Complete Genome Sequence of Southern tomato virus Identified in China Using Next-Generation Sequencing.

ABSTRACT: The complete genome sequence of Southern tomato virus (STV), a double-stranded RNA virus that affects tomato in China, was determined using small RNA deep sequencing. This Chinese isolate shares 99% sequence identity to other isolates from Mexico, France, Spain, and the United States. This is the first report of STV infecting tomatoes in Asia.

Diagnostic Significance of Metagenomic Next-Generation Sequencing for Community-Acquired Pneumonia in Southern China.

Project description:BackgroundThe morbidity and mortality of community-acquired pneumonia are relatively high, but many pneumonia pathogens cannot be identified accurately. As a new pathogen detection technology, metagenomic next-generation sequencing (mNGS) has been applied more and more clinically. We aimed to evaluate the diagnostic significance of mNGS for community-acquired pneumonia (CAP) in the south of China.MethodsOur study selected CAP patients who visited the 3rd Xiangya Hospital from May 2019 to April 2021. Pathogens in bronchoalveolar lavage fluid (BALF) specimens were detected using mNGS and traditional microbiological culture. mNGS group: detected by both mNGS and BALF culture; control group: detected only by BALF or sputum culture. The diagnostic performance of pathogens and the antibiotic adjustments were compared within mNGS group.ResultsThe incidence of acute respiratory distress syndrome (ARDS) was 28.3% in the mNGS group and 17.3% in the control group. Within the mNGS group, the positive rate of pathogens detected by mNGS was 64%, thus by BALF culture was only 28%. Pathogens detected by mNGS were consisted of bacteria (55%), fungi (18%), special pathogens (18%), and viruses (9%). The most detected pathogen by mNGS was Chlamydia psittaci. Among the pathogen-positive cases, 26% was not pathogen-covered by empirical antibiotics, so most of which were made an antibiotic adjustment.ConclusionsmNGS can detect pathogens in a more timely and accurate manner and assist clinicians to adjust antibiotics in time. Therefore, we recommend mNGS as the complementary diagnosis of severe pneumonia or complicated infections.

Metagenomic next-generation sequencing identified psittacosis among poultry processing workers in Shandong Province, China.

Project description:Human infection with Chlamydia psittaci is rare but difficult to recognize. We report an outbreak of psittacosis among poultry processing workers in China. We applied metagenomic next-generation sequencing and identified Chlamydia psittaci reads from samples of all seven patients, four of which were subsequently confirmed by PCR. Epidemiological results suggested that the poultry processed in the factory was the possible source of human infection.

The genome was sequenced using Ion Torrent technology. BTV-1 strain SAD2013 belongs to the Western topotype of BTV-1, clustering with BTV-1 strains isolated in Europe and northern Africa since 2006.

Complete mitochondrial genome sequence of <i>E. suratensis</i> revealed by next generation sequencing.

Project description:The complete mitochondrial genome of Etroplus suratensis, the Green chromide cichlid, was determined for the first time through NGS method. The genome is 16,467 bp (Accession no. KU301747) in length and consisted of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes and one control region. Organization of genes and their order are in accordance with other vertebrates. The overall base composition on plus strand was A: 28.3%, G: 15.2%, C: 30.9%, T: 25.6%, and the A + T content 53.9%. The control region contains a putative termination-associated sequence and three conserved sequence blocks. This mitogenome sequence data would play an important role in population genetics and phylogenetics of cichlid fish of India.

Project description:The genome sequence of Southern tomato virus in asymptomatic Solanum lycopersicum 'Sweet Hearts' (STV-Florida) in Florida was assembled from small RNAs sequenced by Illumina RNA-seq. The STV-Florida genome shared 99.0 to 99.9% similarity with full genome sequences from Bangladesh, China, Mexico, and the United States (Mississippi and North Carolina).

Revealing the complete mitogenome sequence of <i>Hypsugo alaschanicus</i> based on next generation sequencing.

Project description:Hypsugo alaschanicus belong to Chiroptera, which is the only type of mammals with the real ability to fly. The complete mitochondrial genome of H. alaschanicus based on next generation sequencing data thus determined had 37 genes for 13 proteins, 22 tRNAs, and 2 rRNAs together with a major non-coding region in a typical gene arrangement of vertebrate mitogenomes. Phylogenetic analysis shows that Pipistrellini is multiline origin, Pipistrellus-like bats can be divided into three groups: Pipistrellini-Nyctalini, Vespertilionini-Eptesicini, and Asian Pipistrelles. Hypsugo alone become a clade, Vespertilio and Eptesicus phylogenetic relationship are closer, Pipistrellus and Nyctalus have a close phylogenetic relationship.
