Effects of cigarette smoke on the human airway epithelial cell transcriptome

Project description:A number of studies have shown that cigarette smoking produces a field defect, such that genetic mutations induced by smoking occur throughout the lung and its intra and extra-pulmonary airways. Based on this concept, we have begun this study, which has as its goal the definition of the normal airway transcriptome, an analysis of how that transcriptome is affected by cigarette smoke, and to explore the reversibility of altered gene expression when smoking has been discontinued. We have obtained brushings from intra-pulmonary airways (the right upper lobe carina) and scrapings from the buccal mucosa, from normal smoking and non-smoking volunteers (including 34 Current Smokers, 23 Never Smokers and 18 Former Smokers). RNA was isolated from these samples and gene expression profiles from intra-pulmonary airway epithelial cells were analyzed using Affymetrix U133A human gene expression arrays. Spatial transcriptomics (Visium, 10x Genomics) data for human Idiopathic Pulmonary Fibrosis (IPF) and control lung tissue

Project description:Visium (10x Genomics) spatially resolved transcriptomics data generated from normal and Idiopathic Pulmonary Fibrosis (IPF) lung parenchyma tissues collected from human donors. The fresh-frozen tissues that were analyzed were from four healthy control (HC) subjects and from four IPF patients. For each IPF patient, three different tissues were selected representing areas of mild (“B1”), moderate (“B2\") or severe (“B3”) fibrosis within the same donor, as determined by histological inspection of Hematoxylin and Eosin (H&E)-stained samples. Data from a total of 25 tissue sections, from 16 unique lung tissue blocks. The lung tissues were collected post-mortem (HC donors) or during lung transplant/resection (IPF patients) after obtaining informed consent. The study protocols were approved by the local human research ethics committee (HC: Lund, permit number Dnr 2016/317; IPF: Gothenburg, permit number 1026-15) and the samples are anonymized and cannot/should not be traced back to individual donors.

Transcription profiling of human lung tissue from severe emphysema versus normal or mild emphysema human patients

Project description:Comparison of severely emphysematous tissue removed at lung volume reduction surgery to that of normal or mildly emphysematous lung tissue resected from smokers with nodules suspicious for lung cancer. Data obtained from the 18 patients with severe emphysema and 12 patients with mild/no emphysema. Research may provide insights into the pathogenetic mechanisms involved in chronic obstructive pulmonary disease (COPD).

Proteomics and Metabolomics based analysis of Metabolic changes in a swine model of Pulmonary Hypertension

Project description:Pulmonary vein stenosis (PVS) is a rare type of Pulmonary Hypertension (PH), which impacts the flow and pressure within the lung tissue and vasculature resulting in endothelial dysfunction and metabolic changes. We used a pig model in order to mimic PH post PVS using pulmonary vein banding (PVB) of the lower lobes for 12 weeks to investigate the alteration of pressure and flow which provides an impetus for development of PH. In order to develop site-specific therapies, our current study aimed to employ proteomics and metabolomics on both the upper and lower lobes of the pig lung to identify compartment-specific metabolic alterations.

Project description:Idiopathic pulmonary arterial hypertension (iPAH) is a fatal disease that is associated with increased vascular resistance due to sustained contraction and enhanced proliferation of pulmonary vascular cells. The current treatment however is still not satisfactory. A better understanding of the involved molecular mechanisms may lead to new therapeutical strategies. Pulmonary arterial walls of healthy human lung tissue and of iPAH lungs were laser-microdissected. The extracted RNA was pooled and subjected to SMART-based RNA preamplification and fluorescence labeling. Gene expressions between iPAH and donors were compared using dual-channel microarrays.
