Project description:Although the arbitrariness of language has been considered one of its defining features, studies have demonstrated that certain phonemes tend to be associated with certain kinds of meaning. A well-known example is the Bouba/Kiki effect, in which nonwords like bouba are associated with round shapes while nonwords like kiki are associated with sharp shapes. These sound symbolic associations have thus far been limited to nonwords. Here we tested whether or not the Bouba/Kiki effect extends to existing lexical stimuli; in particular, real first names. We found that the roundness/sharpness of the phonemes in first names impacted whether the names were associated with round or sharp shapes in the form of character silhouettes (Experiments 1a and 1b). We also observed an association between femaleness and round shapes, and maleness and sharp shapes. We next investigated whether this association would extend to the features of language and found the proportion of round-sounding phonemes was related to name gender (Analysis of Category Norms). Finally, we investigated whether sound symbolic associations for first names would be observed for other abstract properties; in particular, personality traits (Experiment 2). We found that adjectives previously judged to be either descriptive of a figuratively 'round' or a 'sharp' personality were associated with names containing either round- or sharp-sounding phonemes, respectively. These results demonstrate that sound symbolic associations extend to existing lexical stimuli, providing a new example of non-arbitrary mappings between form and meaning.

Project description:Theory is developed for the process of sequencing randomly selected large-insert clones. Genome size, library depth, clone size, and clone distribution are considered relevant properties and perfect overlap detection for contig assembly is assumed. Genome-specific and nonrandom effects are neglected. Order of magnitude analysis indicates library depth is of secondary importance compared to the other variables, especially as clone size diminishes. In such cases, the well-known Poisson coverage law is a good approximation. Parameters derived from these models are used to examine performance for the specific case of sequencing random human BAC clones. We compare coverage and redundancy rates for libraries possessing uniform and nonuniform clone distributions. Results are measured against data from map-based human-chromosome-2 sequencing. We conclude that the map-based approach outperforms random clone sequencing, except early in a project. However, simultaneous use of both strategies can be beneficial if a performance-based estimate for halting random clone sequencing is made. Results further show that the random approach yields maximum effectiveness using nonbiased rather than biased libraries.

Project description:A drug dataset containing international proprietary names is essential for researchers investigating different drugs from different countries worldwide. However, many websites on the internet offer free access for a single drug searching service to identify international drug trade names, but not for a list of drugs to be searched and identified. Therefore, it will be problematic if the researcher has a list of hundreds or thousands of drug trade names to be identified. In this project, we have created an International Drug Dictionary (IDD) by curating collected drug lists from open access websites belonging to official drug regulatory agencies, official healthcare systems, or recognized scientific bodies from 44 countries around the world in addition to the European public assessment reports (EPAR) and the DRUGBANK vocabulary published in the public domain. Researchers interested in pharmacovigilance, pharmacoepidemiology, or pharmacoeconomics can benefit from this dataset, especially when identifying lists of proprietary drug names, particularly of multi-national origin. To enhance its adaptability, we also mapped the IDD to the standardized drug vocabulary RxNorm. The IDD can also be used as a tool for mapping international drug trade names to RxNorm. Each drug entity in the IDD mapped to a unique identification number for each entity called Atom Unique Identifier (RXAUI) from RxNorm.

