The complete chloroplast genome of Ageratum conyzoides (Asteraceae).

ABSTRACT: Ageratum conyzoides L. is an important Chinese medicinal plant. In this study, we reported the complete chloroplast genome of A. conyzoides. The chloroplast genome sequence is 151,309 bp in length and consisted of a large single copy (LSC) region (83,884 bp), a small single copy (SSC) region (17,771 bp), and two inverted repeats (IRs) (24,827 bp). It was composed of 126 genes and they were 81 protein-coding genes, 30 tRNA genes, 8 rRNA genes, and 7 pseudogene. Phylogenetic analysis with reported chloroplast genomes can not only show that A. conyzoides has a close genetic relationship with Centaurea diffusa and Carthamus tinctorius, but also provide new evidence for the identification of Praxelis clematidea and A. conyzoides.

Characterization of the complete mitochondrial genome of Ageratum conyzoides.

Project description:As a pharmaceutical plant with multi-bioactivity, Ageratum conyzoides appears to be a valuable agricultural resource. In this study, the complete mitochondrial (mt) genome of A. conyzoides was sequenced through Illumina sequencing method, and the mt genome was recovered after de novo assembly and annotation. The results showed that the 219,198 bp mt genome has a total of 52 genes, including 30 protein-coding genes, 3 rRNA genes and 19 tRNA genes. The overall GC content of this mitogenome is 45.4%. By phylogenetic analysis using maximum-likelihood (ML) method, A. conyzoides showed the closest relationship with Diplostephium hartwegii in the family of Asteroideae.

Complete chloroplast genome comparisons for Pityopsis (Asteraceae).

Project description:Pityopsis includes several regionally and one federally endangered species of herbaceous perennials. Four species are highly localized, including the federally endangered P. ruthii. The genus includes several ploidy levels and interesting ecological traits such as drought tolerance and fire-dependent flowering. Results from previous cladistic analyses of morphology and from initial DNA sequence studies did not agree with one another or with the infrageneric taxonomic classification, with the result that infrageneric relationships remain unresolved. We sequenced, assembled, and compared the chloroplast (cp) genomes of 12 species or varieties of Pityopsis to better understand generic evolution. A reference cp genome 152,569 bp in length was assembled de novo from P. falcata. Reads from other sampled species were then aligned to the P. falcata reference and individual chloroplast genomes were assembled for each, with manual gapfilling and polishing. After removing the duplicated second inverted region, a multiple sequence alignment of the cp genomes was used to construct a maximum likelihood (ML) phylogeny for the twelve cp genomes. Additionally, we constructed a ML phylogeny from the nuclear ribosomal repeat region after mapping reads to the Helianthus annuus region. The chloroplast phylogeny supported two clades. Previously proposed clades and taxonomic sections within the genus were largely unsupported by both nuclear and chloroplast phylogenies. Our results provide tools for exploring hybridity and examining the physiological and genetic basis for drought tolerance and fire-dependent flowering. This study will inform breeding and conservation practices, and general knowledge of evolutionary history, hybridization, and speciation within Pityopsis.

Project description:Chrysanthemum boreale is a perennial plant in the Asteraceae family that is native to eastern Asia and has both ornamental and herbal uses. Here, we determined the complete chloroplast genome sequence for C. boreale using long-read sequencing. The chloroplast genome was 151,012 bp and consisted of a large single copy (LSC) region (82,817 bp), a small single copy (SSC) region (18,281 bp) and two inverted repeats (IRs) (24,957 bp). It was predicted to contain 131 genes, including 87 protein-coding genes, eight rRNAs and 46 tRNAs. Phylogenetic analysis of chloroplast genomes clustered C. boreale with other Chrysanthemum and Asteraceae species.

Here, we identified the complete chloroplast genome of S. umbrella. The complete genome size is 152,462 bp, which consists of a large single-copy (LSC) region of 84,125 bp, a small single-copy (SSC) region of 18,561 bp, a pair of inverted repeat (IR) regions of 24,888 bp each. The overall GC content of genome is 37.7%. A total of 114 unique genes were identified, including 80 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. The phylogenetic analysis based on whole chloroplast genome result shows that S. umbrella is most closely related to Taraxacum.

The paucity of genetic information for this species has made it difficult for studies on the underlying genetic mechanism of its invasiveness. Herein, we report the de novo chloroplast genome assembly of S. trilobata using Illumina whole-genome sequencing data. The chloroplast genome was 151,939 bp in length, with a large single copy (LSC) region of 83,405 bp, a small single copy (SSC) region of 18,448 bp, separated by two inverted repeat (IR) regions of 25,044 bp each. A total of 134 genes were annotated for the chloroplast genome assembly, including 86 protein-encoding genes. Phylogenetic analysis suggested close relationship between S. trilobata and Eclipta prostrata.

The complete chloroplast genome sequence of Centaurea cyanus (Asteraceae).

In this study, the chloroplast genome of C. cyanus was sequenced to establish the phylogenetic relationship between its genomic characteristics and other related species. The chloroplast gene structure of C. cyanus is a circular molecule with a length of 152,433 bp, including a large single-copy (LSC) region of 83,464 bp, a small single-copy (SSC) region of 18,545 bp, and a pair of inverted repeats sequences (IRs) region of 25,212 bp. The whole genome contains 130 genes, including 86 protein-coding genes, 36 tRNA genes, and eight rRNA genes. Phylogenetic analysis showed that C. cyanus is close to Carthamus. tinctorius, C. tinctorius, C. diffusa, and C. maculosa, and all of them were in one clade. This study provides genetic resource information for the further study of Centaurea.

Project description:Atractylodes macrocephala Koidz. is a traditional medicinal plant, distributing in China, Korea, and Japan. Here, we assembled and characterized the complete chloroplast (cp) genome of A. macrocephala using Illumina sequencing data. The plastome is 153,256 bp in length, consisting of a pair of inverted repeats (IRs) of 25,146 bp, separated by a large single-copy (LSC) region of 84,290 bp and small single-copy (SSC) region of 18,674 bp. A total of 125 genes were identified from the genome, including 88 protein-coding genes, 29 tRNA genes, and eight rRNA genes. The overall GC content of the genome is 37.7%. The phylogenetic analysis based on 42 complete cp sequences revealed that A. macrocephala is closely related to A. chinensis and A. lancea.

The phylogenetic analysis of N. pectinata and its related taxa was conducted depended on the complete cp-genome sequences. The maximum likelihood tree indicates a close relationship between Chrysanthemum and Neopallasia. The cp-genome of N. pectinata is useful for future phylogenetic studies of Asteraceae.

The genome harboured 80 protein coding sequences, 30 tRNA genes and 4 rRNA genes. We confirmed close taxonomic relationship between E. prostrata and Helianthus annuus through phylogenetic analysis with chloroplast protein-coding genes.
