MiRNA profiling of LNCaP cells treated with bortezomib or celastrol against untreated control group

ABSTRACT: This study is designed for exploring miRNAs affected by proteasome inhibitor treatment. LNCaP cells were treated with 100nM bortezomib or 2.5 uM celastrol for 12 hrs, and was subjected to miRNA profiling assay.

Genome-wide microRNA expression profiling in tunicamycin treated NIH3T3 cells

Project description:NIH 3T3 cells were challenged with tunicamycin for 2, 5 or 10h. MICRO-RNAs that are upregulated or down regulated were identified by micro-ARRAY. NIH 3T3 cell were challenged with 2ug/ml tunicamycin for 2, 5 or 10 hrs. Total RNA was purified using miRNeasy Mini Kit (QIAGEN). Microarray was carried out using GeneChipÂ® miRNA Arrays (Affymetrix, CA) and results were analyzed using GENESPRING software. ANOVA and T-tests were used to calculate fold change and p-values. Spotfire (Somerville, MA) software was used to generate heat maps.

Dynamic regulation of microRNA expression following Interferon-gamma-induced gene transcription

Project description:MicroRNAs are major regulators of post-transcriptional gene regulation. Even small changes in miRNA levels may have profound consequences for the expression levels of target genes. Hence, miRNAs themselves need to be tightly, albeit dynamically, regulated. Here, we investigated the dynamic behaviour of miRNAs over a wide time range following transcriptional activation of melanoma cells by interferon-? (IFN-?), which activates the transcription factor STAT1. By applying several software packages for analyses, visualisation and identification of differentially expressed miRNAs derived from time-series microarray experiments, 8.9% (98) of 1102 miRNAs appeared to be directly or indirectly regulated by STAT1. Focussing on distinct dynamic expression patterns, we found that the majority of differentially expressed miRNAs were up-or down-regulated in the intermediate time range (24 h - 48 h), one (miR-27a*) was up-regulated early (already at 18 h), while none reacted late (after 72 h M-^V 96 h). Expression of individual miRNAs was altered gradually over time or it abruptly increased between two time points. Furthermore, we have observed co-ordinated dynamic transcription of several clustered miRNAs. However, we also detected that some of those can be regulated independently of their genetic cluster. Most interestingly, several M-^SstarM-^T or passenger strand sequences were specifically regulated over time while their M-^SguideM-^T strands were not.

microRNA profiling by array of human skin melanoma and microenvironment

Project description:MicroRNAs are small non-coding molecules about 18-24 nucleotides long which can regulate expression of up to 60% of genes in a cell. So they are involved in many cellular processes. It has been demonstrated that miRNAs are involved in pathological processes, in particular in cancer and may be promising targets for differential diagnosis and therapy of cancer. This study is aimed at finding microRNAs involved in the development of melanoma, which could be potential targets for personalized treatment of this disease.

Project description:The small-RNA fraction from seven breast cell lines and one normal breast RNA sample (Ambion) was hybridized against a pool of small-RNA fractions from the six cancer cell lines. We used home-made microRNA-micro arrays (R.Livesey lab, Biochemistry Department, University of Cambridge). For ea ch sample (cell line or normal) we hybridized two technical replicates and two dye-swaps which makes a total of four data sets for each sample.

Identification of Myc-regulated microRNAs in human P493 cells

Project description:We previously described the use of a spotted oligonucleotide array to identify the mir-17 cluster as a direct transcriptional target of Myc. In order to determine whether Myc regulates additional miRNAs, we produced custom microarrays with an expanded set of probes capable of assaying the expression of 313 human miRNAs and 233 mouse miRNAs. P493-6 cells which are Epstein-Barr virus-immortalized human B cells that harbor a tetracycline (tet)-repressible allele of Myc were studied. These cells are tumorigenic in immunocompromised mice and represent a model of human B cell lymphoma. miRNA expression profiles were examined in the high Myc (-tet) and low Myc (+tet) state. Keywords: Dose response P493 cells with high Myc (-tet) and low Myc (+tet) were compared.
