MicroRNAs involved in cardiac differentiation from human pluripotent stem cells

ABSTRACT: microRNAs are post transcriptional regulators involved in several biological processes. The main objective of this project is to identify all the microRNAs involved in the regulation of the cardiac differentiation from human pluripotent stem cells. The final goal is to understand RNA networks related to cardiac lineage commitment during human embryonic development.

Comparative Characterization of Cardiac Development Specific microRNAs: Fetal Regulators for Future

Project description:MicroRNAs (miRNAs) are small, conserved RNAs known to regulate several biological processes by influencing gene expression in eukaryotes. The implication of miRNAs as another player of regulatory layers during heart development and diseases has recently been explored. The present study was designed to identify the microRNAs implicated in heart development using next generation sequencing, bioinformatics and experimental approaches. We sequenced six small RNA libraries prepared from different developmental stages of the heart using chicken as a model system to produce millions of short sequence reads. We detected 353 known and 703 novel miRNAs involved in heart development. Out of total 1056 microRNAs identified, 32.7% of total dataset of known microRNAs displayed differential expression whereas seven well studied microRNAs namely let-7, miR-140, miR-181, miR-30, miR-205, miR-103 and miR-22 were found to be conserved throughout the heart development. The 3'UTR sequences of genes were screened from Gallus gallus genome for potential microRNA targets. The target mRNAs were appeared to be enriched with genes related to cell cycle, apoptosis, signalling pathways, extracellular remodelling, metabolic, chromatin remodelling and transcriptional regulators. The study presents the first comprehensive overview of microRNA profiling during heart development and prediction of possible cardiac specific targets and has a big potential in future to develop microRNA based therapeutics against cardiac pathologies where fetal gene re-expression is witnessed in adult heart. 6 samples (CHL1, CHL2, CHL3, CHL4, CHL5, CHL6)

Next generation sequencing identifies circulating microRNAs in cardiac arrest patients

Project description:The goal of this study is to identify circulating microRNAs with prognostic value in a large cohort of comatose survivors of out-of-hospital cardiac arrest. We performed RNA-Seq for short RNAs in plasma, collected 48 hours after return of spontaneous circulation, of 50 cardiac arrest patients including 25 good neurological outcome at 6 months (cerebral performance category 1) and 25 poor neurological outcome including death at 6 months (cerebral performance category score 5). The sequencing generated on average 18.5 million reads per sample. After mapping the reads and counting to relevant entries in miRBase 20, we found 236 microRNAs detected in all 50 samples with TPM above or equals to 1. 11 microRNAs were differentially expressed between 2 groups with False Discovery Rate (FDR) < 5%.

Population RNA-seq of human ESC-derived cardiac derivatives

Project description:In vitro cardiac differentiation of human ESCs recapitulates in vivo embryonic heart development, and thus, serves as an excellent tool to investigate human cardiac development. Identification of molecular signatures during cardiac differentiation of human ESCs is instrumental for advancing our understanding of human cardiogenesis. We, as well as others have improved cardiac differentiation protocols significantly in recent years; however, detailed molecular mechanisms involved in cardiac lineage commitment have not yet been clearly defined. Based on this, we tried to identify the cellular hierarchies and molecular signatures of each of the in vitro human ESC-differentiating cardiac cell lineages through the well-established cardiac differentiatio protocol by Wnt signaling modulation and the FACS-sorted population RNA-seq analyses.
