ChIP-chip of DSB factors in the presence and absence of S phase checkpoint induction

Project description:ChIP-chip was used to compare DSB factor localization in wild-type and checkpoint mutant strains under S phase checkpoint inducing and uninducing conditions. We analyzed the DNA binding of factors associated with meiotic DNA replication and DSB formation by chromatin immunoprecipitation (ChIP), including; the replicative helicase Mcm2-7 and the meiotic DSB factors Mer2, Rec114 and Mre11. Immunoprecipitated and input DNA samples were differentially labeled and cohybridized to a single microarray. We have included 2-3 biological replicates of each experiment, including one dye swap experiment.

Immunoprecipitation of p97 from X.laevis S-phase chromatin

Project description:Complex cellular processes are driven by the regulated assembly and disassembly of large multi-protein complexes. In eukaryotic DNA replication, whilst we are beginning to understand the molecular mechanism for assembly of the replication machinery (replisome), we still know little about the regulation of its disassembly at replication termination. Over recent years, the first elements of this process emerged: the replicative helicase at the heart of the replisome is polyubiquitylated prior to unloading and that this unloading requires p97 segregase activity. Two different E3 ubiquitin ligases are now known to ubiquitylate the helicase under different conditions: Cul2Lrr1 and TRAIP. To understand how p97 is targeted to the terminated replisome, we immunoprecipitated p97 from chromatin replicating in Xenopus laevis egg extract. We have found a p97 cofactor, Ubxn7, which can interact with active Cul2Lrr1 and with p97, facilitating efficient recognition and processing of terminated helicases ubiquitylated by Cul2.

Genome-wide binding of replication initiation proteins in Bacillus subtilis

Project description:Initiation of DNA replication requires binding of the initiator protein, DnaA, to specific binding sites in the chromosomal origin of replication, oriC. In low G+C Gram-positive bacteria, the primosomal proteins DnaD and DnaB, in conjunction with loader ATPase DnaI, load the replicative helicase at oriC, and this depends on DnaA. DnaD and DnaB are also required to load the replicative helicase outside of oriC during replication restart, in a DnaA-independent manner. DnaA also binds to many sites around the chromosome, outside of oriC, and acts as a transcription factor at several of these. Using chromatin immunoprecipitation, we found that DnaD and DnaB, but not the replicative helicase, are associated with many of the chromosomal regions bound by DnaA in vivo in Bacillus subtilis. This association was dependent on DnaA and the order of recruitment was the same as that at oriC, but was independent of a functional oriC. The presence of DnaD and DnaB at the secondary (non-oriC) targets of DnaA in the absence of helicase loading indicates a possible role for DnaD and DnaB in modulating the activity of DnaA. The genome-wide binding profiles of DnaA, DnaD, DnaB and DnaC were determined. Binding profiles were determined in exponentially growing cells with and without HPUra treatment. Three biological replicates were analyzed per protein/treatment (one per array). Enrichment in immunoprecipitated samples versus total genomic DNA were determined.

Protein recruitment on chromatin in the presence or absence of Plk1

Project description:Polo-like kinase 1 (Plk1) is an important protein kinase for checkpoint recovery and adaptation in response to DNA damage and replication stress. However, although Plk1 is present in S phase, little is known about its localization and function during unperturbed DNA replication. Here we used a previously described Chromatin Mass spectrometry (Chromass) protocol (Project PXD000490) to compare the protein recruitment on chromatin in Xenopus egg extracts during unperturbed DNA replication in the presence or after Plk1 depletion from the extract.

Oenothera effect on senescent NDHF

Project description:Accumulation of senescent dermal fibroblasts drives skin aging, impairing the integrity of the extracellular matrix (ECM) and the function of neighbouring cells. One of strategies to manipulate cell senescence include the reactivation of proliferation. Here, a data independent mass spectrometry based proteomic approach has been used to evaluate the effect of an hydrophilic Oenothera biennis cell culture extract (ObHEx) on senescent human dermal fibroblasts. It has been shown that the extract was able to affect the levels of 18 proteins which cluster together and point to mitosis pathways. Indeed the treatment with ObHEx increase the expression of CDK1, replicative helicase complex (MCM2, MCM3, MCM4, MCM5, MCM6, MCM7), condensin I complex (NCAPD2, NCAPH, NCAPG, SMC4, SMC2) and other proteins related to kinetochore (KNTC1, NUF2, TRIP13). This strongly suggests that ObHEx could restore the proliferation of senescent fibroblasts.
