ABSTRACT: We carried out the analysis using human skin fibrobllast HCA2 (MJ90) cells. Cells were indcued to be senescent cells by treatment with doxorubicin for 24 hrs, tert-butyl-hydroperoxide for 24 hrs, or serial passages as well as nultin3a + RO3306. As a result, we found simailar transcriptome signatures among senescent cells induced by various stimuli

Project description:For senescence induction, HCA2 humn skin fibroblasts were synchronized at G2 phase by treatment with 9 uM of RO3306 (Roche) for 24 hrs, treated with 9 uM of RO3306 and 5 uM of Nutlin3a (Sigma-Aldrich) for 8 hrs, and then with 5 uM of nutlin3a for 18 hrs. Cells were then treated with 100 nM of BI-2536 for 9 days to eliminate proliferating cells, and cultured in normal media for 9 days. The senescent and non-senescent (young) cells were collected, washed with PBS, snap-frozen, and analyzed with a iMPAQT method.

Bulk RNA-seq of Normal and Doxorubicin-Induced Senescent HCA2 cells

Project description:Purpose: Use RNA-seq strategy to characterize the PD-L1 correlated genes in sorted PD-L1 negative and positive doxorubicin-induced senescent and normal human foreskin fibroblasts HCA2 cells to identify the upstream transcriptional network for regulating heterogeneous PD-L1 expression in senescent cells. Methods: Early passaged normal HCA2 cells and senescent HCA2 cells induced by 24 hours of 100 nM doxorubicin treatment were utilized for the preparation of bulk RNA-seq libraries. Among the senescent cells, PD-L1 positive and negative cells were separated by FACSorting.

Transcription profiling of wild type and mutant fission yeast exposed to different intensities of H202 and two other oxidants

Project description:We studied transcriptional responses of the fission yeast Schizosaccharomyces pombe to different intensities of H2O2 stress as well as two other oxidants: menadione sodium bisulfite and tert-butyl hydroperoxide. DNA microarrays were used to study the changes in expression profiles and the transcriptional regulation. We compare and contrast global expression and regulation of different intensities of H2O2 stress and different oxidants. The transcriptional response to low doses of H2O2 is very similar to menadione sodium bisulfite and the genes were controlled primarily by the transcription factor Pap1. The transcriptional response to medium and high doses of H2O2 is very similar to tert-butyl hydroperoxide and the genes were mostly regulated by the stress-activated MAP kinase Sty1p and the transcription factor Atf1p. We also compare global regulation of oxidative stress genes in fission and budding yeasts and discuss evolutionary implications.

Expression analysis of S. cerevisiae cth2 cth1 and cth1 deletion strains upon oxidative stress treatment

Project description:We studied the change in expression induced as a response to tert-butyl hydroperoxide treatment in both a cth2delta cth1delta double mutant strain and a cth1delta single mutant strain. Samples were taken at 45 and 90 min after addition of the oxidant. RNA from each sample was used to make labelled cDNA and hybridized (two-color microarray) together with a reference sample from the same culture taken just before adding the oxidant. Comparison of both strains allows an assessment of the contribution of CTH2 to the response.

Transcription profiling of liver from immature Platichthys flesus treated with model toxicants

Project description:Using the GENIPOL flounder cDNA microarray, we assessed the temporal transcriptomic responses of Platichthys flesus to model toxicants over a 16 day timespan. Immature fish were treated by intraperitoneal injection with cadmium chloride (50 micrograms/kg in saline), 3-methylcholanthrene (25mg/kg in olive oil), Aroclor 1254 (50mg/kg in olive oil), tert-butyl-hydroperoxide (5mg/kg in saline), lindane (25 mg/kg in olive oil), perfluoro-octanoic acid (100mg/kg in olive oil), olive oil or saline (0.9%). Hepatic gene expression changes were determined 1,2,4,8 and 16 days post-injection in comparison with time-matched carrier controls.
