RNA-seq of human first and second trimester placenta

ABSTRACT: The study compares expression differences between first and second trimester placenta in humans. RNA-Sequencing was performed on villi obtained at 7-8 (n=8) and 13-14 (n=6) weeks’ gestational age.

Transcription profiling of human placentae of different gestational ages: an opru network and uw scor study

Project description:We used a whole genome approach to identify major functional gene categories (including xenobiotic transporters and metabolizing enzymes) whose expression depends on gestational age. STUDY DESIGN: We compared gene expression profiles of 1st (45-59 days) and 2nd trimester (109-115 days), and C-section term placentae. RESULTS: In 1st trimester placentae, genes related to cell cycle, DNA, aminoacids and carbohydrate metabolism were significantly overrepresented, while genes related to signal transduction were downregulated. In the organism defense category, we identified genes involved in chemical response, metabolism, and transport. Analysis of signal transduction pathways suggested, and subsequently confirmed independently, that the Wnt pathway was regulated by gestational age. CONCLUSIONS: Our study will serve as a reference database to gain insight into the regulation of gene expression in the developing placentae and, thus, allow comparisons with placentae from complicated pregnancies such as those in women experiencing gestational diabetes, pre-eclampsia and teratogenic sequelae. DNA Methylation Predictors of Gene Expression in the 1st Trimester Chorionic Villus: Implications for Prenatal Diagnosis

Project description:Placental gene expression is a finely controlled process, yet little is known about the factors that regulate it, including epigenetic factors such as DNA methylation. In this study, we quantified the effects of DNA methylation on placental gene expression. Using targeted high throughput sequencing, we generated methylation profiles of 3.7 million CpG dinucleotides from 6 karyotypically normal CVS samples and compared these to gene expression data obtained from a publically available database. We found a broad association between methylation and gene expression at both the chromosome and individual gene levels. At the chromosome level, we found alternating domains of high and low methylation. Within each gene, we found distinct methylation patterns at different regulatory genetic elements. For example, the promoters of highly expressed genes were neither highly methylated, nor completely unmethylated. Rather, they had < 50% of the CG dinucleotides in their sequences in the methylated state. In contrast, promoters of unexpressed genes tended to be either highly methylated or fully unmethylated. Similarly, patterns of methylation in exons and introns differed between highly expressed and unexpressed genes. Our data show that the relationship between DNA methylation and gene expression is nuanced: highly expressed and unexpressed genes differ, not only by their extent of methylation, but also by minute changes in the locations of their methylation sites. DNA methylation analysis of placental genes may help predict abnormal placental gene expression and pregnancy complications, making it a possible tool for prenatal diagnosis. DNA from 6 chorionic villus samples from the 1st trimester (from 3 male and 3 female fetuses) as well as 3 maternal blood cell samples was extracted, hybridized to probes in the Agilent SureSelectXT Methyl-Seq Target Enrichment kit, targeting 84Mb of the genome and then bisulfite converted before sequencing.

RNA-seq of the first-trimester decidua for understanding the maintenance of early gestation as well as pathogenesis in pregnancy-related disorders

Project description:Implant failure and insufficient placental development are important causes of female infertility, recurrent miscarriage, and other pregnancy-related problems. A better understanding of gene expression profiling based on high-throughput sequencing technology is important for the study on the development of the placenta and the causes of pregnancy-related diseases. In this study, we collected 6 first-trimester chorionic villus and decidua tissues and obtained the transcriptome database on high-throughput sequencing. We performed routine principal component analysis (PCA) on these 12 samples and identified differentially expressed genes from samples with different sex background. And identified genes highly expressed in villus and decidua, respectively.

Transcription profiling by array of decidual CD8+ CCR7-CD45RA- Effector-Memory T cells

Project description:To understand the regulation of cytotoxicity by decidual CD8+ T cells (CD8+ dT) at the maternal-fetal interface, gene expression analysis of CCR7-CD45RA- effector-memory CD8+ T cells isolated from peripheral blood of unrelated healthy controls and decidual tissue from first trimester (6-12 weeks) and term (>37 weeks) pregnancy was performed. Furthermore, first trimester decidual effector-memory CD8+ T cells were stimulated with anti-CD3/CD28 in the presence of IL-2 for 12 hours or 72 hours. RNA was isolated and gene expression profiles were generated by employing Affymetrix HG_U133_Plus 2 arrays on the Affymetrix Geneatlas system.

Proteomic characterisation of extracellular vesicles derived from first trimester placentae

Project description:This study investigated the proteomes of macro-, micro- and nanovesicles derived from the same first trimester human placenta to better understand the role that these extracellular vesicles (EVs) play in maternal adaptation during healthy pregnancy. During human pregnancy, the mother undergoes major physiological and immunological adaptations to accommodate the fetus. There is growing evidence that EVs extruded from the placental syncytiotrophoblast into the maternal blood may regulate these maternal adaptations. Placental EVs can be divided into macro-, micro- and nanovesicles based on their size. To date, it is unclear whether these differently sized EVs carry different protein cargos and have different effects on maternal responses.

Digestion of a variety of synthetic peptides by proteasomes

Project description:Proteasomes are large multi-subunit enzymes that act as the main producers of antigenic peptides presented at the cell surface to CD8+ T cells. They can simply cut proteins or recombine their fragments thereby generating novel sequences, i.e. spliced peptides via a process called proteasome-catalysed peptide splicing (PCPS). In order to gain more insight into these processes, we here perform in vitro digestions of 55 synthetic polypeptide substrates by proteasome isoforms followed by LC-MS/MS measurements using different Mass Spectrometers.

Reducing cell intrinsic immune responses to mRNA vaccine constructs improves adaptive immune response in mice

Project description:The response to mRNA vaccines needs to be sufficient for immune cell activation and recruitment but moderate enough to ensure efficacious antigen expression. The choice of the cap structure and use of N1-methylpseudouridine (m1Ψ) instead of uridine, which have been shown to reduce RNA sensing by the cellular innate immune system, has led to improved efficacy of mRNA vaccine platforms. Understanding how RNA modifications influence the cell intrinsic immune response may help in the development of more effective mRNA vaccines. In the current study, we compared mRNA vaccines in mice against influenza virus using three different mRNA formats: uridine-containing mRNA (D1-uRNA), m1Ψ- modified mRNA (D1-modRNA), and m1Ψ-modified mRNA with a cap1 structure (cC1-modRNA). D1-uRNA vaccine induced a significantly different gene expression profile to the modified mRNA vaccines, with an upregulation of Stat1 and RnaseL, and increased systemic inflammation. This correlated with a significantly reduced antigen specific antibody responses and reduced protection against influenza virus infection compared to D1-modRNA and cC1-modRNA. Incorporation of m1Ψ alone without cap1 improved antibodies, but both modifications were required for the optimum response. Therefore, the incorporation of m1Ψ and cap1 alters protective immunity from mRNA vaccines by altering the innate immune response to the vaccine material
