Project description:Transcriptional profiling of C. albicans when monocultured in suspension culture or in biofilms compared to when co-cultured with C. perfringens in suspension culture, or with E. coli, K. pneumoniae, E. faecalis, C. perfringens, or B. fragilis in biofilms, or in the presence of N-acetylglucosamine in biofilms. At least 2 replicates for each condition except for biofilms +N-acetylglucosamine, some experiments are two-condition experiments: C. albicans +/- bacteria vs. C. albicans. Some experiments multiple condition: C. albicans +/- bacteria vs. mixed reference of all conditions in that experiment.

Project description:Candida albicans is the most prevalent fungal pathogen of humans, causing a variety of diseases ranging from superficial mucosal infections to deep-seated systemic infections. Mucus, the gel that coats all wet epithelial surfaces, accommodates Candida albicans as part of the regular microbiome where C. albicans resides asymptomatically in healthy humans. Through a series of in vitro experiments combined with genome-wide transcriptional profiling, we show that mucin biopolymers, the main gel-forming constituents of mucus, induce a new oval-shaped morphology in C. albicans in which a range of genes related to adhesion, filamentation, and biofilm formation are down-regulated. We also show that corresponding phenotypes are suppressed, rendering Candida incapable of forming biofilms on a range of different synthetic surfaces and human epithelial cells. Our data suggests that mucins can manipulate Candida physiology and we hypothesize that they are key regulators for retaining Candida in the host-compatible, commensal state. 3 biological replicates grown in log phase in the presence and absence of mucin for 8 hours. Experiments were performed using RPMI 1640 (Gibco 31800-089) buffered with 165mM MOPS and supplemented with 0.2% NaHCO3 and 2% glucose with and without 0.5% mucin.

Project description:Deg proteases are involved in protein quality control and response to stress in prokaryotic organisms. Out of the 16 Deg-encoding genes of Arabidopsis, the products of three, Deg1, Deg5 and Deg8, are located in the thylakoid lumen. Deg1 forms homo-hexamers, degrading photosynthetic proteins, especially during photoinhibition. Deg5 and Deg8 form hetero-complexes, performing apparently similar functions, raising the question whether the two complexes are redundant. To answer this, single, double and triple knockout mutants were generated and their phenotypes were compared. Under optimal growth conditions deg5 and deg8 mutants looked like WT, whereas all combinations of deg1 mutants were smaller and more sensitive to photoinhibition. Under harsher conditions, deg5 and deg8 mutants were also affected, although less than deg1 mutants. Overexpression of Deg5-Deg8 could partially compensate for the loss of Deg1, but only in optimal conditions. Comparative proteomic analysis of deg1 mutants vs. WT revealed moderate up-regulation of thylakoid proteins involved in photoprotection, assembly, repair and house-keeping functions, and down-regulation of all photosynthetic complexes, consistent with the reduced growth of the deg1 mutants. Testing the steady-state level of Deg proteases in WT plants demonstrated that Deg1 was approximately two-fold more abundant than the Deg5-Deg8 complex. Moreover, recombinant Deg1 had higher in vitro proteolytic activity compared with Deg5 and Deg8. Affinity enrichment assays on transgenic plants expressing epitope-tagged Deg proteases revealed that Deg1 was pulled-down almost exclusively, whereas Deg5 and Deg8 were associated with a plethora of thylakoid membrane and lumen proteins, suggesting that they are capable of binding potential substrates, but are unable to degrade them efficiently. Two of the co-precipitated proteins, TL29 and Psb27-H1, were found slightly up-regulated in the triple mutant, suggesting that they are substrates of lumenal Deg proteases. Other pulled-down proteins were the D1 protein, LHCB proteins and subunits of the OEC of PSII, and components of the Cyt b6-f and NADH dehydrogenase complexes, suggesting that these might also be substrates of lumenal Deg proteases. Altogether, the results of this study suggest that differences in abundance and proteolytic activity are the source of the differential importance of the two Deg protease complexes observed in vivo.