Project description:The different clinical behavior of low and high grade gliomas and the chance to develop novel selective agents that specifically target tumor-associated proteins in gliomas stimulate the research of molecules playing a role in glioma progression. Gene expression profiling using microarrays allows the study at the same time of the expression patterns of thousands of genes in tumor cells. In the present study microarrays with about 20,000 genes have been employed to discover the gene expression profile in 39 glial neoplasias (28 glioblastomas (GBM) and 11 low grade gliomas, namely 4 oligodendrogliomas, 5 pilocytic astrocytomas (PA), 2 fibrillary astrocytomas (FA)). Unsupervised classification through hierarchical cluster analysis identified 2 groups of tumours: one group mainly composed of low grade malignant tumours (10 low grade gliomas and 3 GBM), the other one constituted by GBM, with the exception of one low grade case. The nearest shrunken centroid classification method was used to identify genes useful to classify and best characterize high and low grade gliomas. [Tibshirani et al. 2002]; This procedure selected 9 genes as most informative for the classification task: ; Among them 7 genes were overexpressed in low grade gliomas, but underexpressed in GBM; on the contrary 2 genes were overexpressed in GBM, but underexpressed in low grade tumours; Forty five tumors were immunostained for IGFBP-2 . 81,5% GBM resulted immunopositive. On the contrary only one low grade glioma was positive. Gene expression profiling and immunohistochemistry suggest that IGFBP-2 may play a role in glioma progression. IGFBP-2 appears to be a novel immunohistochemical marker of malignancy in glial tumours and probably is the basis for targeted chemotherapy. Project description:BackgroundThe digitization of biodiversity data is leading to the widespread application of taxon names that are superfluous, ambiguous or incorrect, resulting in mismatched records and inflated species numbers. The ultimate consequences of misspelled names and bad taxonomy are erroneous scientific conclusions and faulty policy decisions. The lack of tools for correcting this 'names problem' has become a fundamental obstacle to integrating disparate data sources and advancing the progress of biodiversity science.ResultsThe TNRS, or Taxonomic Name Resolution Service, is an online application for automated and user-supervised standardization of plant scientific names. The TNRS builds upon and extends existing open-source applications for name parsing and fuzzy matching. Names are standardized against multiple reference taxonomies, including the Missouri Botanical Garden's Tropicos database. Capable of processing thousands of names in a single operation, the TNRS parses and corrects misspelled names and authorities, standardizes variant spellings, and converts nomenclatural synonyms to accepted names. Family names can be included to increase match accuracy and resolve many types of homonyms. Partial matching of higher taxa combined with extraction of annotations, accession numbers and morphospecies allows the TNRS to standardize taxonomy across a broad range of active and legacy datasets.ConclusionsWe show how the TNRS can resolve many forms of taxonomic semantic heterogeneity, correct spelling errors and eliminate spurious names. As a result, the TNRS can aid the integration of disparate biological datasets. Although the TNRS was developed to aid in standardizing plant names, its underlying algorithms and design can be extended to all organisms and nomenclatural codes. The TNRS is accessible via a web interface at http://tnrs.iplantcollaborative.org/ and as a RESTful web service and application programming interface. Project description:BackgroundCamellias are popular ornamental, tea and woody-oil plants that have been cultivated throughout the world for centuries. To date, over 23,000 cultivars, with more than 45,000 cultivar names including synonyms, have been registered or published. A global digital dataset of Camellia names will provide a validated reference which can then serve to prevent further duplication when selecting names for new cultivars and assist in clearing up some of the confusion that still clings to a few of the old cultivar names. This comprehensive compendium is our review of camellia cultivars through history.New informationThe camellia cultivar names were collected from books and journals, as well as new registrations. These were then reviewed by experts in the online working platform, the Database of International Camellia Register (DICR). After treating and correcting important issues that existed in camellia names, especially those with many re-used names and diacritical marks etc. in Japanese cultivars, a dataset of camellia names from sources throughout the world was summarised from the year 1253 to 2019. To date, a total of 45,210 cultivar names were released by different countries, including 23,887 accepted names and 21,323 synonyms. Excluding 3,944 names believed extinct, a total of 19,944 cultivar names are still in use. Amongst camellia cultivars, most (23,449) were for ornamental use, 429 were additionally used for tea and 228 for oil. Camellia japonica and its hybrids represent 18,141 or 74.10%, followed by those of C. reticulata and its hybrids (1,432 or 5.85%) and C. sasanqua and its hybrids (1,291 or 5.27%). The top five countries of origin are USA (7,502 cultivars), Japan (6,592), Italy (2,833), China (2,066) and Australia (1,216). The data showed the number of camellia cultivars per country is somewhat related to each country's economic prosperity. Managed by the International Camellia Registration team, this is the most comprehensive dataset in the genus Camellia. It will facilitate quick reference and scientific naming for breeders.

Project description:As our inventory of Earth's biodiversity progresses, the number of species given a Latin binomial name is also growing. While the coining of species names is bound by rules, the sources of inspiration used by taxonomists are an eclectic mix. We investigated naming trends for nearly 2900 new species of parasitic helminths described in the past two decades. Our analysis indicates that the likelihood of new species being given names that convey some information about them (name derived from morphology, host or locality of origin) or not (named after an eminent scientist, or for something else) depends on the higher taxonomic group to which the parasite or its host belongs. We also found a consistent gender bias among species named after eminent scientists, with male scientists being immortalized disproportionately more frequently than female scientists. Finally, we found that the tendency for taxonomists to name new species after a family member or close friend has increased over the past 20 years. We end by offering suggestions for future species naming, aimed at honouring the scientific community's diversity and avoiding etymological nepotism and cronyism, while still allowing for creativity in crafting new Latin species names.
