ScRNAseq and scATACseq of placebo controlled-trial on MMR non-specific effects

ABSTRACT: The project includes sequencing data of isolated PBMCs extracted from donors that received the MMR vaccine and donors that received placebo, both containg samples before and after the vaccine. In total, 6 MMR-vaccinated and 6 Placebo donors for both timepoints were included in the scRNAseq data. In total, 12 MMR-vaccinated and 12 Placebo donors for both timepoints were included in the scATACseq data. The main goal of the project is studying the non-specific effects of the vaccine and its possible use as an inducer of trained immunity in vivo.

Project description:The immune responses generated by YF-17D by profiling 11,639 genes in PBMCs from 2 donors cultured with YF-17D vaccine were accessed after 3 and 12 hours. Keywords: time course, in vitro stimulaion PMBCs were isolated with citrate buffered cell preparation tubes (CPT) from 2 healthy donors who were not previously vaccinated with YF-17D. Total RNA was either isolated directly from the freshly collected cells or after cell culture. Cells were cultured for 3 and 12 hours in the presence or absence of YF-17D vaccine.

Protective heterologous T cell immunity in COVID-19 induced by MMR and Tdap vaccine antigens

Project description:High correlation was observed between T cell responses to SARS-CoV-2 and MMR and Tdap vaccine proteins in infected and uninfected individuals; the overlapping T cell population contained an effector memory T cell subset previously implicated in protective anti-viral immunity and their activation required APC-derived IL-15, known to sensitize T cells to activation. We were able to detect cross-reactive TCR repertoire in antigen experienced T cells recognizing SARS-CoV-2, MMR and Tdap epitopes using clonotyping and scRNA-seq. Indices of disease severity were reduced in MMR or Tdap vaccinated individuals by 32-38% and 20-23% respectively, among 73.582 COVID-19 positive patients.

Project description:Healthy flavivirus-naive volunteers (n=10) were vaccinated with the live attentuated dengue vaccine rDEN3∆30/31. An additional 4 subjects received placebo (PBS). Whole blood RNA (paxgene) for expression profiling was collected prior to vaccination (day 0), and on days 2,5,6,8,9,12,14,20,29,42, and 180. All samples from a given individual were extracted and prepared for hybridization at the same time; in some cases D0 samples were amplified and/or hybridized twice for quality control; results were averaged for subsequent analysis. Comparisons between subjects were carried out after normalizing the data at each post-vaccination timepoint to the same subject's D0 (pre-vaccination) measurements

Transcriptomic profile of circulating CD4+ T cells from TCM and TEM memory compartments from donors vaccinated at birth either with whole or acellular Pertussis vaccine

Project description:In the mid-1990s vaccine-related side effects prompted the replacement of the whole Pertussis (wP) by a new acellular Pertussis vaccine (aP). Unexpectedly, whooping cough cases have recently increased, particularly in teenagers. Here we compared individuals born before 1995 and vaccinated in infancy with wP, with individuals born in 1996 or later and vaccinated with aP in infancy. Remarkably, we detected differences in the two populations in response to a contemporary aP booster, despite the fact that the original aP or wP priming occurred more than 18 years previously. The nature of the differences in T cells between aP and wP original priming was further investigated by evaluation of memory subset composition in respect to function, activation and exhaustion expression protein markers and RNA transcriptomic profiles of the PT-specific T cells from aP vs. wP donors. Transcriptomic profile of circulating CD4+ T cells from TCM and TEM memory compartments from donors vaccinated at birth either with whole or acellular Pertussis vaccine. All donors were boosted with the aP vaccine 1-3 months before the PBMCs were collected.

Humoral or Cellular Immunity Induced by RNA Vaccine Protects IFNAR-/- Mice against Crimean-Congo Hemorrhagic Fever Virus Infection

Project description:Crimean-Congo hemorrhagic fever (CCHF), caused by Crimean-Congo hemorrhagic fever virus (CCHFV), is on the World Health Organizations list over emerging pathogens and prioritized diseases. With global distribution, high fatality rate and no approved treatment or vaccine, CCHF constitute a treat against the global health. In the current study we show full protection of mice against lethal CCHFV infection due to mRNA-LNP vaccination. IFNAR-/- mice received two immunizations with either mRNA-LNP encoding for the CCHFV nucleoprotein, glycoproteins or a combination of both. While unvaccinated mice showed clear signs of severe disease, vaccinated mice was significantly protected. Vaccine induced immune responses due to vaccination was evaluated both in IFNAR-/- and immunocompetent mice and a strong humoral and cellular immune response was observed in both mouse models with high titers of neutralizing antibodies and primed T-cells. In addition, we conducted a proteomic analysis on liver samples from vaccinated and unvaccinated mice after CCHFV infection to determine the effect of vaccination on the protein profile. Similar to what has been observed in humans due to vaccination, there was an effect on metabolic pathways. In conclusion, this study shows very promising results regarding development of a vaccine against CCHFV.

Single-cell analysis of the epigenomic and transcriptional landscape of innate immunity to seasonal and adjuvanted pandemic influenza vaccination in humans

Project description:Human subjects were vaccinated with seasonal influenza vaccine at day 0 (TIV, 2014-2015). A subgroup of subjects (abx) received an additional oral antibiotic regimen, consisting of neomycin, vancomycin, and metronidazole, between days -3 and 1. CD14+ monocytes were isolated from PBMCs of vaccinated subjects (2 antibiotic treated, 3 controls) at day 0 and 30 using FACS. RNA-seq was used to analyze the transcriptional landscape in these cells.