Project description:The goal of this study is to characterize the transcriptional regulatory network that controls white-opaque cell-type switching in Candida albicans. This dataset includes microarrays comparing expression levels in wild-type white and opaque cell types, as well as 6 different transcription factor deletion strains. All samples were hybridized against a common mixed reference to allow for comparison between any two datasets within this study. Gene expression arrays were performed on wild-type and transcription factor deletion white and opaque a/a cell types . High and low intensity scans were performed. Background and saturated spots were filtered out, as indicated by null. Data from each scan was normalized by lowess normalization to enable transformation across any pair of datasets. All data presented are log2 ratios of Cy5/Cy3 Each sample was hybridized against a mixed reference sample to allow for transformation between any of the individual samples (white vs. opaque, wild-type vs. mutant)

Project description:Acute myeloid leukemia (AML) is a hematologic malignancy for which several epigenetic regulators have been identified as therapeutic targets. Here we report the development of cereblon-dependent degraders of IKZF2 and casein kinase 1 alpha (CK1α) termed DEG-35 and DEG-77. We utilized a structure-guided approach to develop DEG-35 as a nanomolar degrader of IKZF2, a hematopoietic specific transcription factor that contributes to myeloid leukemogenesis. DEG-35 possesses additional substrate specificity for the therapeutically relevant target CK1α which was identified through unbiased proteomics and a PRISM screen assay. Degradation of IKZF2 and CK1α blocks cell growth and induces myeloid differentiation in AML cell lines through CK1α–p53- and IKZF2-dependent pathways. Target degradation by DEG-35 or the analog DEG-77 delays leukemia progression in murine and human AML mice models. Overall, we provide a strategy for multi-targeted degradation of IKZF2/CK1α to enhance efficacy against AML that may be expanded to additional targets and indications.

Project description:Candida albicans is the major invasive fungal pathogen of humans, causing diseases ranging from superficial mucosal infections to disseminated, systemic infections which are often life threatening. Hematogenously disseminated candidiasis (HDC) has a 47% mortality rate despite current antifungal therapy. An increase in prevalence, as well as an increasing resistance to most of the clinically important antifungal therapies, provides a strong impetus to understand the molecular mechanisms of pathogenesis and the acquisition of drug resistance. This information holds promise to identify novel therapeutic targets. A complete and accurate characterization of how the transcriptome of C. albicans responds to its interaction with cells from the host is an absolute necessity to accomplish this goal. RNA-seq (deep-sequencing of cDNA) provides an unbiased method to define comprehensively and systematically the transcriptome of an organism. We propose a comprehensive characterization of the C. albicans transcriptome in two different human tissue culture models, using RNA-seq. Such a characterization will shed unprecedented light on how fungal pathogens sense and respond to the host environment and how the host tissue responds to fungal invasion. We performed a comprehensive characterization of the C. albicans transcriptome in two different murine models of candidiasis (HDC and oropharyngeal candidiasis (OPC)), and two different human tissue culture models, using RNA-seq. Because the two murine models accurately recapitulate the pathology that is observed in clinical cases of candidiasis, we are confident that gene expression levels will provide an accurate representation of what occurs during the course of an infection in humans. Such a characterization of the in vivo transcriptome will shed unprecedented light on how fungal pathogens sense and respond to the host environment and how the host tissue responds to fungal invasion. PRJNA86065 Two different strains of C. albicans (SC5314 or WO-1) were used to infect two different types of human tissue culture monolayers (HUVECs or OKF6-TERT2). Project description:Transplantation with low numbers of hematopoietic stem cells (HSCs), found in many of the publically accessible cryopreserved umbilical cord blood (UCB) units, leads to delayed time to engraftment, high graft failure rates, and early mortality in many patients. A chemical screen in zebrafish identified the prostaglandin compound, 16,16 dimethyl prostaglandin E2 (dmPGE2), to be a critical regulator of hematopoietic stem cell homeostasis. We hypothesized that an ex vivo modulation with dmPGE2 prior to transplantation would lead to enhanced engraftment by increasing the “effective” dose of hematopoietic stem cells (HSCs) in cord blood. A phase I trial of reduced-intensity double UCB transplantation was performed to evaluate safety, rates of engraftment and fractional chimerism of dmPGE2 enhanced UCB units. To explore potential causes of the lack of enhanced efficacy in the first cohort, we characterized HSCs to determine whether the prostaglandin pathway was being activated under the ex vivo incubation conditions (4°C, 10µM dmPGE2, 60 minutes). Incubation conditions were identified (37°C, 10µM dmPGE2, 120 minutes) that maximize the activation of the prostaglandin pathway by dmPGE2 in human CD34+ cells. Isolated human CD34+ from umbilical cord blood were incubated ex vivo in Stem Span media with 10uM 16,16-dmPGE2 or DMSO. Two treatment conditions were evaluated (4 deg C for 1 hour, 37 deg C for 2 hours) with either 3 or 7 biological replicates at each condition. Total RNA was isolated post incubation and analyzed on Affymetrix microarrays for pathway activation.
