Long non-coding RNAs associated with mitogen-activated protein kinase in pancreatic cancer cells.

ABSTRACT: To investigate the long non-coding RNAs associated with mitogen-activated protein kinase in human pancreatic cancer, we isolated total RNA from three pancreatic cancer cell lines (MIAPaCa-2, AsPC-1, PCI-35) with or without 24h treatment of MAP2K inhibitor (U0126). Total transcriptome sequencing analysis was performed in total 6 samples, and then we listed lncRNAs from the raw data.

Project description:We performed a transcriptome analysis to determine what genes were altered in expression when U0126, MAP2K inhibitor, was administered to cells of human pancreatic cancer cell lines. Five genes including ETV5, ETV4, COL13A1, HIST1H4L/H4C13, and WDR62 were found to be particularly downregulated by the inhibition of MAPK pathway, meaning that these genes were preferentially upregulated by the active MAPK. The expression of ETV5 was most modulated, suggesting that ETV5 is strongly associated with the MAPK activity and may play a role in human pancreatic cancer.

Expression data of MIAPaCa-2 cells transfected with NDRG1

Project description:NDRG1 functions as a metastasis suppressor in pancreatic and other cancers. To determine the molecular function of NDRG1 in MIAPaCa-2 pancreatic cancer cells, we performed a whole genome gene array analysis on these cells stably transfected with NDRG1 when compared to empty vector-transfected controls. The differentially expressed genes indetified in this microarray may represent potential molecular targets of NDRG1 in pancreatic cancer. Two separate RNA extracts of MIAPaCa-2 vector control and NDRG1 transfected cells were collected and hybridised to Affymetrix Human Genome U133 Plus 2.0 chips.

Project description:IGFBP2 has been shown to act as an oncogene augmenting tumor progression in a number of malignancies. We sought to investigate role of IGFBP2 and its related pathways in PDAC. Gene expression profiling were used to reveal the key signaling pathways. Microarray experiments in IGFBP2-overexpressing AsPc-1 cells were carried out.Transcriptional profiling of human pancreatic cancer cells AsPc-1 comparing empty vector transfected control AsPc-1 cells with AsPc-1 cells transfected with pcDNA3.1-IGFBP2. We performed cDNA microarray analysis to compare IGFBP2 stably expressing cell line originating from AsPc-1 with empty vector control cells. AsPC-1 clones transfected with empty vector were placed in the reference channel in hybridization.

Effect of persistent ER stress on gene expression of pancreatic ductal adenocarcinoma cell AsPC1

Project description:To investigate the changes of gene expression in pancreatic ductal adenocarcinoma cells under persistent endoplasmic reticulum stress, we treated AsPC-1 cells with 30 nM thapsigargin (Tg) for more than 14 days (designated as AsPC-1-Tg). To investigate whether the effects of persistent ER stress on gene expression is permanent or reversible, we cultured AsPC-1-Tg cells in a medium without Tg (designated as AsPC-1-Tg-Re) for 4 days. In this study, we then performed gene expression profiling analysis using data obtained from high-throughput RNA-seq (include mRNA, lncRNA, circRNA and miRNA) of AsPC-1 (WT), AsPC-1-Tg (TG) and AsPC-1-Tg-Re (RE) cells. Three biological replicates of each sample were used for RNA-seq.

An Invasive Gene Expression Signature in Pancreas Cancer

Project description:Gene expression profiling has demonstrated clinical utility as a predictive tool in clinical oncology. We have identified genes associated with invasion of pancreatic cancer, and with potential for identifying early recurrence. We used Affymetrix Human U133 Plus 2.0 microarrays to identify specific predictive profiles in pancreatic cancer, and the evolution of gene expression. We identified distinct classes of up-regulated genes during this process. Primary and metastatic pancreatic cancer cell lines (BxPC-3 and AsPC-1), were stimulated with with phorbol-12-myristate 13-acetate (PMA), a known inducer of invasion. Affymetrix gene expression microarray analysis was performed, comparing PMA stimulated BxPC-3 and AsPC-1 gene expression to unstimulated controls, and also PMA stimulated BxPC-3 verses stimulated AsPC-1 cell lines. Differential gene expression was identified using ArrayAssist bioinformatics software. Gene expression changes were confirmed using quantitative reverse transcription polymerase chain reaction (qRT-PCR) (Assays-on-demand, Taqman, ABI systems). Pathway Assist and GOstat were used to identify pathway and gene ontology changes.
