Project description:The mechanisms by which dendritic cells (DCs) induce differentiation of naïve CD4+ T cells along the Th2 lineage is not well understood given that DCs themselves do not produce IL-4. In the present study, we undertook a microarray approach to identify genes involved in the induction of Th2 differentiation by DCs treated with a Th2-skewing adjuvant cholera toxin (CT). In the microarray analysis, murine bone marrow derived immature DCs were treated with CT. Of particular interest was tthe significant upregulation of the expression of c-kit. The upregulation of c-kit on DCs is critical for the induction of a Th2 response. Project description:Post-lactational involution of the mammary gland provides a unique model to study breast cancer susceptibility and metastasis. We have shown that the short isoform of Singleminded-2 (Sim2s), a bHLH/PAS transcription factor, plays a role in promoting lactogenic differentiation, as well as in maintaining mammary epithelial differentiation and malignancy. Sim2s is dynamically expressed during mammary gland development, with expression peaking during lactation, and decreasing in early involution. To determine the role of Sim2s in involution, we used transgenic mice expressing Sim2s under the mouse mammary tumor virus (MMTV-Sim2s) promoter. Over-expression of Sim2s in the mouse mammary gland resulted in delayed involution, indicated by a lower proportion of cleaved caspase-3 positive cells and slower re-establishment of the mammary fat pad. Immunohistochemical and quantitative RNA analysis showed a decrease in apoptotic markers and inflammatory response genes, and an increase in anti-apoptotic genes, which were accompanied by inhibition of signal transducer and activator of transcription 3 (Stat3) activity. Microarray analysis confirmed that genes in the Stat3 signaling pathway were repressed by Sim2s expression, along with NFκB and other key pathways involved in mammary gland development. Multiparous MMTV-Sim2s females displayed a more differentiated phenotype compared to wild-type controls, characterized by enhanced β-casein expression and alveolar structures. Together, these results suggest a role for Sim2s in the normal involuting gland, and identify potential down-stream pathways regulated by Sim2s. Gene expression was measured in 6 mammary gland samples using CodeLink Mouse Whole Genome microarrays. 3 samples were from wild-type mice harvested at 72 hours post weaning and 3 samples were MMTV-Sim2s mice harvested at 72 hours post weaning.

Project description:Key molecules that modulate the effect of dietary restriction (DR), a well-known laboratory intervention for longevity in organisms, remain elusive in mammals. We evaluated neuropeptide Y (Npy), which is involved in the physiological adaptation to energy deficits, for its role in the effects of DR. At 12 weeks of age, Npy-/- and WT mice were divided into the AL (ad libitum) and DR groups. The DR groups received a food allotment consisting of 70% of the mean daily food intake of the AL groups. Two replicates per genotype per feeding group.

Project description:We have demonstrated that fish oil/pectin (FO/P) diets protect against colon cancer compared to corn oil/cellulose (CO/C) by upregulating apoptosis and suppressing proliferation. To elucidate the mechanisms whereby FO/P diets induce apoptosis and suppress proliferation during the tumorigenic process, we analyzed the temporal gene expression profiles from exfoliated rat colonocytes. Feces collected at the initiation, aberrant crypt foci (ACF), and tumor stages of colon cancer (24 h (n=20), 7 wk (n=37), and 28 wk (n=28) after AOM injection, respectively) was used for poly A(+) RNA extraction. Gene expression signatures were determined using Codelink arrays.

