Characterization of the complete mitochondrial genome of Balitora ludongensis (Teleost: Balitoridae) and its phylogenetic analysis.

ABSTRACT: In this study, we assembled the complete mitochondrial genome of Balitora ludongensis, based on high-throughput Illumina sequencing. The complete mitochondrial genome of B. ludongensis was 16,576 bp in size. It was made up of 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and one control region. Molecular phylogenetic analyses using 13 protein-coding genes revealed the phylogenetic position of B. ludongensis in Balitoridae. These data provide basic genetic information for B. ludongensis, which is vital for a better understanding of the mitogenomic diversities and evolution of fish species in Balitoridae.

Characterization and phylogenetic analysis of the complete mitochondrial genome of Prolixicheilus longisulcus (Teleost: Cyprinidae).

Project description:In this study, we assembled the complete mitochondrial genome of Prolixicheilus longisulcus based on high-throughput Illumina sequencing. The complete mitochondrial genome of P. longisulcus was 16,598 bp in size. It was made up of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 1 control region. The overall base composition included A(32.38%), T(26.08%), C(26.32%) and G(15.22%). The phylogenetic tree was conducted to provide a relationship within Labeoninae based on the maximum likelihood (ML) method. The ML tree demonstrated this species had the closest relationship with Cophecheilus bamen. These results should help to better understand the phylogenetic evolution of Labeoninae.

Characterization of complete mitochondrial genome of Oreonectes furcocaudalis (Cypriniformes, Balitoridae, Nemacheilidae).

Project description:Oreonectes furcocaudalis is a rare cave-dwelling loach that lives in the karst cave of Rongshui and Rong'an county, Southwestern China. In this study, the complete mitochondrial genome of O. furcocaudalis is sequenced using the Illumina Hiseq4000 platform with de novo strategy, with a circular molecule of 16,569?bp in size (GenBank accession number KX778472). It contains 13 protein-coding, 2 ribosomal RNA, 22 transfer RNA genes, and a 917?bp control region. Phylogenetic tree based on the complete mitogenome show that Oreonectes as a clade is close to the genus Lefua and Homatula.

The complete mitochondrial genome of Yaoshania pachychilus (CHEN, 1980) (Cyprinifromes, Balitoridae).

Project description:The complete mitochondrial genome of Yaoshania pachychilus (Protomyzon pachychilus) was determined for the first time. This mitogenome was 16 564 bp in length, including two ribosomal RNA genes, 22 transfer RNA genes, containing 13 protein-coding genes and a control region (D-loop). The base composition of the heavy strand was 28.9% A, 25.2% T, 28.7% C and 17.2% G. As in other vertebrates, with the exception of the eight tRNA genes and NADH dehydrogenase subunit 6 (ND6), all other mitochondrial genes are encoded on the heavy strand. Only the tRNA-Ser was not folded into a typical clover-leaf secondary structure as it lacks the dihydrouridine arm.

Characterization and phylogenetic analysis of the complete mitochondrial genome sequence of Photinia serratifolia.

Project description:Plant mitochondrial genomes (mitogenomes) are a valuable source of genetic information for a better understanding of phylogenetic relationships. However, no mitogenome of any species in the genus of Photinia has been reported. In this study, using NGS sequencing, we reported the mitogenome assembly and annotation of Photinia serratifolia, which is 473,579 bp in length, contains 38 protein-coding genes, 23 tRNAs, and 6 rRNAs, with 61 genes have no introns. The rps2 and rps11 genes are missing in the P. serratifolia mitogenome. Although there are more editing sites (488) in the P. serratifolia mitogenome than in most angiosperms, fewer editing types were found in the P. serratifolia mitogenome, showing a clear bias in RNA-editing. Phylogenetic analysis based on the mitogenomes of P. serratifolia and 8 other taxa of the Rosaceae family reflected the exact evolutionary and taxonomic status of P. serratifolia. However, Ka/Ks analysis revealed that 72.69% of the protein-coding genes in the P. serratifolia mitogenome had undergone negative selections, reflecting the importance of those genes in the P. serratifolia mitogenome. Collectively, these results will provide valuable information for the evolution of P. serratifolia and provide insight into the evolutionary relationships within Photinia and the Rosaceae family.

Complete mitochondrial genome of Rhodeuscyanorostris (Teleostei, Cyprinidae): characterization and phylogenetic analysis.

