Gene expression profiles of NIH3T3 influenced by MARVELD1

ABSTRACT: To investigate biological function of MARVELD1, we have employed whole genome microarray expression profiling as a platform to analyze gene expression alternation influenced by MARVELD1. MARVELD1 stably transfected NIH3T3 and control vector cells were used to compare their gene expression profiling.

Total RNA from MARVELD1 overexpressing NIH3T3 cells and control cells were extracted to analyze their gene expression profiles by using mouse whole genome expression microarray.

Whole Transcriptome analysis of Aurintricarboxylic acid treated NIH3T3 cells

Project description:Aurintricarboxylic acid (ATA) was identified as a potent inhibitor of the TAZ/TEAD transcriptional complex via a Alpha-LISA screen. We have previously demonstrated that a hyperfunctional form of TAZ, TAZ-CAMTA1, is sufficient to induce the development of a rare vascular sarcoma, Epithelioid Hemangioendothelioma. We have demonstrated that TAZ-CAMTA1 can similarly transform NIH3T3 cells to yield anchorage independent growth in vitro and this action requires the formation of a TAZ-CAMTA1/TEAD complex. To identify if ATA is able to inhibit the transcriptional action TAZ-CAMTA1/TEAD complex, whole transcriptomic analysis was performed on TAZ-CAMTA1 stably transfected NIH3T3 cells with or without ATA.

Phactr1/PP1 phosphatase substrates in mouse NIH3T3 fibroblasts

Project description:It was previously shown that expression of an activated Phactr1 mutant (Phactr1XXX) that constitutively forms the Phactr1/PP1 phosphatase holoenzyme, induces F-actin rearrangements in NIH3T3 fibroblasts. Expression of the Phactr1 PP1-binding domain (C-terminal) alone is also sufficient to induce such cytoskeletal changes. In contrast, expression of Phactr1XXXC derivative, which lacks the PP1 binding sequences does not result in alteration of cytoskeletal morphology (Wiezlak et al., 2012). These observations suggest that Phactr1/PP1 dephosphorylates target proteins involved in cytoskeletal dynamics. To identify potential Phactr1/PP1 substrates, we used differential SILAC phosphoproteomics in NIH3T3 cells inducibly expressing Phactr1XXX, Phactr1XXXC constructs or vector alone. Over 3000 phosphorylation sites were quantified, among which we determined Phactr1/PP1 target dephosphorylation sites by comparative analysis.

Analysis on the transcriptomic changes by LINE-1 overexpression with CRISPRa in NIH3T3 cells

Project description:We report the transcriptomic changes caused by activation of a class of endogenous retroelements long interspersed nuclear elements-1 (LINE-1) by CRISPR activation module. Using lentiviruses, we generated dCas9-CRISPR activator-stably expressing NIH3T3 cells and transfected the sgRNA plasmid targeting the promoter sequence of evolutionally young LINE-1 family (Tf family). RNA was extracted from those cells, sequenced, and analyzed for transcriptome of both cellular genes as well as retroelements expression. The results showed significant upregulation of anti-viral genes and interferon stimulated genes as well as many genes related to cellular homeostasis. This is the first detailed transcriptomic analysis of gene expression perturbation in the cells in which LINE-1 is directly targeted via its promoter and upregulated.
