461 differentially expressed genes following tropifexor treatment, which included a combination of signatures associated with reduction of oxidative stress, fibrogenesis, and inflammation. Conclusion: Based on the preclinical validation in animal models, tropifexor is a promising investigational therapy that is currently under phase 2 development for NASH.

Project description:SummaryThe outbreak of Mpox virus (MPXV) infection in May 2022 is declared a global health emergency by WHO. A total of 84 330 cases have been confirmed as of 5 January 2023 and the numbers are on the rise. The MPXV pathophysiology and its underlying mechanisms are unfortunately not yet understood. Likewise, the knowledge of biochemicals and drugs used against MPXV and their downstream effects is sparse. In this work, using Knowledge Graph (KG) representations we have depicted chemical and biological aspects of MPXV. To achieve this, we have collected and rationally assembled several biological study results, assays, drug candidates and pre-clinical evidence to form a dynamic and comprehensive network. Matrix stiffness enhances cancer-macrophage interactions and M2-like macrophage accumulation in the breast tumor microenvironment

Project description:We used single-cell RNA sequencing to investigate the differences in the transcriptional landscapes between stiff and compliant MMTV-PyMT mouse mammary tumors. We found similar compositions of cancer and stromal subpopulations in compliant and stiff tumors but differential intercellular communication and a significantly higher concentration of tumor-promoting, M2-like macrophages in the stiffer tumor microenvironments.

Comprehensive Chemical Characterisation of Byzantine Glass Weights.

Project description:The understanding of the glass trade in the first millennium CE relies on the characterisation of well-dated compositional groups and the identification of their primary production sites. 275 Byzantine glass weights from the British Museum and the Bibliothèque nationale de France dating to the sixth and seventh century were analysed by LA-ICP-MS. Multivariate statistical and graphical data analysis discriminated between six main primary glass types. Primary glass sources were differentiated based on multi-dimensional comparison of silica-derived elements (MgO, Al2O3, CaO, TiO2, Fe2O3, ZrO2) and components associated with the alkali source (Li2O, B2O3). Along with Egyptian and Levantine origins of the glassmaking sands, variations in the natron source possibly point to the exploitation of two different natron deposits. Differences in strontium to calcium ratios revealed variations in the carbonate fractions in the sand. At least two cobalt sources were employed as colouring agents, one of which shows strong correlations with nickel, indicating a specific post-Roman cobalt source. Typological evidence identified chronological developments in the use of the different glass groups. Throughout the sixth century, Byzantine glass weights were predominately produced from two glasses that are probably of an Egyptian origin (Foy-2 and Foy-2 high Fe). Towards the second half of the sixth century a new but related plant-ash glass type emerged (Magby). Levantine I was likewise found among the late sixth- to early seventh-century samples. The use of different dies for the same batch testifies to large-scale, centralised production of the weights, while the same die used for different primary production groups demonstrates the co-existence of alternative sources of supply. Given the comprehensive design of our study, these results can be extrapolated to the wider early Byzantine glass industry and its changes at large.

Xenopus Piwi protein associated transcripts indicate regulation beyond transposons

Project description:This study examines the population of transcripts associated with the Xenopus Piwi proteins, Xiwi and Xili, from X.laevis and X.tropicalis. RIP-seq, CLIP-seq, piRNA-seq, and mRNA-seq datasets were integrated to determine how the Xenopus Piwi proteins where using piRNAs and binding interactions to associate with transcripts in gonadal cells. We performed several replicates of a Piw CLIP-Seq experiment to isolate RNA fragments as CLIP-tags to discover which transcripts are preferentially bound by the Piwi protein. Then we performed several types of mRNA expression profiling experiments using several forms of mRNA-Seq library construction formats. Finally, we sequenced the piRNAs from the OSS cells
