Transcription profiling of chicken jejuna in a time series after orally infection with Salmonella

ABSTRACT: RNA was extracted form chicken jejuna at 0.33,1, 2, 4, 8, 12 and 21 days post-infection, in orally infected (1.10^5 Salmonella ) and control chickens.
NOTE: Normalization is performed separately! on control and infected chickens, because the objective was to investigate differences in development.

Project description:Eimeria are obligate intracellular protozoan parasites which can affect chickens. After exposure to Eimeria chickens establish (partial) protective immunity to the homologues strain. In this paper we investigate the process responsible for Eimeria protection. In order to find host reactions specificly involved in protection to homologous re-infection we investigated the host reactions after primary infection and a homologous or heterologous secondary infection. Broilers were mock infected or infected with E.maxima (Max) at one week of age. Two weeks later broilers were mock infected, infected with E.maxima or E.acervulina. Oocyst output, T-cell population and cytokine mRNA expression profiles and Eimeria DNA profiles were measured 2, 4 and 7 days pi. Specific regulation of gene expression profiles was monitored by a whole genome oligo-array containing 20.673 oligoï¾´s at 8 and 24 hours pi.

Project description:Based on microRNA expression profiling studies, here we focus on miR-126&126* as the most downmodulated microRNAs in a panel of melanoma cell lines at different stages of progression compared with normal human melanocytes. At present no data exist on miR-126&126* possible role in melanoma. Our results show miR-126/miR-126* downregulation associated with tumor progression and the antineoplastic role deriving from their restored expression in metastatic melanomas in vitro as well as in vivo.

Transcription profiling of human hepatoma Hep3B cells following irradiation to investigate the effects of DNA damage

Project description:To monitor the changes in transcription and alternative splicing upon UV irradiation, human hepatoma Hep3B cells were Hep3B cells were washed two times with PBS and then irradiated with 40J/m2 UV light; fresh medium was immediately added after the irradiation and the cells were incubated at 37 C and collected 6 hours after the treatment for the RNA preparation. RNAs from three biological replicates of control or irradiated cells were purified, reverse transcribed into cDNA, labelled with Cy5 or Cy3 fluorochromes, and hybridized to a custom splicing-sensitive microarray cDNA and Cy5-Cy3 labelled cRNA were generated from the total RNA using the Agilent Low RNA Input Fluorescent Linear Amplification kit; the cRNA was purified with the RNeasy Mini kit (Qiagen). 8?g of each cRNA were used for the hybridization with the arrays (Agilent In situ hybridization kit plus). After hybridization, arrays were washed, and scanned images analyzed. Three biological replicates were hybridized, with both direct and dye-reversal hybridizations. General gene expression values represent the average of log2 ratios for all the probes in constitutive exones of a locus. Statystical analyses were carried out with Linear Models for Microarray Data (Limma; Bioconductor Project; Dudoit, et al., 2003). The background correction method used in the analysis was Normexp (Ritchie, et al., 2007). Locally weighted linear regression (LOWESS) analysis was used as a normalization method (Yang, et al., 2002).
