Project description:The generation of new naive T-cells is dependent on thymic output, but in adults the naive T-cell pool is primarily maintained by peripheral proliferation. Naive T-cells have long been regarded as relatively quiescent cells but recently it was shown that IL-8 production is a signatory effector function of naïve T-cells, at least in newborns. With human aging naïve CD4 T-cell numbers decline but it is not clear whether this is accompanied by (functional) differentiation of naïve T-cells and loss of true naivety. Using a unique cohort of children and adolescents who underwent neonatal thymectomy, we demonstrate that the naive CD4 T-cell compartment in healthy humans is functionally heterogeneous and that this functional diversity is lost after neonatal thymectomy. Thymic regeneration later in life resulted in functional restoration of the naïve T-cell compartment. These data shed further light on functional differentiation within the naive T-cell compartment and the importance of the thymus in naive T-cell homeostasis.

RNA-seq of chemically reset human naive pluripotent stem cells

Project description:A simple method is presented to reset human pluripotent cells to a naive state via transient histone deacetylase inhibition and maintenance in chemically-defined naive stem cell culture media. Cells can be reset without transgenes and expanded continuously either on feeders or alternative substrates in feeder-free conditions. Multiple cell lines of varying origin were reset and characterised in parallel with conventionally cultured counterparts.

Project description:Purpose: The goal of this study is to characterise cortical (cTECs) and medullary (mTECs) epithelial cells of the human thymus. Methods: FACS-isolation protocol to separate 4 different epithelial cells populations from total dissociation of human thymus that is negative for hCD45 and either positive for EPCAM or CD205, then loaded into the 10x Genomics Chromium Platform, and sequenced using Illumina HiSeq 4000. Conclusions: Our study identified and characterised human thymic stem/progenitors cells, as well as identified new specialised cell clusters in each of the two compartments

Trappc1 is essential for naive T cell survival

Project description:T lymphocytes are pivotal in adaptive immunity. The role of trafficking protein particle complex (TRAPPC) in regulating T cell development and homeostasis are unknown. Using CD4cre-Trappc1flox/flox (Trappc1 cKO) mice, we found that Trappc1 deficiency in T cells significantly decreased cell number of naïve T cells in the periphery, whereas thymic T cell development in Trappc1 cKO mice was identical as in WT mice. In the culture assays and mouse models with adoptive transfer of the sorted WT (CD45.1+CD45.2+) and Trappc1 cKO naive T cells (CD45.2+) to CD45.1+ syngeneic mice, Trappc1-deficienct naive T cells showed significantly reduced survival ability compared with WT cells. RNA-seq and molecular studies showed that Trappc1 deficiency in naive T cells reduced protein transport from the endoplasmic reticulum to Golgi apparatus, enhanced unfolded protein responses, increased P53 transcription, intracellular Ca2+, Atf4-CHOP, oxidative phosphorylation and lipid peroxide accumulation, and subsequently led to ferroptosis.

Project description:We sought to investigate the extent of genetic and antigen-driven predetermination of antibody repertoires throughout B-cell development (pre-B cells, naive B cells, plasma cells). To this end, we used (i) an inbred model organism (mouse, C57BL/6J) to quantify genetic predetermination and (ii) cohort-stratification (4 cohorts: 1 untreated, 3 antigen-immunized) to quantify antigen-driven predetermination. To ensure generalizability of our research, we additionally sequenced naive B cells from Balb/c and pet shop mice.

Project description:This model is built by COPASI 4.24(Build197), based on paper: A mathematical model of the effects of aging on naive T-cell population and diversity Authors: Stephanie Lewkiewicz, Yao-li Chuang, Tom Chou Abstract: The human adaptive immune response is known to weaken in advanced age, resulting in increased severity of pathogen-born illness, poor vaccine efficacy, and a higher prevalence of cancer in the elderly. Age-related erosion of the T cell compartment has been implicated as a likely cause, but the underlying mechanisms driving this immunosenescence have not been quantitatively modeled and systematically analyzed. T cell receptor diversity, or the extent of pathogen-derived antigen responsiveness of the T cell pool, is known to diminish with age, but inherent experimental difficulties preclude accurate analysis on the full organismal level. In this paper, we formulate a mechanistic mathematical model of T cell population dynamics on the immunoclonal subpopulation level, which provides quantitative estimates of diversity. We define different estimates for diversity that depend on the individual number of cells in a specific immunoclone. We show that diversity decreases with age primarily due to diminished thymic output of new T cells and the resulting overall loss of small immunoclones.
