Bayesian modelling of nonlinear Poisson regression with artificial neural networks.

ABSTRACT: Modelling and prediction of count and rate responses have substantial usage in many fields, including health, finance, social, etc. Conventionally, linear Poisson regression models have been widely used to model these responses. However, the linearity assumption of the systematic component of linear Poisson regression models restricts their capability of handling complex data patterns. In this regard, it is important to develop nonlinear Poisson regression models to capture the inherent variability within the count data. In this study, we introduce a probabilistically driven nonlinear Poisson regression model with Bayesian artificial neural networks (ANN) to model count and rate data. This new nonlinear Poisson regression model developed with Bayesian ANN provides higher prediction accuracies over traditional Poisson or negative binomial regression models as revealed in our simulation and real data studies.

Density regression and uncertainty quantification with Bayesian deep noise neural networks.

Project description:Deep neural network (DNN) models have achieved state-of-the-art predictive accuracy in a wide range of applications. However, it remains a challenging task to accurately quantify the uncertainty in DNN predictions, especially those of continuous outcomes. To this end, we propose the Bayesian deep noise neural network (B-DeepNoise), which generalizes standard Bayesian DNNs by extending the random noise variable from the output layer to all hidden layers. Our model is capable of approximating highly complex predictive density functions and fully learn the possible random variation in the outcome variables. For posterior computation, we provide a closed-form Gibbs sampling algorithm that circumvents tuning-intensive Metropolis-Hastings methods. We establish a recursive representation of the predictive density and perform theoretical analysis on the predictive variance. Through extensive experiments, we demonstrate the superiority of B-DeepNoise over existing methods in terms of density estimation and uncertainty quantification accuracy. A neuroimaging application is included to show our model's usefulness in scientific studies.

Linear-nonlinear-time-warp-poisson models of neural activity.

Project description:Prominent models of spike trains assume only one source of variability - stochastic (Poisson) spiking - when stimuli and behavior are fixed. However, spike trains may also reflect variability due to internal processes such as planning. For example, we can plan a movement at one point in time and execute it at some arbitrary later time. Neurons involved in planning may thus share an underlying time course that is not precisely locked to the actual movement. Here we combine the standard Linear-Nonlinear-Poisson (LNP) model with Dynamic Time Warping (DTW) to account for shared temporal variability. When applied to recordings from macaque premotor cortex, we find that time warping considerably improves predictions of neural activity. We suggest that such temporal variability is a widespread phenomenon in the brain which should be modeled.

Approaching Polymer Dynamics Combining Artificial Neural Networks and Elastically Collective Nonlinear Langevin Equation.

Project description:The analysis of structural relaxation dynamics of polymers gives an insight into their mechanical properties, whose characterization is used to qualify a given material for its practical scope. The dynamics are usually expressed in terms of the temperature dependence of the relaxation time, which is only available through time-consuming experimental processes following polymer synthesis. However, it would be advantageous to estimate their dynamics before synthesizing them when designing new materials. In this work, we propose a combined approach of artificial neural networks and the elastically collective nonlinear Langevin equation (ECNLE) to estimate the temperature dependence of the main structural relaxation time of polymers based only on the knowledge of the chemical structure of the corresponding monomer.

Multi-volume modeling of Eucalyptus trees using regression and artificial neural networks.

Project description:The stem volume of commercial trees is an important variable that assists in decision making and economic analysis in forest management. Wood from forest plantations can be used for several purposes, which makes estimating multi-volumes for the same tree a necessary task. Defining its exploitation and use potential, such as the total and merchantable volumes (up to a minimum diameter of interest), with or without bark, is a possible work. The goal of this study was to use different strategies to model multi-volumes of the stem of eucalyptus trees. The data came from rigorous scaling of 460 felled trees stems from four eucalyptus clones in high forest and coppice regimes. The diameters were measured at different heights, with the volume of the sections obtained by the Smalian method. Data were randomly separated into fit and validation data. The single multi-volume model, volume-specific models, and the training of artificial neural networks (ANNs) were fitted. The evaluation criteria of the models were: coefficient of determination, root mean square error, mean absolute error, mean bias error, as well as graphical analysis of observed and estimated values and distribution of residuals. Additionally, the t-test (α = 0.05) was performed between the volume obtained in the rigorous scaling and estimated by each strategy with the validation data. Results showed that the strategies used to model different tree stem volumes are efficient. The actual and estimated volumes showed no differences. The multi-volume model had the most considerable advantage in volume estimation practicality, while the volume-specific models were more efficient in the accuracy of estimates. Given the conditions of this study, the ANNs are more suitable than the regression models in the estimation of multi-volumes of eucalyptus trees, revealing greater accuracy and practicality.

