Transcriptome study of Arabidopsis thaliana plants treated with cellooligosaccharides, cellobiose and control solutions

ABSTRACT: Transcriptome analysis was conducted on fourteen-day-old Col-0 Arabidopsis seedlings 1h after treatment with 100 µM cellooligosaccharides, 100 µM cellobiose and control solution. Arabidopsis seedlings were grown on 1/2 MS solid medium in a controlled growth cabinet with a photoperiod of 8 h light (100 µmol photons m-2 s-1) / 16 h darkness, constant temperature of 22 °C. Transcriptome data show that cellooligosaccharides trigger plant immune system

Project description:DCA (3,5-Dichloroanthranilic acid) is a newly identified synthetic defense elicitor. To perform a comparative analysis of defense responses triggered by DCA and the structurally related defense inducer INA (2,6-Dichloroisonicotinic acid) Affymetrix chip experiments were performed with Arabidopsis thaliana seedlings treated with one of these two compounds. Experiment Overall Design: Arabidopsis thaliana plants (accession Col-0) were grown on soil in a semi-sterile growth chamber under fluorescent lights (14 hours light, 10 hours dark, 21 centi grades, 100 Einstein/m2/s). Wild type Col-0 plants and the npr1-3 mutant were used in this study. Aerial tissues of 2 week old soil grown Arabidopsis seedlings were sprayed with 100uM 3,5-Dichloroanthranilic acid (DCA), or 100uM 2,6-Dichloroisonicotinic acid (INA) or mock solution and harvested 48h or 6 days after the treatment. Final DMSO concentrations never exceeded 0.002%. Mock treatments were application of 0.002% DMSO in water. For harvesting the aerial plant parts were shock-frozen in liquid nitrogen. Total RNA was isolated from seedlings using TRIZOL (Invitrogen) follwing the manufacturerâ??s instructions. RNA was processed and hybridized to Affymetrix Arabidopsis ATH1 genome array GeneChip following manufacturerâ??s instructions (Affymetrix) by the University of California, Riverside Core Instrument Facility. Three independent biological replicates were performed for each treatment.

Seedlings were treated with 50 µM AA for 3 hours.

Transcriptomic profiling of Arabidopsis exposed to E-2-hexenal

Project description:Plants are known to be responsive to volatiles, but knowledge about the molecular players involved in transducing their perception remain scarce. Here the response of Arabidopsis thaliana to E-2-hexenal, one of the green leaf volatiles that are produced upon wounding, herbivory or infection with pathogens is studied. We have taken a transcriptomics approach to identify genes that are induced by E-2-hexenal but not by defense hormones. In three independent biological experiments, Arabidopsis plants, ecotype Columbia (Col-0), were exposed either to 3 µM aerial E-2-hexenal or to the carrier MeOH for the mock treatment and rosette leaves were harvested after 1h, 3h and 24h.

Expression data in whole Arabidopsis seedlings after treatment with the herbicide dicamba

Project description:Dicamba is an auxin-like herbicide that can stimulate the production of ethylene and ABA biosynthesis. The subsequent stomatal closure and build-up of reactive oxygen species is hypothesized to contribute to plant death. In order to further understand the herbicide dicamba's mode of action at the molecular level, we used microarrays to dissect global gene expression in Arabidopsis seedlings 10 hrs after dicamba treatment. 4 day old Arabidopsis seedlings (a Columbia line containing a -800GSTF8::LUC reporter) were flooded with water or 7mM dicamba for 40 minutes before the treatment was poured off. Global transcriptome analysis identifies shade avoidance-related genes regulated by BBX24 in Arabidopsis thaliana

