Global gene expression in P. pastoris during mitotic and meiotic growth, with and without meiotic regulator Ndt80

ABSTRACT: The purpose of this experiment was to identify the genes with increased expression during sporulation in wild-type P. pastoris, and during sporulation in cells with Ndt80 deleted. Cells were grown unti log-phase in YPD or in sporulation media (0.5% sodium acetate, 1% potassium chloride, 1% glucose, 2% agar plates ) for 30 hours. Each experiment was repeated three times and sequenced on an Illumina HiSeq 4000

Project description:The purpose of this experiment was to identify the genes bound by Ndt80 in S. cerevisiae when constitutively expressed, for the native Ndt80 as well as a heterologous Ndt80 from Pichia pastoris. For the ChIPs on the native Ndt80s, Ndt80 was tagged with c-myc; for the heterologous ChIP P. pastoris Ndt80 was integrated into the S. cerevisiae genome and tagged with c-myc. In both cases, the native Ndt80 promoter was also replaced with an A. gossypii Gal1 promoter and the protein was immunoprecipitated with a c-myc antibody. Cells were grown overnight in SRaffinose until log-phase, then in SRaffinose + 1.7% Galactose for 5 hours. Each experiment was repeated twice and sequenced on an Illumina HiSeq 4000.

Proteomic analysis of Pichia pastoris GS115

Project description:Pichia pastoris GS115 was cultured in YPD medium and protein were extracted and separated on SDS-PAGE followed by in-gel trypsin digestion. Protein were also digested in-solution using trypsin and fractionated using SCX and bRPLC. A total of 101 peptide fractions were analyzed on LTQ-Orbitrap Velos mass spectrometer. The raw data was searched using Mascot, Sequest and MS Amanda search algorithms against P. pastorisGS115 NCBI RefSeq database through Proteome Discoverer software suite.

Project description:The goal of this experiment is to confirm whether Ctf19c mutants affect Zip1 localisation during meiotic prophase. To do so, diploid S. cerevisiae SK1 cells were constructed containing ndt80-d to arrest cells in prophase. Cells were allowed to sporulate in sporulation media for 5 hours after which formaldehyde was added to the cultures and cells were fixed for 2hr. Samples were then processed according to the standard lab ChIP-Seq protocol (with 3 times 30cycles of 30sec of sonication) Diploid S. cerevisiae SK1 cells were constructed containing ndt80-d to arrest cells in prophase. Cells were allowed to sporulate in sporulation media for 5 hours after which formaldehyde was added to the cultures and cells were fixed for 2hr. Samples were then processed according to the standard lab ChIP-Seq protocol (with 3 times 30cycles of 30sec of sonication)
