Proteomic survey for search of biomarkers of colon tumors

Project description:To the search of new colon tumor biomarkers in the transition from normal colon (NC) mucosa to adenoma (AD) and adenocarcinoma (AC), we integrated microarray data with the results of a high-throughput proteomic workflow. In proteomic study, we used a modified isoelectric focusing protocol on strips with an immobilized pH gradient to separate peptides labeled with iTRAQ (isobaric tags for relative and absolute quantitation) tags followed by liquid chromatography–tandem mass spectrometry analysis.

Project description:DNA methylation, at CpG islands and promoters, is often inversely correlated with gene expression. We used expression microarrays to determine the relationship between DNA methylation and gene expression in 5 normal prefrontal cortex samples and 5 normal liver samples from the same individuals as well as between 4 colon tumor and matched normal colon mucosa (from the same individuals). Experiment Overall Design: We isolated RNA from pre-frontal cortex and liver tissue from 5 individuals for which we have genome-wide DNA methylation data and hybridized to Affymetrix gene expression microarrays. Similarly, we isolated RNA from 4 tumor and matched normal colon samples that we have genome-wide DNA methylation data..<br><br>This experiment was reloaded in November 2010 after additional curation.

Transcription profiling of rat colon tumors induced by DMH

Project description:344 rats were treated twice, one week apart, with subcutaneous injections of 1,2-dimethylhydrazine (150 mg/kg x 2). Thirty-two weeks after the first DMH injection, rats were sacrificed and colonic tumours (T) and normal colon mucosa (NM) harvested and stored in RNAlater. Genomic DNA was extracted from ten samples of paired T and NM and hybridized on Agilent Rat Genome CGH Microarray 2x105K.

Samples were obtained from patients, including primary colon cancer, polyps, metastases, and matched normal mucosa (obtained from the margins of the resection). The RNA was extracted from tissue samples obtained from resections and hybridized to Affymetrix HG-U133 arrays. RNA expression data was also obtained for a few cell lines.