Project description:In seedlings, the induction of shade avoidance syndrome (SAS) involves a rapid up-regulation for known shade marker genes and subsequently activates an interacting network of various hormones that will eventually lead to cell elongation. We found that the B-box protein AtBBX24 have positive effects on the SAS (positive regulators). Global expression analysis of col and bbx24 seedlings reveals that a large number of genes involved in hormonal signaling pathways are positively regulated by BBX24 in response to simulated shade. The microarray experiment consisted in a factorial design comprising two genotypes (col and bbx24-1) and two light treatments (white light and simulated shade). RNA material was extracted from 7-day-old seedlings. Two replicates per treatment were performed using Affymetrix Arabidopsis ATH1 GeneChips. RNA was prepared, labeled and hybridized in accordance with the manufacturerM-bM-^@M-^Ys instructions. Data were normalized and genes with M-bM-^@M-^XabsentM-bM-^@M-^Y calls and a signal of <50 units in all replicate experiments were filtered out. Significantly differentially expressed genes were identified by performing profile analysis using Significance Analysis of Microarrays (SAM; Tusher et al., 2001).

Abscisic acid (ABA) application to Populus × canescens in hydroponics

Project description:4 weeks old rooted plantlets of P. × canescens (Clone INRA717 1-B4) were cultivated in hydroponics in 2 l pots in Long Ashton nutrient solution in a culture room for 8 weeks before treatments started. Three treatments were applied to the plants: control treatment (-ABA), continuous 100 µM ABA treatment (+ABA) and discontinuous 100 µM ABA treatment (±ABA). ABA was fed to +ABA plants during the whole treatment period of 30 days. ABA was fed to ±ABA plants for three days in two weeks. Developing xylem and mature xylem were collected separately during the harvest and shortly frozen in liquid nitrogen. RNA was extracted from these samples and followed by RNA-sequencing.

Transcription profiling of Arabidopsis dark grown seedlings response to 6h-long treatment with 90 mM sucrose

Project description:Dark grown Arabidopsis seedlings (Columbia gl1) were grown in the dark at 23Â°C for 4 days before adding 90 mM sucrose for 6h. Experiment Overall Design: Arabidopsis thaliana ecotype Columbia glabra (gl1-1) was used in this study. Seeds were sterilized with diluted bleach (10 min incubation in 1.7% sodium hypochlorite, rinsing and washing thoroughly in sterile water), and incubated in 2.5 ml liquid growing medium [Murashige-Skoog (MS) half strength solution] in 6-well plates (fully aerobic, with shaking). Plates were incubated in the darkness at 4Â°C for 2 days and finally transferred to 23Â°C for 4 days before the sugar treatments (with 90 mM sucrose, lasting 6h). Two independent, replicated experiments were performed for sucrose treatments. Each independent experiment consisted of four replicated seedlings cultures, pooled after RNA extraction. Interactions between reactive oxygen species stress and brassinosteroid hormone signaling in Arabidopsis seedlings

Project description:We were interested in investigating the transcriptome responses to exogenous applications of brassinosteroid hormone when Arabidopsis seedlings are pre-stressed with a reactive oxygen species, hydrogen peroxide. We were interested in seeing which subsets of BR-responsive gene transcripts were most affected and how BR-responsive gene transcripts responded to increasing concentrations of hydrogen peroxide both as a whole and individually. Liquid culture Arabidopsis seedlings are grown under standard conditions. Hydrogen peroxide is added at various concentrations to pre-stress the seedlings. Following this pretreatment, the seedlings are then treated with brassinosteroid (BR) hormone (epi-brassinolide, BL). Following this treatment, seedlings are harvested and total RNA is extracted for genome-wide transcriptome analysis.

Project description:This study analyzes transcriptomic data of Arabidopsis thaliana Col-0 and overexpression lines of Hypoxia Response Attenuator (HRA1; At3g10040) with Col-0 background (OE-HRA1). Two independent transgenic lines of OE-HRA1 were considered as biological replicates (OE-HRA1#1 and OE-HRA1#2). Seven-day-old seedlings were treated either with or without hypoxia (low oxygen) stress for 2 hours. This dataset includes CEL files, RMA signal values and MAS5 P/M/A calls from total mRNA populations.
