Single-gastruloid trancriptomics: control vs glycolysis inhibited at 48h and 96h post-aggregation

ABSTRACT: Bulk RNA seq of single gastruloids at 48h post-aggregation and 96h post-aggregation. Two different conditions were compared: control vs glycolysis inhibited (6mM 2-deoxy-D-glucosebetween, 24h-48h post aggregation). Aim of the study was to determine short-term effects of glycolysis inhibition on transcription, especially components of signalling pathways, and long-term effects on cell type proportions.

The aim of this study was to delineate the cell state transition dynamics underlying anteroposterior symmetry breaking and germ layer formation in gastruloids. Gastruloids used in this study were generated from Bra::GFP reporter mESCs (Fehling et al., 2003).

Comparative single cell RNA seq of gastruloids from mESCs grown in 3 distinct media conditions facilitating distinct pluripotent states at 3 different developmental time points

Project description:Comparative single cell transcriptomic study (using 10x Genomics v3.1 kits) of gastruloids, aggregates of mESCs, at different developmental timepoints. mESCs, corresponding to the 0h timepoint, were also sequenced. The source mESCs were grown in 2 distinct media conditions: DMEM-based Serum-LIF (SL), SL + 0.3uM PD03 (SL + 1i) and SL + 1.5uM CGP77 + 3uM CHIR99 (SL + a2i). The following sets of timepoints were compared: 0hpa (hours post-aggregation) SL, 0hpa SL + 1i, 0hpa SL + a2i (corresponding to the mESC timepoint; 48hpa SL, 48hpa SL + 1i, 72hpa SL + a2i (corresponding to the pre-CHIR99 timepoint); 72hpa SL, 72hpa SL + 1i, 96hpa SL + a2i (corresponding to the post-CHIR99 timepoint); 120hpa SL, 120hpa SL + 1i, 144hpa SL + a2i (corresponding to the maximum elongation timepoint). The aim of this study was to delineate whether mESC pluripotent state influences cell and tissue fate acquisition dynamics. Gastruloids used in this study were generated from a transgenic G4 mESC line (George et al., PNAS 2007) modified via CRISPR-Cas9 mediated heterozygous knock-in of a Bra/T reporter allele (p2a-H2B-eGFP) as well as a ubiquitous nuclear marker allele (CAG::H2B-mKO2).

Probability of stealth multiplets in sample-multiplexing for droplet-based single-cell analysis

Project description:These datasets are test datasets of sample-multiplexed scRNA-seq, consisting of cDNA (transcriptome) and sample barcode read files: Three-sample multiplexing experiment (JS009) is a MULTI-seq dataset containing mesenchyme embryonic hind limb bud cells, embryonic stem (ES) cells, and NIH3T3 cells. Each cell sample was labelled with a distinct MULTI-seq barcode. The barcode sequences were, CATAGAGC, TCCTCGAA, and GTGTACCT for the limb bud mesenchyme cells, the ES cells, and the NIH3T3 cells, respectively. Two-sample multiplexing experiment (JS010) is a CellPlex detaset, containing ES cells and NIH3T3 cells. Each cell sample was labelled with the 3'CellPlex Kit (10X Genomics). NIH3T3 cells and ES cells were labelled with CMO301 and CMO302, respectively.

Bulk RNAseq of mouse gastruloids developed with homemade N2B27 and commercial NDiff227

Project description:Procedure: three independent experiments were done to generate three 96-well plates of E14-Tg2A gastruloids made with either homemade or commercial N2B27. 48 gastruloids per sample were used for RNA extraction using the Qiagen RNeasy Micro Kit. Library preparation and sequencing were done by the CRG Genomics Facility (Spain). Sequencing was done in a NextSeq 2000 and generated around 30M paired-end reads per sample.

Dnmt3a regulates both cell proliferation and differentiation of mouse neural stem cells

Project description:DNA methylation is known to regulate cell differentiation and neuronal function in vivo. Here we examined whether deficiency of a de novo DNA methyltransferase, Dnmt3a, affects in vitro differentiation of mouse embryonic stem cells (mESCs) to neuronal and glial cell lineages. We found that Dnmt3a-/- neural stem cells (NSCs) derived from mESCs have globally reduced methylcytosine levels and precociously differentiates into astrocytes and oligodendrocytes, consistent with our previous findings in the more severely hypomethylated Dnmt1-/- NSCs. Moreover, Dnmt3a-/- NSC proliferation rate was significantly increased when compared to control. Thus, our work revealed a novel role for Dnmt3a in regulating both timing of neural cell differentiation and cell proliferation in NSCs. Dnmt3a KO vs. WT neural stem cells; 3 biological replicates of each.

Zfp281 Coordinates Opposite Functions of Tet1 and Tet2 for Alternative Pluripotent States [RNA-Seq]

Project description:Pluripotent cell identity comprises a spectrum of cell states including naive and primed states, which are typified by mouse embryonic stem cells (ESCs) and epiblast-derived stem cells (EpiSCs), respectively. Here we define a pluripotent cell fate (PCF) gene signature based on RNA-seq analysis associated with naive and primed pluripotency acquisition, and identify Zfp281 as a key transcriptional regulator for primed pluripotency and also as a barrier to achieve the naive pluripotency of both mouse and human ESCs. RNA sequencing analysis was performed in WT and Zfp281 null mouse embryonic stem cells under different pluripotent culture conditions. RNA-seq Experiments were carry out in two biological replciates. Genome binding/occupancy profiling of Zfp281 was performed in mouse embryonic stem cells by ChIP sequencing.

A Myc-dependent role for cohesin in the heterokaryon-mediated reprogramming of somatic nuclei

Project description:Analysis of gene expression changes in mESCs where the cohesin subunit Scc1 has been depleted. There are 6 samples. 3 Scc1 wt/wt ERT2-Cre biological replicas and 3 Scc1 lox/lox ERT2-Cre biological replicas, all treated with 4'-OHT 80nM final concentration for 24h. Scc1 wt/wt and Scc1 lox/lox ERT2-Cre mES cells where grown in N2B27 +2i+LIF medium (Ying et al. 2008) for 24h in the presence of 80mM 4-OHT to induce cohesin depletion. Three biological replicates were collected and RNA was extracted. Microarray samples were prepared following the manufacturers instructions (Affymetrix) using 200ng of total RNA. Microarry samples were hybridized to Affymetrix GeneChip Mouse Gene 1.0 ST Arrays and the analysis was performed using the Bioconductor Package for R.
