Project description:The suppression of oncogenic levels of MYC is sufficient to induce sustained tumor regression associated with proliferative arrest, differentiation, cellular senescence and/or apoptosis, a phenomenon known as oncogene addiction. However, after prolonged inactivation of MYC in a conditional transgenic mouse model of Em-tTA/tetO-MYC T-acute lymphomablastic lymphoma (T-ALL), some of the tumors recur, recapitulating what is frequently observed in human tumors in response to targeted therapies. Here we report that these recurring lymphomas express high levels of either transgenic or endogenous Myc suggesting that tumors continue to be addicted to oncogenic levels of MYC. Many of the recurring lymphomas (76%) harbored mutations in the tetracycline transactivator (tTA) resulting in expression of the MYC transgene even in the presence of doxycycline. Many of the remaining recurring tumors expressed high levels of endogenous Myc which was in some cases associated with a genomic rearrangement of the endogenous Myc locus or overexpression of Notch1. Gene expression profiling confirmed that the primary and recurring tumors have highly similar transcriptomes. Importantly, shRNA-mediated suppression of the high levels of MYC in recurring tumors elicited both suppression of proliferation and increased apoptosis confirming that these tumors remain oncogene addicted. Project description:To study how radiation alters the different types of cells during tumor recurrence in high-risk MYC-amplified MB, we performed scRNA-seq using the 10X Genomics scRNA-seq platform to compare the primary untreated tumors, residual tumors immediately following radiotherapy, and the spontaneously recurrent tumors 7-8 weeks post-irradiation using OLIG2-high MB002 PDX. We found that:1, the variety of cell types demonstrated that the MYC-amplified MB PDX tumors were heterogenous communities, comprising diverse cell types in a broad range differentiation states and developmental trajectories, and included the host-derived cells of the tumor microenvironment; 2, Radiation-induced transient changes in cellular heterogeneity that resolved as tumor recurred; 3, Recurrent tumors showed global changes in gene expression compared to primary tumors

Project description:To study the characteristics and mechanisms of Myc-induced zebrafish liver tumor, next-generation sequencing-based SAGE analyses were used to examine the transcriptomes of tumor and control samples. The results indicated that ribosome proteins were overwhelmingly up-regulated in the Myc-induced liver tumors. Cross-species analyses showed that the zebrafish Myc model correlated well with Myc transgenic mouse models for liver cancers. The Myc-induced zebrafish liver tumors also possessed molecular signatures highly similar to human hepatocellular carcinoma (HCC). Thus, our zebrafish model demonstrated the conserved role of Myc in promoting hepatocarcinogenesis in all vertebrate species. Transcriptome profiling of tumor samples (M+D+) and control samples (M-D-, M+D-, M-D+) were generated by deep sequencing, each in duplicates, using 3' RNA-SAGE on the SOLiD system.

Project description:The goal of this study was to compare gene expression profiles of MYC-amplified medulloblastoma tumors under three distinct conditions: primary tumors prior to radiation treatment, tumors derived from implanted radio-resistant tumor cells, and spontaneously recurring tumors several weeks post-irradiation. The purpose of this experiment was to identify the moleular pathways that are impacted during radiation and those which contribute to tumor recurrence. Unsupervised hierarchical cluster analysis revealed that the tumors which spontaneously recurred in vivo closely resembled the primary tumors. Tumors from implanted post-radiation neurospheres, however, had markedly different profiles. We identified 44 upregulated and 23 downregulated genes in the spontaneously recurred tumors compared to untreated primary tumors. Furthermore, we identified 817 upregulated and 509 downregulated genes in tumors derived from implanted post-radiation neurospheres compared to untreated primary tumors. Among these genes, 756 (57%) genes were also differentially expressed between tumors derived from implanted post-radiation neurospheres and spontaneously recurrent tumors. The downregulated pathways in tumors derived from implanted post-radiation neurospheres were associated with p53, cell cycle, DNA replication, and DNA damage, and the upregulated genes are involved in metabolic pathways. This study demonstrates that radiation resistant tumor cells exhibit differential gene expression post-irradiation and during tumor recurrence and provides a framework for the study of genetic pathways leading to tumor recurrence post-irradiation.

Project description:In human breast cancer, mortality is associated with metastasis to distant sites. Therefore, it is critical to elucidate the biological mechanisms that underlie tumor progression and metastasis. Using signaling pathway signatures we previously predicted a role for E2F transcription factors in Myc induced tumors. To test this role we interbred MMTV-Myc transgenic mice with E2F knockouts. Surprisingly, we observed that the loss of E2F2 sharply increased the percentage of lung metastasis in MMTV-Myc transgenic mice. Examining the gene expression profile from these tumors, we identified genetic components that were potentially involved in mediating metastasis. These genes were filtered to uncover the genes involved in metastasis that also impacted distant metastasis free survival in human breast cancer. In order to elucidate the mechanism by which E2F2 loss enhanced metastasis we generated knockdowns of E2F2 in MDA-MB-231 cells and observed increased migration in vitro and increased lung colonization in vivo. We then examined genes that were differentially regulated between tumors from MMTV-Myc, MMTV-Myc E2F2-/-, and lung metastases samples and identified PTPRD. To test the role of PTPRD in E2F2-mediated breast cancer metastasis, we generated a knockdown of PTPRD in MDA-MB-231 cells. We noted that decreased levels of PTPRD resulted in decreased migration in vitro and decreased lung colonization in vivo. Taken together, these data indicate that E2F2 loss results in increased metastasis in breast cancer, potentially functioning through a PTPRD dependent mechanism. Project description:c-MYC (MYC) overexpression or hyperactivation is one of the most common drivers of human cancer. Despite intensive study, the MYC oncogene remains recalcitrant to therapeutic inhibition. Like other classic oncogenes, hyperactivation of MYC leads to collateral stresses onto cancer cells, suggesting that tumors harbor unique vulnerabilities arising from oncogenic activation of MYC. Herein, we discover the spliceosome as a new target of oncogenic stress in MYC-driven cancers. We identify BUD31 as a MYC-synthetic lethal gene, and demonstrate that BUD31 is a splicing factor required for the assembly and catalytic activity of the spliceosome. Core spliceosomal factors (SF3B1, U2AF1, and others) associate with BUD31 and are also required to tolerate oncogenic MYC. Notably, MYC hyperactivation induces an increase in total pre-mRNA synthesis, suggesting an increased burden on the core spliceosome to process pre-mRNA. In contrast to normal cells, partial inhibition of the spliceosome in MYC-hyperactivated cells leads to global intron retention, widespread defects in pre-mRNA maturation, and deregulation of many essential cell processes. Importantly, genetic or pharmacologic inhibition of the spliceosome in vivo impairs survival, tumorigenicity, and metastatic proclivity of MYC-dependent breast cancers. Collectively, these data suggest that oncogenic MYC confers a collateral stress on splicing and that components of the spliceosome may be therapeutic entry points for aggressive MYC-driven cancers.
