Project description:Untargeted metabolomics analysis of in vitro headspace volatiles from 81 Pseudomonas aeruginosa bacterial isolates from individuals with cystic fibrosis. Headspace volatiles were collected using solid-phase microextraction (SPME) (in triplicate) and comprehensive two-dimensional gas chromatography and time-of-flight mass spectrometry (GCxGC-TOFMS). 15 replicates of un-inoculated media were prepared and analyzed in parallel, for a total of 258 samples.

Volatile short-chain fatty acids analysis.
Approximately 50 mg of sample were placed in 2 ml borosilicate vials capped with a screw cap with silicone septum. The capped vials were stored at -20 C and thawed immediately prior to analysis. The GC-MS analysis was carried out using the Agilent 7200 GC/QTOF equipped with robotic sampler system. The volatiles from the sample were extracted from headspace using Polydimethylsiloxane/Divinylbenzene (PDMS/DVB) df 65 um Solid Phase Microextraction Fiber (SPME) for 30 minutes at 50 C. The fiber was then inserted into the injector equipped with Merlin septum heated to 250 C and the adsorbed compounds were desorbed for 1 minute.

Project description:Introduction: In vitro cultivation of staphylococci is fundamental to both clinical and research microbiology, and selection of growth medium will substantially influence staph growth rates, genetic integrity, pathogenicity, and metabolic capacity. Few studies, to-date, have investigated how the differences in rich media can influence the volatilome of cultivated bacteria. Objectives: The objective of this study was to determine the influence of rich media composition on the chemical characteristics of the volatilomes of Staphylococcus aureus and S. epidermidis. Methods: S. aureus (ATCC 12600) and S. epidermidis (ATCC 12228) were cultured in triplicate in four rich complex media (BHI, LB, MHB, and TSB), and the volatile metabolites produced by each culture were analyzed using headspace solid-phase microextraction combined with comprehensive two-dimensional gas chromatography – time-of-flight mass spectrometry (HS-SPME-GC×GC-TOFMS). Results: When comparing the chemical compositions of the staph volatilomes produced in each medium, we observed few differences when the presence versus absence of volatiles were compared. However, when the relative abundances of volatiles were included in the analyses, we observed that culturing staph in media containing free glucose (BHI and TSB) resulted in volatilomes dominated by acids and esters (67%). The low-glucose media (LB and MHB) produced ketones in greatest relative abundances, but the volatilome compositions in these two media were highly dissimilar. Conclusion: The staphylococcal volatilome is strongly influenced by the nutritional composition of the growth medium, especially the availability of free glucose, which is much more evident when the relative abundances of the volatiles are analyzed, compared to the presence versus absence.

How these effects are initiated and which mechanisms are enrolled is not yet understood. Obviously the plant can survive/live with the bacteria in the soil, which suggest the existance of a regulatory mechanism/network that provide the possibility for coexistance with the bacteria. To shed light on this regulatory mechanism/network we performed a microarray anlaysis of Arabidopsis thaliana co-cultivated with two different rhizobacteria strains. In this study we used the ATH1 GeneChip microarray to investigate the transcriptional response of 4 to 5 days old Arabidopsis thaliana seedlings at 6 h, 12 h and 24 h exposure to volatiles of the rhizobacteria Serratia plymuthica HRO-C48 or Stenotrophomonas maltophilia R3089. Seedlings from Arabidopsis thaliana were harvested at different time points at exposure to volatiles of two different strains of bacteria. Samples were taken at the start of the experiment (T0) and after 6, 12 and 24 hours (T6, T12, T24 respectively). Two biological replicates from pooled seedlings (from 5 plates, from the respective time points) were used for RNA extraction and hybridization on Affymetrix microarrays (ATH1 GeneChip; GEO accsession GPL198).

Project description:Preliminary data of volatiles from T. septentrionalis fungus gardens. Samples were obtained directly from their chambers maintained under laboratory. The samples correspond to an entire and healthy fungus garden and subcolonies of fungus garden inoculated with Trichoderma sp. A polydimethylsiloxane (PDMS) piece of approximately 1x2 cm was placed inside a fungus garden. Exposure of the SE was allowed for 3 h. Each sample was individually transferred to a clean 2 mL borosilicate vial using clean tweezers and capped with a crimp camp with silicone septum. The GC-MS analysis was carried out using the Agilent 7200 GC/QTOF equipped with robotic sampler system. The PDMS within each vial was heated for 20 minutes at 200 oC to desorb volatiles from the PDMS and 0.5 mL of headspace injected (injector temperature set at 250 oC) into the instrument with a headspace syringe heated to 145 oC. The GC parameters were set as it follows: starting temperature 45 oC; 50 oC/min oven ramp to 100 oC (hold of 0.1 min), 15 oC/min oven ramp to 300 oC (hold of 0.1 min), and 50 oC/min oven ramp to 320 oC to purge the column. The separation was conducted on HP-5MS column (30 m x 0.25mm x 0.25 um). The helium carrier gas was set to constant 1.2 mL/min flow and a splitless injection mode was applied. The scanned m/z range was 35-400 Th with the acquisition rate of 10 spectra/s.
