Expression data from MRTFA-B double knockout brain

ABSTRACT: We used microarrays to detail the global pattern of gene expression in the cortical regional of MRTF-A/-B double knockout mice at Postnatal day 0 (P0). RNA samples were collected from the cortical regions of control and MRTF-A/-B double knockout mice at P0. Three control MRTFA-/-;MRTF-BFlox/Flox and three MRTF-A-/-;MRTF-BF/F;GFAP-Cre RNA samples were collected and pooled for hybridization on Affymetrix microarrays.

Transcription profiling of mouse dendritic cells reveals stimulatory effect of Echinacea purpurea extract on trafficking activity

Project description:To seek scientific evidence supporting therapeutic use of Echinacea, the transcriptomic effects of Echinacea purpurea extract on mouse bone marrow-derived dendritic cells (BMDCs) were analyzed using primary cultures. Affymetrix DNA microarray and bioinformatics analyses of genes differentially expressed in DCs treated with [BF/S+L/Ep] for 4 or 12 h revealed that the majority of responsive genes were related to cell adhesion or motility (Cdh10, Itga6, Cdh1, Gja1 and Mmp8), or were chemokines (Cxcl2, Cxcl7) or signaling molecules (Nrxn1, Pkce and Acss1). Experiment Overall Design: BMDCs from mice were treated with [BF/S+L/Ep] or DMSO for 4 h or 12 h in duplicates.

Bifidobacterium bifidum BF-1 Suppresses Helicobacter pylori-Induced genes in Human Epithelial Cells

Project description:We have shown that pre-incubation with Bifidobacterium bifidum (B. bifidum) strain BF-1, a probiotic strain known to improve H. pylori-associated gastritis, suppresses the induction of IL-8 by the pathogen. To investigate how BF-1 affects gene expression in H. pylori-infected cells, we performed microarray analysis to assess gene expression in epithelial cells, which had been pre-incubated with BF-1 and infected with H. pylori. Four-condition experiment. Biological replicates with a dye-exchange experiment. Biological replicates with a longer incubation time experiment.

Intact Transition Epitope Mapping - Forces of Interactions between Variants of Equivalent macromolecules (ITEM-FIVE)

Project description:Foldon (F) is a specific partial sequence from the C-terminal domain of T4 fibritin, which is found at the neck of the T4 bacteriophage. The amino acid sequence (27 residues) in single letter code is GYIPEAPRDGQAYVRKDGEWVLLSTFL. In neutral solution (pH 6.9) it forms a homo-trimer (F-F-F). Biotinylated foldon (bF) is composed of the exact same amino acid sequence but contains a biotin residue attached to the N-terminal amino acid residue via two PEG linker molecules. In solution with neutral pH it forms a homo-trimer (bF-bF-bF). Mixing of both homo-trimers in solution with neutral pH spontaneously produces hetero-trimers (F-F-bF and F-bF-bF).

Local burn wound environment verses systemic response: comparison of proteins and metabolites

Project description:In this study, paired blood plasma (BP) and blister fluid (BF) samples from 5 paediatric burn patients were analysed using mass spectrometry to compare their protein and metabolite composition. The relative quantification of proteins was achieved through a label-free data independent acquisition mode. The relative quantification of metabolites was achieved using a Shimadzu Smart Metabolite Database gas chromatography mass spectrometry (GCMS) targeted assay. In total, 562 proteins and 141 individual metabolites were identified in the samples. There was 81% similarity in the proteins present in the BP and BF, with 50 and 54 unique proteins found in each sample type respectively. BF contained keratinocyte proliferation-related proteins and blood plasma contained abundant blood clotting proteins and apolipoproteins. BF contained more carbohydrates and less alpha-hydroxy acid metabolites than the BP. In this study, there were unique proteins and metabolites in BF and BP which were reflective of the local wound environment and systemic environments respectively. The results from this study demonstrate that the biomolecule content of BF is mostly the same as blood, but it also contains information specific to the local wound environment.