Project description:Indole is a bacterial signal secreted by pathogenic and commensal Escherichia coli in the stationary phase at high concentrations (~600 µM). Prior work from our lab has shown that indole decreases E. coli O157:H7 (EHEC) chemotaxis, motility, attachment to epithelial cells and biofilm formation. However, its effect on epithelial cells is not known. We hypothesized that indole induces gene expression changes in epithelial cells that lead to decreased pathogen colonization and infection. Changes in gene expression with the human enterocyte cell line HCT-8 exposed to indole suggested down-regulation of Toll-like receptor signaling and coordinated changes in Jak-STAT and p38 MAPK pathways. Corresponding changes in the expression of cytokines, chemokines, and their receptors also suggested that indole functions as a modulator of inflammation in intestinal epithelial cells. In addition, the expression of genes involved in tight junction organization (claudins, and tight junction proteins) and mucin production were also up-regulated by indole. The gene expression data was analyzed using significance analysis of microarrays (SAM) where a false discovery rate cut-off of 1% was used. Project description:On going efforts are directed at understanding the mutualism between the gut microbiota and the host in breast-fed versus formula-fed infants. Due to the lack of tissue biopsies, no investigators have performed a global transcriptional (gene expression) analysis of the developing human intestine in healthy infants. As a result, the crosstalk between the microbiome and the host transcriptome in the developing mucosal-commensal environment has not been determined. In this study, we examined the host intestinal mRNA gene expression and microbial DNA profiles in full term 3 month-old infants exclusively formula fed (FF) (n=6) or breast fed (BF) (n=6) from birth to 3 months. Host mRNA microarray measurements were performed using isolated intact sloughed epithelial cells in stool samples collected at 3 months. Microbial composition from the same stool samples was assessed by metagenomic pyrosequencing. Both the host mRNA expression and bacterial microbiome phylogenetic profiles provided strong feature sets that clearly classified the two groups of babies (FF and BF). To determine the relationship between host epithelial cell gene expression and the bacterial colony profiles, the host transcriptome and functionally profiled microbiome data were analyzed in a multivariate manner. From a functional perspective, analysis of the gut microbiota's metagenome revealed that characteristics associated with virulence differed between the FF and BF babies. Using canonical correlation analysis, evidence of multivariate structure relating eleven host immunity / mucosal defense-related genes and microbiome virulence characteristics was observed. These results, for the first time, provide insight into the integrated responses of the host and microbiome to dietary substrates in the early neonatal period. Our data suggest that systems biology and computational modeling approaches that integrate “-omic” information from the host and the microbiome can identify important mechanistic pathways of intestinal development affecting the gut microbiome in the first few months of life. Project description:Induced overexpression of Pdx1 in activin-induced endoderm population resulted in the upregulation of pancreas-related genes such as insulin 1 and 2 at day 20. To enhance the developmental progression from the pancreatic bud to the formation of the endocrine lineages, we next expressed neurogenin3 (Ngn3) together with Pdx-1. Induced overexpression of Pdx1 together with Ngn3 dramatically increased Insulin 1 mRNA by day 9 differentiation. The levels of insulin 1 mRNA present in the induced EBs represented approximately 100 % of that found in insulinoma cell line, betaTC6. We also confirmed insulin and C-peptide staining by immunohistochemistry. These cells process and secrete insulin and respond to various insulin secretagogues. These inductive effects were restricted to c-kit+ endoderm enriched EB-derived populations suggesting that Pdx1/Ngn3 functions at the level of pancreatic specification of endoderm in this model. Microarray analysis showed that Pdx1/Ngn3 regulated the expression of a broad spectrum of pancreatic endocrine cell-related genes. On day 4 of a multiday differentiation protocol, EBs were dissociated and cultured in serum-free growth medium supplemented with differentiation facots, with or without Dox (1 ug/ml). On day 6, EBs were replated on gelatin in 12-well low-cluster dishes (Nunc) to obtain non-adherent floating EBs with or without Dox (1 ug/ml) and cultured out to day 13, at which time RNA was harvested for microarray analysis.

Project description:Previous studies have demonstrated that distinct progenitor subpopulations of mesoderm display tissue specific and vascular potential: hemangioblasts, a progenitor population capable of generating cells of the hematopoietic, endothelial and vascular smooth muscle lineages, and a multipotential progenitor capable of generating progeny of the cardiac, endothelial and vascular smooth muscle lineages. Each of these populations is characterized by co-expression of brachyury (Bry) and Flk-1, although the hemangioblast population is established before the cardiovascular progenitors in ES cell differentiation cultures (e.g. d3.5 for hemagioblast, versus d4.5 for cardiovascular progenitors). To investigate the role of Notch signalling in the establishment of cardiac lineages, we used a tet-inducible ES cell line (Ainv18) engineered to express an activated form of the Notch4 receptor following doxycycline treatment. This line also expresses a GFP cDNA from the Bry locus. Following 3.0-3.5 days of serum stimulation, three distinct populations based on Flk-1 and GFP expression are observed: Bry-GFP-/Flk-1-, Bry-GFP+/Flk-1- and Bry-GFP+/Flk-1+ cells. Previous studies have shown that the Bry-GFP+/Flk-1+ population contains hemangioblasts, whereas the Bry-GFP+/Flk-1- population displays cardiac potential. Bry-GFP+/Flk-1+ cells, sorted from EB's derived from ES cell differentiation cultures exposed to serum for 3.5 days, were allowed to reaggregate for 24 in the presence or absence of doxycycline, and the total RNA harvested at 4, 12, 24, 48, and 96 hours post Dox induction for microarray analysis. The induced populations were compared to non-induced population harvested at the same time points.

Total RNA from three paires of normal human liver tissue and from hepatocellular carcinoma was obtained from BioChain Institute, Inc. (Hayward, CA).<br><br>Isolation of MicroRNA. <br>Total RNA was obtained from cell lines and tissue samples using the Totally RNA isolation kit (Ambion, Austin, TX). The miRNA fraction was obtained by flashPAGE purification using the flashPAGEM-^Y Fractionator System (Ambion, Austin, TX). The size of the microRNA fractions were confirmed using an Agilent 2100 Bioanalyzer (Agilent Technologies, Inc., Palo Alto, CA).
