Determination of Lsd1 function in C2C12 myoblast cells by global transcriptome analysis

ABSTRACT: First, we aimed to identify genes whose transcript levels change at the onset of myogenic versus adipogenic differentiation of muscle precursors. We therefore compared RNA-seq results obtained from C2C12 cells differentiated for 1 day in myogenic and adipogenic medium. Out of these genes, we wanted to determine those whose expression was affected by altered Lsd1 levels. To this end, we performed RNA-seq in C2C12 cells upon LSD1 overexpression and Lsd1 knock-down in adipogenic medium and compared them to corresponding control cells.

Project description:Purpose: The aim of this study is to identify the Lsd1 genome binding profile in myoblast C2C12 cells during myogenic and adipogenic differentiation. ChIP-seq libraries were prepared, sequenced using the standard Illumina protocol (HiSeq2000, single read, 50 bp v3), and mapped to the mouse mm10 reference genome by Bowtie. Data were further analyzed using the peak finding algorithm MACS 1.4.2. Homer software was used to annotate peaks, and all peaks with false discovery rate less than 1 % were included.

Project description:We newly identified skeletal muscle differentiation-associated miRNAs by comparing miRNA expression profile between C2C12 cell and Wnt4-overexpressing C2C12 cell. miR-487b, miR-3963 and miR-6412 are significantly down-regulated in differentiating C2C12 cells, and transfection of their mimics resulted in reduced expression of myogenic differentiation markers including Troponin T, myosin heavy chain fast and slow type.

Specific and redundant roles of TEAD transcription factors in C2C12 cell and primary myoblast differentiation (RNA-Seq)

Project description:Defining the function of TEAD transcription factors in myogenic differentiation has proved elusive due to overlapping expression and functional redundancy. Here, we show that siRNA silencing of either Tead1, Tead2 or Tead4 did not effect differentiation of primary myoblasts (PMs) while their simultaneous knockdown strongly impaired differentiation. In contrast in C2C12 cells, silencing of Tead1 or Tead4 impaired differentiation showing a differential requirement for these factors in PMs and C2C12 cells that involved both differential regulation of their expression and intracellular localisation. Through integration of Tead1 and Tead4 ChIP-seq with chromatin modifications, we identify active enhancers associated with genes activated during C2C12 cell differentiation that are bound by combinations of Tead4, Myod1 or Myog and show a signature of frequently co-occuring motifs. We show that distinct but overlapping sets of genes are deregulated by Tead silencing in C2C12 cells and PMs therefore describing for the first time in a comprehensive manner the specific and redundant regulatory roles of Tead factors in myogenic differentiation. We also performed ChIP-seq from mouse muscle in vivo identifying a set of highly transcribed muscle cell-identity genes and revealing that Tead4 binds a distinct repertoire of sites in C2C12 cells and muscle.

Gene Expression Profiling of siRNA Knockdown and overexpression of SMYD3 in C2C12

Project description:Members of the SMYD family of Histone Lysine Methyltransferases, including SMYD3, were shown to be involved in both cardiac and skeletal myogenesis. Currently, very little is known about their mechanisms of action and their potential target genes. To study the cellular and molecular function of SMYD3 in skeletal muscle differentiation, we used loss and gain of function approaches in C2C12 myoblasts. We used RNA sequencing (RNA-seq) to generate gene expression profiling during myogenic differentiation under SMYD3 transient knockdown by siRNAs or SMYD3 stable overexpression in C2C12. We identified multiple genes whose expression is significantly affected by Smyd3 levels, among them the key myogenic regulatory factor (MRF) Myogenin.
