Enzymatic Methylation Sequencing of Wt and mutant Arabidopsis plants grown at elevated carbon dioxide levels

Project description:Plant growth response to elevated levels of CO2 in the environment needs to be deeply investigated to understand the impact of rising global carbon dioxide levels. While the response of plants directly exposed to elevated CO2 is relatively well-studied, the trans-generational impact of elevated CO2 exposure in plants returned to ambient conditions is unexplored. In this study, we show that plants develop a trans-generational memory of elevated CO2 exposure in the next generation even after returning the plants to ambient CO2 levels. By analysing whole genome methylation, we identified that cytosine DNA methylation mechanisms are key to both initiate and maintain this epigenetic memory across generations. Use the Affymetrix poplar gene chip to elucidate the gene functions and mechanisms in Populus tomentosa newly formed developing xylem and lignified xylem. We used microarrays to detail the global programme of gene expression in newly formed developing xylem and lignified xylem. Populus tomentosa newly formed developing xylem and lignified xylem were taken for RNA extraction and hybridization on Affymetrix microarrays. CB2009304-A and CB2009304-B from newly formed developing xylem, CB2009304-G and CB2009304-H from lignified xylem.

Active protein ubiquitination regulates xylem vessel functionality

Project description:Xylem vessels function in the long-distance conduction of water in land plants. The NAC transcription factor VASCULAR-RELATED NAC-DOMAIN7 (VND7) is a master regulator of xylem vessel cell differentiation in Arabidopsis (Arabidopsis thaliana). We previously isolated seiv (suppressor of ectopic xylem vessel cell differentiation induced by VND7) mutants, which are suppressor mutants of VND7-inducible xylem vessel cell differentiation. Here, we report that the responsible genes for seiv3, seiv4, seiv6, and seiv9 are protein ubiquitination-related genes encoding PLANT U-BOX46 (PUB46), uncharacterized F-BOX protein, PUB36, and UBIQUITIN-SPECIFIC PROTEASE1, respectively. We also found the decreased expression of genes downstream of VND7 and abnormal xylem transport activity in the seiv mutants. Upon VND7 induction, ubiquitinated levels from 492 and 180 protein groups were up- and down-regulated, respectively. Proteins for cell wall biosynthesis and protein transport were ubiquitinated by the VND7 induction, whereas such active protein ubiquitination was not observed in the seiv mutants. We detected the ubiquitination of three lysine residues in VND7: K94, K105, and K260. Substituting K94 with arginine significantly decreased the transactivation activity of VND7, suggesting that the ubiquitination of K94 is crucial for regulating VND7 activity. Our findings highlight the crucial roles of target protein ubiquitination in regulating xylem vessel activity.

Xylem sap shotgun proteomics from Mn-excess tomato plants

Project description:The aim of this work was to study the effects of Mn excess on the protein profile of the xylem sap of tomato (Solanum lycopersicum), with the aim of elucidating plant response mechanisms to these nutritional stresses. Tomato was chosen as a model plant because the tomato genome has been published and this plant species has adequate root pressure and turgid stems that permit xylem sap sampling in sufficient amounts by de-topping. The high- throughput shotgun analysis has permitted to identify and quantitate a large number of low abundance proteins in the tomato xylem sap.

Single-cell transcriptomics unveils xylem cell development and evolution

Project description:The plant xylem tissue is responsible for water transportation, mechanical support and lateral growth, and can be utilized as wood. The seed plant xylem has a radial system composed of ray parenchyma cells and an axial system of fusiform cells, including tracheids in gymnosperms and vessel elements and libriform fibers in angiosperms. Little is known about the developmental programs and evolutionary relationships of these xylem cell types. Here we show that the radial and axial systems of stem-differentiating xylem are differentially conserved across four divergent woody angiosperms. Through transcriptomic profiling of single cells and cell-type regions isolated by laser capture microdissection, we identified cell types corresponding to single-cell clusters in Populus trichocarpa. Cross-species analyses of single-cell trajectories demonstrated highly conserved development in ray lineages across angiosperms. While the core eudicots P. trichocarpa and Eucalyptus grandis share nearly identical fusiform cell lineages, the tracheids in the basal eudicot Trochodendron aralioides, an evolutionarily reversed character, exhibited an expression pattern highly similar to that of vessel elements. It suggests that water transportation, instead of mechanical support, is the dominant feature of tracheary elements. Furthermore, we found that the more basal angiosperm Liriodendron chinense has a distinct fusiform lineage. This evo-developmental framework of xylem cell lineages provides a comprehensive understanding of the formation of the most abundant tissue on Earth.
