Identification of ENO2-targeted downstream genes by ChIP-seq in Arabidopsis

ABSTRACT: ENO2, a bifunctional protein with enolase activity and transcriptional activity, plays a vital role in plant development and responses to environmental stresses. However, only several downstream genes targeted by ENO2 have been reported so far. Our study here identified hundreds of candidates of ENO2 targets with ChIP-seq and our special anti-ENO2 antibody. These results will help us further study the role of ENO2 in plant growth/development and environmental stress responses.

HCN regulates cellular processes through posttranslational modification of proteins by S-cyanylation

Project description:Hydrogen cyanide (HCN) is coproduced with ethylene in plant cells and primarily enzymatically detoxified by the mitochondrial ß-cyanoalanine synthase (CAS-C1). Permanent or transient depletion of CAS-C1 activity in Arabidopsis results in physiological alterations in the plant that suggest that the function of HCN is a gasotransmitter molecule. Label-free quantitative proteomic analysis of enriched mitochondrial samples isolated from the wild type and cas-c1 mutant revealed significant changes in protein content, identifying 451 proteins that are absent or less abundant in cas-c1 and 353 proteins that are only present or more abundant in the mutant background. Gene ontology classification of these proteins highlights proteomic changes that explains the root hairless phenotype and the altered immune response observed in the cas-c1 mutant. The mechanism of action of cyanide as a signaling molecule has been addressed using two proteomic approaches focused on identifying the S-cyanylation of cysteine as a posttranslational modification of proteins. Both the 2-imino-thiazolidine chemical method and the direct untargeted analysis of proteins using LC-MS/MS identified a set of 163 proteins susceptible to S-cyanylation that included sedoheptulose 1, 7-bisphosphatase (SBPase), the peptidyl-prolyl cis-trans isomerase (CYP20-3) and enolase 2 (ENO2). In vitro analysis of these proteins identified that this modification in the SBPase Cys74, CYP20-3 Cys259 and ENO2 Cys346 residues affected the enzymatic activity of the enzymes. GO classification and protein-protein interaction cluster analysis revealed the function of S-cyanylation in the regulation of primary metabolic pathways, such as glycolysis, and the Calvin and S-adenosylmethionine cycles.

Oryza sativa ssp. japonica (Kitaake) stressed by cold stress (5°C, 24 h) targeted to leaves (C-L), roots (C-R) or the whole plant (C), and exposed to previous acclimation (15°C, 12 h)

Project description:The experiment tested organ-specific responses of rice (Oryza sativa ssp. japonica) to cold stress with a special focus on phytohormonal regulation. Cold stress (5°C, 24 h) was applies on the whole plants, leaves or roots. The results showed distinct responses when cold stress was applied on leaves, relating to photosynthesis and sugar synthesis as well as specific changes in phytohormones. On the other hand, stress applied to roots was more similar to the stress on the whole plant indicating roots to be more important in cold stress responses. Acclimation by mild temperature (15°C, 12 h) highlighted changes which are connected even with lower temperature exposure or which are characteristic for untreated organs. Recovery (3 d) indicated ability of plants to restore growth which correlated between individual phytohormones and plant growth. The article connect transcriptome, hormonome, proteome and sugar analyses of rice cold-stress responses.

Downstream targeted genes of Satb2 regulate synaptic formation and axonogenesis in developing cerebral cortex [ChIP-seq]

Project description:Special AT-rich sequencebinding protein 2 (SATB2) is essential for the development of cerebral cortex and key molecular node for the establishment of proper neural circuitry and function. Mutations in SATB2 gene lead to SATB2-associated syndrome (SAS), which is characterized by abnormal development of skeleton and central nervus system. We generated Satb2 knockout mouse model through CRISPR-Cas9 technology and performed RNA-seq and ChIP-seq of embryonic cerebral cortex. We conducted RT-qPCR, western blot, immunofluorescence staining, luciferase reporter assay and behavioral analysis for experimental verification.