Approximation of the Cox survival regression model by MCMC Bayesian Hierarchical Poisson modelling of factors associated with childhood mortality in Nigeria.

Project description:The need for more pragmatic approaches to achieve sustainable development goal on childhood mortality reduction necessitated this study. Simultaneous study of the influence of where the children live and the censoring nature of children survival data is scarce. We identified the compositional and contextual factors associated with under-five (U5M) and infant (INM) mortality in Nigeria from 5 MCMC Bayesian hierarchical Poisson regression models as approximations of the Cox survival regression model. The 2018 DHS data of 33,924 under-five children were used. Life table techniques and the Mlwin 3.05 module for the analysis of hierarchical data were implemented in Stata Version 16. The overall INM rate (INMR) was 70 per 1000 livebirths compared with U5M rate (U5MR) of 131 per 1000 livebirth. The INMR was lowest in Ogun (17 per 1000 live births) and highest in Kaduna (106), Gombe (112) and Kebbi (116) while the lowest U5MR was found in Ogun (29) and highest in Jigawa (212) and Kebbi (248). The risks of INM and U5M were highest among children with none/low maternal education, multiple births, low birthweight, short birth interval, poorer households, when spouses decide on healthcare access, having a big problem getting to a healthcare facility, high community illiteracy level, and from states with a high proportion of the rural population in the fully adjusted model. Compared with the null model, 81% vs 13% and 59% vs 35% of the total variation in INM and U5M were explained by the state- and neighbourhood-level factors respectively. Infant- and under-five mortality in Nigeria is influenced by compositional and contextual factors. The Bayesian hierarchical Poisson regression model used in estimating the factors associated with childhood deaths in Nigeria fitted the survival data.

Nonlinear Regression Modelling: A Primer with Applications and Caveats.

Project description:Use of nonlinear statistical methods and models are ubiquitous in scientific research. However, these methods may not be fully understood, and as demonstrated here, commonly-reported parameter p-values and confidence intervals may be inaccurate. The gentle introduction to nonlinear regression modelling and comprehensive illustrations given here provides applied researchers with the needed overview and tools to appreciate the nuances and breadth of these important methods. Since these methods build upon topics covered in first and second courses in applied statistics and predictive modelling, the target audience includes practitioners and students alike. To guide practitioners, we summarize, illustrate, develop, and extend nonlinear modelling methods, and underscore caveats of Wald statistics using basic illustrations and give key reasons for preferring likelihood methods. Parameter profiling in multiparameter models and exact or near-exact versus approximate likelihood methods are discussed and curvature measures are connected with the failure of the Wald approximations regularly used in statistical software. The discussion in the main paper has been kept at an introductory level and it can be covered on a first reading; additional details given in the Appendices can be worked through upon further study. The associated online Supplementary Information also provides the data and R computer code which can be easily adapted to aid researchers to fit nonlinear models to their data.

Forecasting the prevalence of COVID-19 outbreak in Egypt using nonlinear autoregressive artificial neural networks.

