Taz protects aged hematopoietic stem cells from exhaustion [scATAC-seq]

ABSTRACT: We report here the analysis of young and aged hematopoietic stem and progenitor cells (HSPCs) by transcriptional profiling (bulk RNA-Seq, CITE-Seq) and chromatin profiling (ATAC-Seq, scATAC-Seq). We use here a Clca3a1 as a surface marker to further fractionate HSPCs. HSPCs were sorted by flow cytometry. LT-HSCs were fractionated into a Clca3a1 high or low population using a monoclonal antibody (10.1.1) purchased from the Developmental Studies Hybridoma Bank - DSHB.

Project description:We report here the analysis of young and aged hematopoietic stem and progenitor cells (HSPCs) by transcriptional profiling (bulk RNA-Seq, CITE-Seq) and chromatin profiling (ATAC-Seq, scATAC-Seq). We use here a Clca3a1 as a surface marker to further fractionate HSPCs. HSPCs were sorted by flow cytometry. Where indicated, LT-HSCs were further fractionated into a Clca3a1 high or low population using a monoclonal antibody (10.1.1) purchased from the Developmental Studies Hybridoma Bank - DSHB. We report here the analysis of old LSK cells after Taz S89A overexpression. LSK cells were sorted by flow cytometry. The cells were infected in vitro with the indicated constructs and subjected to RNA-Seq analysis. We report here the analysis of BM-HPC#5 cells after PU1 knockdown. BM-HPC#5 cells with the indicated constructs were subjected to RNA-Seq analysis.

Project description:We report here the analysis of young and aged hematopoietic stem and progenitor cells (HSPCs) by transcriptional profiling (bulk RNA-Seq, CITE-Seq) and chromatin profiling (ATAC-Seq, scATAC-Seq). We use here a Clca3a1 as a surface marker to further fractionate HSPCs. Old (Clca3a1_high) hematopoietic stem cells (HSCs) were isolated by flow cytometry, transduced ex vivo with different shRNA constructs (shRen, shTaz_Seq1, shTaz_Seq2) and transplanted into lethally irradiated mice. Four months after transplantation, transduced (GFP+)HSPCs were isolated by flow cytometry and subsequently analyzed by low input RNA-Seq. Per sample two mice were pooled in order to obtain sufficient RNA for library prep.

Young hematopoietic stem cells (HSCs) were isolated by flow cytometry, transduced ex vivo with different shRNA constructs (shRen, shPU1 No1, shPU1 No2) and transplanted into lethally irradiated mice. Two months after transplantation, transduced (GFP+)HSPCs were isolated by flow cytometry. The different samples were pooled and the shRNA per cell was identified by a specific dialout PCR (amplifying the mirE shRNA construct together with the 10x cell barcode) to link the cell barcodes with the the different shRNA constructs. Here mirE_R1 contains the UMI and the cell barcode whereas mirE_R2 contains the shRNA sequence.

Project description:Quantitation of polyA mRNA levels in subpopulations of the HexVenus reporter (clone HV5.1) mouse ES cell line growing under self-renewing conditions. Subpopulations were identified and isolated based on the expression of the ES cell surface marker SSEA 1 and the expression of the venus protein. At approximately 70% confluence, cells were trypsinised, resuspended in FACs buffer (10%FCS in PBS) and incubated with a mouse monoclonal antibody to SSEA 1 (MC-480, Developmental Hybridoma Studies Bank, University of Iowa). Cells were then incubated with an Alexa-647 conjugated anti-mouse IgM antibody (Invitrogen) and subpopulations were fractionated by flow cytometry. The aim was to identify genes which are differentially expressed between FACS-sorted HV-S+ and HV+S+ primed mESC populations.

Subpopulations were identified and isolated based on the expression of the ES cell surface marker SSEA 1 and the expression of the venus protein. At approximately 70% confluence, cells were trypsinised, resuspended in FACs buffer (10%FCS in PBS) and incubated with a mouse monoclonal antibody to SSEA 1 (MC-480, Developmental Hybridoma Studies Bank, University of Iowa). Cells were then incubated with an Alexa-647 conjugated anti-mouse IgM antibody (Invitrogen) and subpopulations were fractionated by flow cytometry prior to further processing specific to each method. The aim was to determine if differential gene expression between these populations is primarily mediated at the level of transcription and if these changes are concomitant with changes in chromatin state.

Proteomics after co-immunoprecipitation of myosin/MHC B/UNC-54 (with a Gly387Arg mutation) from C. elegans worms grown on nhl-1 or F40A3.6 RNAi compared to control RNAi

Project description:This project includes 20 samples after immunoprecipitation of C. elegans myosin heavy chain B (MHC B/UNC-54/F11C3.3, UniProt P02566 with a Gly387Arg mutation) in 4 replicates of 4 conditions. Lysates from a myosin-misfolding C. elegans strain (unc-54(e1301) with a Gly387Arg substitution in MHC B) grown on (A) control RNAi, (B) RNAi against nhl-1 (F54G8.4), (C) RNAi against F40A3.6, and (D) RNAi against nhl-1 and F40A3.6 together were used for immunoprecipitation. Samples from groups A, B, C and D were incubated over night at 4°C with 1 µg of a mouse monoclonal hybridoma antibody against MHC B (mAb 5-8 from the Developmental Studies Hybridoma Bank, DSHB), while 4 lysate samples from unc-54(e1301) worms on control RNAi (Z) were incubated WITHOUT antibody addition. The next day, co-immunoprecipitated proteins were collected on magnetic Dynabeads Protein A for 2 h at 4°C, washed, on-bead digested, and subjected to identification by mass spectrometry.

Single cell analyses and machine learning define hematopoietic progenitor and HSC-like cells derived from human PSCs

Project description:This dataset contains single cell RNAseq and CITE-seq of human hematopoietic progenitors differentiated in vitro from hiPSCs. We provide processed files corresponding to counts and metadata for the RNA-seq and the CITE-seq. For the RNA-seq dataset suspension CD235a-CD43+live cells collected at day 13 of differentiation were analysed. For the CITE-seq dataset, suspension CD235a-live cells and adherent CD31+ and CD31- were analysed. ADT tags for membrane markers are also contained in the dataset.