Project description:Myocardin-related transcription factors (MRTFs) play a central role in the regulation of actin expression and cytoskeletal dynamics. Stimuli that promote actin polymerization allow for shuttling of MRTFs to the nucleus where they activate serum response factor (SRF), a regulator of actin and other cytoskeletal protein genes. SRF is an essential regulator of skeletal muscle differentiation and numerous components of the muscle sarcomere, but the potential involvement of MRTFs in skeletal muscle development has not been examined. We explored the role of MRTFs in muscle development in vivo by generating mutant mice harboring a skeletal muscle-specific deletion of MRTF-B and a global deletion of MRTF-A. These double knockout (dKO) mice were able to form sarcomeres during embryogenesis. However, the sarcomeres were abnormally small and disorganized, causing skeletal muscle hypoplasia and perinatal lethality. Transcriptome analysis demonstrated dramatic dysregulation of actin genes in MRTF dKO mice, highlighting the importance of MRTFs in actin cycling and myofibrillogenesis. MRTFs were also necessary for the survival of skeletal myoblasts and for the efficient formation of intact myotubes. Our findings reveal a central role for MRTFs in sarcomere formation during skeletal muscle development and point to the potential involvement of these transcriptional coactivators in skeletal myopathies. Gene expression profile was generated comparing wild type (WT) and HSA-Cre, MRTF-A/B double knockout mice, by deep seqencing, with three biological replicates, using Illumina HiSeq 2500.

The CAP1 represses MRTF-SRF–dependent gene expression in the mouse cerebral cortex by an actin-dependent mechanism

Project description:Serum response factor (SRF) is a ubiquitously expressed transcription factor that is essential for brain development and function. SRF activity is controlled by two competing classes of coactivators, myocardin-related transcription factors (MRTF) and ternary complex factors, which introduce specificity into gene expression programs. Here, we explored the MRTF-mediated regulatory mechanism in mouse cortical neurons. Using gene-reporter assays and pharmacological and genetic approaches in isolated mouse cortical neurons, we found that cyclase-associated protein 1 (CAP1) repressed neuronal MRTF-SRF activity. CAP1 promoted cytosolic retention of MRTF by controlling cytosolic G-actin levels that required its helical folded domain and its CARP domain. This function of CAP1 was not redundant with that of its homolog CAP2 and was independent of cofilin1 and actin-depolymerizing factor. Deep RNA sequencing and mass spectrometry in cerebral cortex lysates from CAP1 knockout (CAP1-KO) mice supported the in vivo relevance for the CAP1-actin-MRTF-SRF signaling axis. Our study identified CAP1 as a repressor of neuronal gene expression and led to the identification of likely MRTF-SRF target genes in the developing cerebral cortex, whose dysregulation may contribute to impaired formation of neuronal networks in CAP1-KO mice. Together with our previous studies that implicated CAP1 in actin dynamics in axonal growth cones or excitatory synapses, we established CAP1 as a crucial actin regulator in neurons.

Project description:Myocardin-Related Transcription Factors A and B (MRTF-A and MRTF-B) are highly homologous proteins that function as powerful coactivators of serum response factor (SRF), a ubiquitously expressed transcription factor essential for cardiac development. The SRF/MRTF complex binds to CArG boxes found in the control regions of genes that regulate cytoskeletal dynamics and muscle contraction, among other processes. While SRF is required for heart development and function, the role of MRTFs in the developing or adult heart has not been explored. Through cardiac-specific deletion of MRTF alleles in mice, we show that either MRTF-A or MRTF-B is dispensable for cardiac development and function, whereas deletion of both MRTF-A and MRTF-B causes a spectrum of structural and functional cardiac abnormalities. Defects observed in MRTF-A/B null mice ranged from reduced cardiac contractility and adult onset heart failure to neonatal lethality accompanied by sarcomere disarray. RNA-seq analysis on neonatal hearts identified the most altered pathways in MRTF double knockout hearts as being involved in cytoskeletal organization. Together, these findings demonstrate redundant but essential roles of the MRTFs in maintenance of cardiac structure and function and as indispensible links in cardiac cytoskeletal gene regulatory networks.

Expression data from adult mouse cortex harvested at two different zeitgeber (ZT) timepoints of the 24h cycle

Project description:Gene expression in forebrain structures change during day and night depending on circadian and rest-activity cycles. Clock genes have been shown to be involved in the control of circadian and sleep-wake control. In this study, we aimed at studying the consequences of loss of SHARP1 (DEC2/BHLHE40) and SHARP2 (DEC1/BHLHE41) on cortical gene expression at rest (ZT4) and activity (ZT16) phases. We harvested cortex tissue from individual mice from WT and SHARP1/2 double null mutant mice at ZT4 and ZT16, prepared total RNA and subjected the corresponding samples (n=2 biological replicates per timepoint and genotype) to Affymetrix genechip analysis to assay the changes of gene expression.