Combined RNAinterfering and gene therapy targeting MFN2 for the treatment of Charcot-Marie-Tooth type 2A

Project description:Mitofusin-2 (MFN2) is an outer mitochondrial membrane protein essential for mitochondrial networking in most cells. Autosomal dominant mutations in the MFN2 gene cause Charcot-Marie-Tooth type 2A disease (CMT2A), a severe and disabling sensory-motor neuropathy with impact on the entire nervous system. To date, no curative treatment is available. In the paper we propose a novel therapeutic strategy tailored to correct the root genetic defect of CMT2A. In our approach, while mutant and wild-type MFN2 mRNA are inhibited by RNA interference (RNAi), the wild-type protein is restored by overexpressing a cDNA encoding a functional MFN2, modified to be resistant to RNAi. This strategy allows proper MFN2 molecular correction in vivo in the MitoCharc1 CMT2A transgenic mouse model after cerebrospinal fluid (CSF) delivery of the constructs via adenoassociated virus 9 (AAV9) in newborn mice. To identify the therapeutic molecular mechanisms and the pathway that are modulated, we have compared the bulk RNA expression profile of spinal cord from one month old wild type (WT) mice and MitoCharc1 transgenic mice (B6;D2-Tg(Eno2-MFN2*R94Q)L51Ugfm/J) which encode the mutant human MFN2*R94Q under the neuron specific rat enolase (Eno2) promoter, as potential mouse model to test the therapeutic approach. We performed gene expression profiling analysis using data (RNA-seq) obtained from 4 wild type mice and 8 MitoCharch1 transgenic mice at one time point.

Expanding the prostate cancer cell line repository: insights into the first Caribbean cell line, ACRJ-PC28

Project description:Prostate cell lines from diverse backgrounds are important to addressing disparities in prostate cancer (PCa) incidence and mortality rates among Black men. ACRJ-PC28 was developed from a transrectal needle biopsy and established via inactivation of the CDKN2A locus and simultaneous expression of human telomerase. Characterization assays included growth curve analysis, immunoblots, IHC, 3D cultures, immunofluorescence imaging, confocal microscopy, flow cytometry, WGS and, RNA-Seq. RNA-Seq confirmed the expression of prostate specific genes alpha-methylacyl-CoA racemase (AMACR) and NKX3.1 and Neuroendocrine specific markers, synaptophysin (SYP) and enolase 2 (ENO2) and IHC confirmed the presence of AMACR. WGS confirms the absence of exonic mutations and the presence of intronic variants that appear to not affect function of AR, p53 and pRB. RNA-Seq data revealed numerous TP53 and RB1 mRNA splice variants and the lack of AR mRNA expression. The novel cell line described here should advance research addressing the disparity in prostate cancer among Black men.

Fast light changes promote distinct responses of plastid protein acetylation marks

Project description:Protein acetylation is a key recurring co- and posttranslational modification. How different types of acetylation respond to the same environmental stress is unknown. A member of the newly discovered family of plastid acetyltransferases (GNAT2), which is featuring both lysine- and N-terminal acetyltransferase activity, was used in this study to obtain a holistic multi-omics acetylation-dependent view of the acclimation of plants to short-term light changes. Characterization of the N-terminal acetylome reveals that both its yield and coverage remain unchanged between WT and gnat2 knockout mutant lines when they are subjected for two hours to high-light or dark conditions. Similarly, no differences in their transcriptome or adenylate energy charge oscillations were observed under the tested light conditions between the genotypes. However, the GNAT2-associated lysine acetylome turned out to be sensitive to light changes. Our data suggests that the lysine acetylome marks on proteins change more rapidly allowing the acclimation to the environmental condition, while N-terminal acetylation changes are associated to long term responses. Taken together, our data reveals unique strategies of plant acclimation to the different treatments involving lysine but not N-terminal acetylation activities for the responses to environmental changes.
