Characterization of complete mitochondrial genome of Oreonectes furcocaudalis (Cypriniformes, Balitoridae, Nemacheilidae).

ABSTRACT: Oreonectes furcocaudalis is a rare cave-dwelling loach that lives in the karst cave of Rongshui and Rong'an county, Southwestern China. In this study, the complete mitochondrial genome of O. furcocaudalis is sequenced using the Illumina Hiseq4000 platform with de novo strategy, with a circular molecule of 16,569?bp in size (GenBank accession number KX778472). It contains 13 protein-coding, 2 ribosomal RNA, 22 transfer RNA genes, and a 917?bp control region. Phylogenetic tree based on the complete mitogenome show that Oreonectes as a clade is close to the genus Lefua and Homatula.

Project description:The complete mitogenome sequence of Sinogastromyzon szechuanensis was obtained using next generation sequencing and confirmed via overlap-PCR method. The genome was 16,565 bp in length and consisted of 13 protein-coding genes (PCGs), 2 ribosomal RNA genes, 23 transfer RNA genes and 1 control region. The overall nucleotide composition of heavy strand was 30.38% A (5033), 16.62% G (2753), 25.25% T (4182) and 27.75 (4597), with a slight A-T skew (55.63%), which is most obvious in the D-loop and most transfer RNA genes. Mitochondrial genome analyses based on ML analyses yielded identical phylogenetic trees.

The complete mitochondrial genome of Triplophysa nanpanjiangensis Zhu and Cao 1988 (Cypriniformes: Nemacheilidae).

Project description:The genus Triplophysa is an ideal taxon for understanding geological evolution. In this study, for the first time, we report the complete mitochondrial genome of T. nanpanjiangensis Zhu and Cao 1988 using the Nanopore sequencing. It is a circular genome with a length of 16558 bp, comprising 22 tRNAs, 13 protein-coding genes (PCGs), two rRNAs, and one non-coding control region. The phylogenetic tree demonstrates that T. nanpanjiangensis is sister to Triplophysa zhenfengensis and placed within the genus Triplophysa. Our mitogenomic studies provide a new pathway for understanding the molecular phylogeny of the genus Triplophysa.

The complete mitochondrial genome of the freshwater fish Traccatichthys pulcher (Cypriniformes: Nemacheilidae) from China.

Project description:This study aimed to sequence and annotate the complete mitochondrial DNA genome sequence of Traccatichthys pulcher. The mitochondrial genome comprised 16,583 bp, harboring 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and a control region. The whole genome contained T (25.8%), C (26.9%), A (31.4%), and G (15.9%), showing an obvious AT bias (57.2%). Based on the concatenated protein sequences of 13 PCGs, a phylogenetic tree was reconstructed by the maximum likelihood method, and the topology revealed the monophyly of Traccatichthys, and the gathering of T. pulcher and M. pulcher. The mitochondrial DNA of T. pulcher (MZ853162.1) and M. pulcher (NC_031581.1) were aligned by the BLAST 2 sequences tool, which showed 97% similarity.

Project description:Paranemachilus genilepis (Zhu 1983) is a small and benthic loach species that mainly distributes in the Guangxi Province, China. To date, little was known about the genetic information of this species as no molecular sequence has been published. In this study, the complete mitochondrial genome of P. genilepis was reported using the Illumina MiSeq platform. The genome was 16,563 base pairs (bp) in length and its structure was identical to most genomes of bony fishes. Phylogenetic analyses supported two clades (I and II) among Nemacheilidae species and P. genilepis was sister to Oreonectes furcocaudalis.

Characterization of the complete mitochondrial genome of Balitora ludongensis (Teleost: Balitoridae) and its phylogenetic analysis.