Project description:SARS-CoV-2 (COVID-19) is a new Coronavirus, with first reported human infections in late 2019. COVID-19 has been officially declared as a universal pandemic by the World Health Organization (WHO). The epidemiological characteristics of COVID-2019 have not been completely understood yet. More than 200,000 persons were killed during this epidemic (till 1 May 2020). Therefore, developing forecasting models to predict the spread of that epidemic is a critical issue. In this study, statistical and artificial intelligence based approaches have been proposed to model and forecast the prevalence of this epidemic in Egypt. These approaches are autoregressive integrated moving average (ARIMA) and nonlinear autoregressive artificial neural networks (NARANN). The official data reported by The Egyptian Ministry of Health and Population of COVID-19 cases in the period between 1 March and 10 May 2020 was used to train the models. The forecasted cases showed a good agreement with officially reported cases. The obtained results of this study may help the Egyptian decision-makers to put short-term future plans to face this epidemic.

Radiomics and artificial neural networks modelling for identification of high-risk carotid plaques.

Project description:ObjectiveIn this study, we aimed to investigate the classification of symptomatic plaques by evaluating the models generated via two different approaches, a radiomics-based machine learning (ML) approach, and an end-to-end learning approach which utilized deep learning (DL) techniques with several representative model frameworks.MethodsWe collected high-resolution magnetic resonance imaging (HRMRI) data from 104 patients with carotid artery stenosis, who were diagnosed with either symptomatic plaques (SPs) or asymptomatic plaques (ASPs), in two medical centers. 74 patients were diagnosed with SPs and 30 patients were ASPs. Sampling Perfection with Application-optimized Contrasts (SPACE) by using different flip angle Evolutions was used for MRI imaging. Repeated stratified five-fold cross-validation was used to evaluate the accuracy and receiver operating characteristic (ROC) of the trained classifier. The two proposed approaches were investigated to train the models separately. The difference in the model performance of the two proposed methods was quantitatively evaluated to find a better model to differentiate between SPs and ASPs.Results3D-SE-Densenet-121 model showed the best performance among all prediction models (AUC, accuracy, precision, sensitivity, and F1-score of 0.9300, 0.9308, 0.9008, 0.8588, and 0.8614, respectively), which were 0.0689, 0.1119, 0.1043, 0.0805, and 0.1089 higher than the best radiomics-based ML model (MLP). Decision curve analysis showed that the 3D-SE-Densenet-121 model delivered more net benefit than the best radiomics-based ML model (MLP) with a wider threshold probability.ConclusionThe DL models were able to accurately differentiate between symptomatic and asymptomatic carotid plaques with limited data, which outperformed radiomics-based ML models in identifying symptomatic plaques.

Bayesian nonlinear model selection for gene regulatory networks.

Project description:Gene regulatory networks represent the regulatory relationships between genes and their products and are important for exploring and defining the underlying biological processes of cellular systems. We develop a novel framework to recover the structure of nonlinear gene regulatory networks using semiparametric spline-based directed acyclic graphical models. Our use of splines allows the model to have both flexibility in capturing nonlinear dependencies as well as control of overfitting via shrinkage, using mixed model representations of penalized splines. We propose a novel discrete mixture prior on the smoothing parameter of the splines that allows for simultaneous selection of both linear and nonlinear functional relationships as well as inducing sparsity in the edge selection. Using simulation studies, we demonstrate the superior performance of our methods in comparison with several existing approaches in terms of network reconstruction and functional selection. We apply our methods to a gene expression dataset in glioblastoma multiforme, which reveals several interesting and biologically relevant nonlinear relationships.

Modelling and estimation of nonlinear quantile regression with clustered data.

Project description:In regression applications, the presence of nonlinearity and correlation among observations offer computational challenges not only in traditional settings such as least squares regression, but also (and especially) when the objective function is nonsmooth as in the case of quantile regression. Methods are developed for the modelling and estimation of nonlinear conditional quantile functions when data are clustered within two-level nested designs. The proposed estimation algorithm is a blend of a smoothing algorithm for quantile regression and a second order Laplacian approximation for nonlinear mixed models. This optimization approach has the appealing advantage of reducing the original nonsmooth problem to an approximated L 2 problem. While the estimation algorithm is iterative, the objective function to be optimized has a simple analytic form. The proposed methods are assessed through a simulation study and two applications, one in pharmacokinetics and one related to growth curve modelling in agriculture.
