Transcription profiling of Icsbp (Irf-8) deficient mice

ABSTRACT: In order to study the consequences of the loss of Icsbp expression in hematopoiesis Granulocyte-Monocyte Progenitors from bone marrow were isolated from Icsbp wild type and deficient mice by flow cytometry. Global gene expression was performed using Affymetrix gene chip technology. Experiment Overall Design: GMP from Icsbp wild type and deficient mice were isolated as described by Terszowski et al. (Blood. 2005 Mar 1;105(5):1937-45). Wild type GMP were prepared from two independent biological replica using pooled bone marrow from alt least 10 independent mice. The first was analyzed using the Affymetrix MOE 430A and the second using MOE430_2. GMP from Icsbp deficient mice were prepared from three independent biological replica from at least 8 individual mice. The first two samples were analyzed using the Affymetrix MOE 430A and the third using MOE430_2.

Expression data from AMPK deficient MLL-AF9 leukemia initiating cells and whole leukemia cells

Project description:Deletion of AMPK significantly extended the onset of leukemogenesis and depleted leukemia initiating cells (LICs). To identify how AMPK regulates LICs, we performed gene expression profiling of LICs isolated from AMPK wild type leukemic mice or AMPK-deficient leukemic mice. 4 groups were analyzed; 1) Whole leukemia (GFP+) from AMPK WT ( AMPKfl/fl) mice, 2) Whole leukemia (GFP+) from AMPK-deficient ( AMPK?/?l) mice, 3) LICs=L-GMP (GFP+,lin-,c-kit+, CD16/32+,CD34+) cells from AMPK WT ( AMPKfl/fl) mice, 4) LICs=L-GMP (GFP+,lin-,c-kit+, CD16/32+,CD34+) cells from AMPK-deficient ( AMPK?/?l) mice.

Genetic differences in transcript responses to low-dose ionizing radiation identify tissue functions associated with breast cancer susceptibility.

Project description:This study investigates three radiation exposure scenarios in BALB/c and C57BL/6 mice: (1) low dose (LD) group -- four weekly doses of 7.5 cGy, (2) high dose (HD) group -- four weekly doses of 1.8 Gy, (3) unexposed group -- four weekly sham exposures. We then used comparative expression profiles of the mouse mammary gland and cardiac blood to build a model of candidate tissue functions associated with LD cancer susceptibility in these strains and murine and human knowledgebases to characterize these tissue functions and their relevance to breast cancer. All samples were assessed on Affymetrix MOE 430 A arrays (HT_MG-430A; GPL8759). Mammary gland tissues: 43 samples (2 strains, 3 treatments, 2 timepoints, 2-4 replicates). For Cardiac blood tissue: 8 samples (2 strains, 4 replicates)

Discovery of the genes controlled by the second messenger cyclic di-GMP in Mycobacterium tuberculosis

Project description:Cyclic di-GMP (c-di-GMP) is a ubiquitous second messenger that regulates many biological processes in bacteria. The genome in Mycobacterium tuberculosis encodes a single copy of the diguanylate cyclase gene (dgc) responsible for c-di-GMP synthesis. To determine the role of c-di-GMP signaling in M. tuberculosis, the mutant strain of Δdgc was generated in the virulent H37Rv strain. We used whole genome microarray expression profiling as a discovery platform to identify the genes controlled by c-di-GMP in M. tuberculosis, providing molecular proof for the phenotypes modulated by the signaling. Wild-type H37Rv and Δdgc cultures were analyzed under aerobic conditions or in an in vitro dormancy model. Bacteria were collected at OD600 =1.3 for the aerobic cultures and upon the beginning of anaerobiosis for the cultures in the dormancy model. One culture for each experiment was assayed except for Δdgc under anaerobiosis (2 independent cultures).

Nuclease deficiencies alter plasma cell-free DNA methylationprofiles (mouse)

Project description:The effects of DNASE1L3 or DNASE1 deficiency on cfDNA methylation was explored in plasma of mice deficient in these nucleases and in DNASE1L3-deficient humans. Compared to wildtype cfDNA, cfDNA in Dnase1l3-deficient mice was significantly hypomethylated, while cfDNA in Dnase1-deficient mice was hypermethylated. The cfDNA hypomethylation in Dnase1l3-deficient mice was due to increased fragmentation and representation from open chromatin regions (OCRs) and CpG islands (CGIs). These findings were absent in Dnase1-deficient mice.