Project description:In this study, we assembled the complete mitochondrial genome of Balitora ludongensis, based on high-throughput Illumina sequencing. The complete mitochondrial genome of B. ludongensis was 16,576 bp in size. It was made up of 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and one control region. Molecular phylogenetic analyses using 13 protein-coding genes revealed the phylogenetic position of B. ludongensis in Balitoridae. These data provide basic genetic information for B. ludongensis, which is vital for a better understanding of the mitogenomic diversities and evolution of fish species in Balitoridae.

Characterization of the complete mitochondrial genome of Sinocyclocheilus lingyunensis (Cypriniformes: Cyprinidae).

Project description:Sinocyclocheilus lingyunensis is endemic to Youjiang River in Guangxi, Southwestern China. In this study, the complete mitochondrial genome of S. lingyunensis was sequenced. It was determined to be 16,572 bases. The overall base composition was 31.9% A, 25.3% T, 26.9% C, 15.9% G with 42.8% GC content. The nucleotide sequence data of 12 heavy-strand protein-coding genes of S. lingyunensis and other 16 Sinocyclocheilus species were used for phylogenetic analyses. Trees constructed using Bayesian inference showed strong support for a topology indicating Sinocyclocheilus species as a monophyletic group.

In this study, the complete mitochondrial genome of P. liuchengensis was firstly determined and described. It was 16,600 bp in length and composed by 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. The overall nucleotide composition was 32.0% of A, 15.5% of G, 25.8% of T, and 26.7% of C, with the AT-rich feature (57.8%). Phylogenetic analysis validated the taxonomic status of P. liuchengensis, exhibiting the closest relationship with P. bamaensis.

Project description:Aphyocypris chinensis Günther, 1868 is a small freshwater fish of the family Xenocyprididae (Cypriniformes). In this study, we determined its complete mitochondrial genome and phylogenetic position in Cypriniformes. The complete mitochondrial genome is 16,608 bp in size, containing 13 protein-coding genes, two RNAs, 22 tRNAs, and a control region. It has the typical vertebrate mitochondrial gene arrangement. Our mitogenomic phylogeny revealed that A. chinensis belongs to Xenocyprididae, rather than Danionidae. This mitogenome information could play an essential role in resolving the conflict over its current taxonomic status in Cypriniformes.

Project description:The complete mitochondrial genome of Yaoshania pachychilus (Protomyzon pachychilus) was determined for the first time. This mitogenome was 16 564 bp in length, including two ribosomal RNA genes, 22 transfer RNA genes, containing 13 protein-coding genes and a control region (D-loop). The base composition of the heavy strand was 28.9% A, 25.2% T, 28.7% C and 17.2% G. As in other vertebrates, with the exception of the eight tRNA genes and NADH dehydrogenase subunit 6 (ND6), all other mitochondrial genes are encoded on the heavy strand. Only the tRNA-Ser was not folded into a typical clover-leaf secondary structure as it lacks the dihydrouridine arm.

Project description:Due to the detrimental effect of formaldehyde on DNA, ethanol has replaced formalin as the primary preservative for animal specimens. However, short-term formalin fixation of specimens might be applied during field collection. In an increasing number of studies, DNA extraction and sequencing have been successfully conducted from formalin-fixed specimens. Here the DNA from five specimens of Triplophysadalaica (Kessler, 1876) were extracted and performed high-throughput sequencing. Four of the specimens underwent short-term fixation with formalin and were subsequently transferred to ethanol. One was continuously stored in ethanol. No significant difference of DNA quality and amount were observed among these samples. Followed by assembly and annotation, five mitochondrial genomes ranging in length from 16,569 to 16,572 bp were obtained. Additionally, previously published data of other individuals or species were included to perform phylogenetic analyses. In the reconstructed trees, all eight individuals of T.dalaica form a monophyletic group within the Triplophysa branch. The group is divided into three clades: (1) samples from the Yellow River, (2) those from the Yangtze River, and (3) those from the Haihe River, and the Lake Dali Nur. This study sheds initial light on the phylogeographic relationships among different populations of T.dalaica, and will support the research about its evolutionary history in the future.