Project description:Rhodeuscyanorostris Li, Liao & Arai, 2020 is a freshwater fish that is endemic to China and restricted to Chengdu City in Sichuan Province. This study is the first to sequence and characterize the complete mitochondrial genome of R.cyanorostris. The mitogenome of R.cyanorostris is 16580 bp in length, including 13 protein-coding genes, two rRNA genes, 22 tRNA genes, and a control region (D-loop). The base composition of the sequence is 28.5% A, 27.6% C, 26.4% T, and 17.5% G, with a bias toward A+T. The genome structure, nucleotide composition, and codon usage of the mitogenome of R.cyanorostris are consistent with those of other species of Rhodeus. To verify the molecular phylogeny of the genus Rhodeus, we provide new insights to better understand the taxonomic status of R.cyanorostris. The phylogenetic trees present four major clades based on 19 mitogenomic sequences from 16 Rhodeus species. Rhodeuscyanorostris exhibits the closest phylogenetic relationship with R.pseudosericeus, R.amarus, and R.sericeus. This study discloses the complete mitochondrial genome sequence of R.cyanorostris for the first time and provides the most comprehensive phylogenetic reconstruction of the genus Rhodeus based on whole mitochondrial genome sequences. The information obtained in this study will provide new insights for conservation, phylogenetic analysis, and evolutionary biology research.

Complete mitochondrial genome of Caranx equula (Perciformes, Carangidae): genome characterization and phylogenetic analysis.

Project description:Caranx equula is an important marine fish which due to its commercial values. However, some wild populations of C. equula are in danger because of the overfishing and environmental pollution. In this study, the complete mitochondrial genome of C. equula was firstly determined. The complete mitochondrial genome is 16,607 base pairs in length, and contained 13 protein-coding genes and 2 ribosomal RNA genes, 22 tRNA genes and 2 main non-coding regions. Overall A?+?T content was 52.9%. In addition, a phylogenetic tree was constructed using the complete mitochondrial genome and showed that C. equula clustered in a clade and formed a sister relationship with Caranx ignobilis belonged to the family of Carangidae.

Complete mitochondrial genome of Japanese bigeye (Pristigenys niphonia): genome characterization and phylogenetic analysis.

Project description:The Japanese bigeye (Pristigenys niphonia) is a species in the genus Pristigenys and in the family Priacanthidae. To understand the phylogenetic relationship of Japanese bigeye in teleost, we firstly determined the complete mitochondrial genome of Japanese bigeye. The entire mitochondrial genome of Japanese bigeye is 16,519bp in length, including 13 protein-coding genes and 2 ribosomal RNA genes (rRNA), 22 transfer RNA genes (tRNAs), and 2 main non-coding regions. The overall base composition is 24.9% of T, 30.6% of C, 27.7% of A, and 16.8% of G. The gene arrangement, base composition, and tRNA structures of the complete mitochondrial genome of Japanese bigeye is consistent with those of other teleost. The complete mitochondrial genome of Japanese bigeye was used to construct phylogenetic tree, which shows that Japanese bigeye is clustered with the fishes of the order Perciformes. We expect that the availability of mitochondrial genome of Japanese bigeye will facilitate the further investigations of the taxonomic resolution, biogeography, and molecular systematic.

Complete mitochondrial genome of Chinese salamander Batrachuperus pinchonii: genome characterization and phylogenetic analysis.

Project description:The complete mitogenome sequence of Batrachuperus pinchonii (Caudata: Hynobiidae) has been amplified and sequenced in this study. The overall base composition of B. pinchonii mitogenome is 33.9% for A, 19.7% for C, 13.6% for G, and 32.8% for T and has low GC content of 33.3%. The assembled mitogenome, consisting of 16,381?bp, has 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and 1 D-loop region. All PCGs, except for ND6 gene, were encoded on H-strand. Phylogenetic analysis with the whole mitogenome sequences revealed a close relationship of B. pinchonii with B. tibetanus.

The complete mitochondrial genome of Wellcomia compar (Spirurina: Oxyuridae) and its genome characterization and phylogenetic analysis.

Project description:Wellcomia compar (Spirurina: Oxyuridae) is a pinworm that infects wild and captive porcupines. Despite clear records of its morphological structure, its genetics, systematics, and biology are poorly understood. This study aimed to determine the complete mitochondrial (mt) genome of W. compar and reconstruct its phylogenetic relationship with other nematodes. We sequenced the complete mt genome of W. comparand conducted phylogenetic analyses using concatenated coding sequences of 12 protein-coding genes (PCGs) by maximum likelihood and Bayesian inference. The complete mt genome is 14,373 bp in size and comprises 36 genes, including 12 protein-coding, two rRNA and 22 tRNA genes. Apart from 28 intergenic regions, one non-coding region and one overlapping region also occur. A comparison of the gene arrangements of Oxyuridomorpha revealed relatively similar features in W. compar and Wellcomia siamensis. Phylogenetic analysis also showed that W. compar and W. siamensis formed a sister group. In Oxyuridomorpha the genetic distance between W. compar and W. siamensis was 0.0805. This study reports, for the first time, the complete W. compar mt genome sequence obtained from Chinese porcupines. It provides genetic markers for investigating the taxonomy, population genetics, and phylogenetics of pinworms from different hosts and has implications for the diagnosis, prevention, and control of parasitic diseases in porcupines and other animals.
