RNA-Seq of UXT KO in Primary Sertoli cells

ABSTRACT: We created a knockout model of ART-27(UXT) specially in the Sertoli cells of the mouse testes. In order to see how loss of ART-27 effects the Sertoli cell transcriptome we isolated Sertoli cells from WT and KO animals. The WT cells were infected with a vector only construct, and the KO cells were infected with CRE producing construct.

UXT is required for spermatogenesis in mice

Project description:Male mammals must simultaneously produce prodigious numbers of sperm and maintain an adequate reserve of stem cells to ensure continuous production of gametes throughout life. Failures in the mechanisms responsible for balancing germ cell differentiation and spermatogonial stem cell (SSC) self-renewal can result in infertility. We discovered a novel requirement for Ubiquitous Expressed Transcript (UXT) in spermatogenesis by developing the first knockout mouse model for this gene. Constitutive deletion of Uxt is embryonic lethal, while conditional knockout in the male germline results in a Sertoli cell-only phenotype during the first wave of spermatogenesis that does not recover in the adult. This phenotype begins to manifest between 6 and 7 days post-partum, just before meiotic entry. Gene expression analysis revealed that Uxt deletion downregulates the transcription of genes governing SSC self-renewal, differentiation, and meiosis, consistent with its previously defined role as a transcriptional co-factor. Our study has revealed the first in vivo function for UXT in the mammalian germline as a regulator of distinct transcriptional programs in SSCs and differentiating spermatogonia.

Genome-wide impact of ART-27 loss on androgen-regulated transcription in prostate cancer cells

Project description:The androgen receptor (AR) directs diverse biological processes through interaction with coregulators such as androgen receptor trapped clone-27 (ART-27). The impact of ART-27 on genome-wide transcription was examined. The studies indicate that loss of ART-27 enhances expression of many androgen-regulated genes, suggesting that ART-27 inhibits gene expression. Surprisingly, classes of genes that are upregulated upon ART-27 depletion include regulators of DNA damage checkpoint and cell cycle progression, suggesting that ART-27 functions to keep expression levels of these genes low. EZH1/SUZ12 complex positively regulates the transcription of NF-κB target genes via interaction with UXT

Project description:EZH1 is one of polycomb group genes which positively regulates transcription in the genome-wide scale. However, the underlying mechanisms still remain elusive. Here we report that EZH1 physically interacts with UXT, one small chaperon-like transcription co-activator of NF-κB. UXT specifically interacts with EZH1 and SUZ12, but not EED or EZH2. Similar to UXT, RNA interference of EZH1 and SUZ12 in the cell impairs the transcriptional activation of NF-κB target genes after TNFα treatment, and increases the induced cell death. Then RNA-Sequencing analysis was used to analysis the transcriptome in HCT116 cells after EZH1 or UXT knockdown. EZH1 or UXT deficiency nearly impaired the induced expression of all the genes by TNFα. ChIP-Sequencing was used to analysis the H3K27me1, H3K27me2 and H3K27me3 levels in HCT116 cells after EZH1 or UXT knockdown. However, the results show that H3K27 mono-, di- and trimethylation on NF-κB target genes are not affected with EZH1 or UXT deficiency. EZH1 does not affect the translocation of RELA/p65 from cytosol to nuclear either. Instead, EZH1 regulates the recruitment of RELA/p65 and RNA POLII to target genes. Taken together, our study demonstrates EZH1 as a positive regulator for NF-κB signaling and reveals the underlying mechanism how EZH1 and UXT work together in transcription regulation.

Experiment Overall Design: Steroid-deprived LNCaP cells were transfected with control or ART-27 siRNA and stimulated with ethanol vehicle or 10 nM R1881 for 18 hrs. 8 samples, 4 conditions, 2 replicates per condition.

Project description:Purpose: Probe the transcriptome-wide changes in the expression pattern between WT and Sertoli-specific Upf2 KO testes Methods: Total RNA were extracted from WT and Sertoli-specific Upf2 KO testes in triplicates and subject to deep-sequencing in Ion Torrent seq platform. Results: Using an optimized data analysis workflow, we mapped about 30 million sequence reads per sample to the mouse genome (build mm9) and identified 16,014 transcripts in the retinas of WT and Nrl−/− mice with BWA workflow and 34,115 transcripts with TopHat workflow. RNA-seq data confirmed stable expression of 25 known housekeeping genes, and 12 of these were validated with qRT–PCR. RNA-seq data had a linear relationship with qRT–PCR for more than four orders of magnitude and a goodness of fit (R2) of 0.8798. Approximately 10% of the transcripts showed differential expression between the WT and Nrl−/− retina, with a fold change ≥1.5 and p value <0.05. Altered expression of 25 genes was confirmed with qRT–PCR, demonstrating the high degree of sensitivity of the RNA-seq method. Hierarchical clustering of differentially expressed genes uncovered several as yet uncharacterized genes that may contribute to retinal function. Data analysis with BWA and TopHat workflows revealed a significant overlap yet provided complementary insights in transcriptome profiling. Conclusions: Our study represents the first detailed analysis of Upf2-mediated NMD pathway in Sertoli cell development Testis mRNA profiling was generated from postnatal day 4 WT and Amh-cKO (Sertoli specific Upf2 KO) testes, in triplicates.
