GNPS - Moorena bouillonii extracts

ABSTRACT: Field-collected and/or laboratory-cultured biomass of the tropical marine benthic filamentous cyanobacterium Moorena bouillonii. Originating from collection sites around Guam, Saipan (Commonwealth of the Northern Mariana Islands), Palmyra Atoll, Papua New Guinea, American Samoa, Kavaratti (Lakshadweep, India), the Paracel Islands (Xisha, China), the Solomon Islands, and the Red Sea (via Egypt). Crude extracts generated with 2:1 dichloromethane and methanol, concentrated and resuspended in acetonitrile, desalted across C18 SPE with acetonitrile. Samples were resuspended in LC-MS grade methanol containing 2uM sulfamethazine as internal standard. LC-MS/MS was performed in an UltiMate 3000 UPLC system (Thermo Scientific) using a Kinetex 1.7 um C18 reversed phase UHPLC column (50 X 2.1 mm) and Maxis Impact Q-TOF mass spectrometer (Bruker Daltonics) equipped with ESI source. Data was acquired in positive ion mode.

AtT 20 endogenous peptides - Improving the identification rate of endogenous peptides using electron transfer dissociation and collision-induced dissociation

Project description:We performed LC-MSMS analysis using both CID and ETD for the identification of endogenous peptides. Endogenous peptides were extracted from mouse AtT 20 cells by acidified methanol method and all large molecules including proteins were removed by centrifugation. The supernatant containing endogenous peptides was freeze-dried. For LC-MSMS analysis, extracted peptides were resuspended and injected to Ultimate 3000 HPLC system and analysed on LTQ Orbitrap XL mass spectrometer. A 60 min gradient from 2% acetonitrile to 50% acetonitrile, both containing 0.1% formic acid was used to separate peptides on C18 column.The LTQ-Orbitrap mass spectrometer was operated in data-dependent mode, automatically switching between MS and MS/MS acquisition for the three most abundant peaks in a given MS spectrum. A chosen precursor ion was first fragmented by CID and ETD. Data processing: The raw data files were processed with Proteome Discoverer 1.3. The CID and ETD spectra were then written to Mascot generic files. OMSSA (version 2.1.9) was used and b- and y- ions were selected for CID data, and c-, y- and z- ions were used for ETD. The spectra were searched by setting the parent ion mass accuracy to +/- 0.02 Da. For fragment ions, the mass tolerance was set to +/- 0.4 Da. For the genome-wide peptide search, the mouse genomic sequence (NCBI build 37.61) was directly translated in its 6 reading frames, and used for spectral searching. No enzymatic cleavage was taken into account during the database searches. No variable PTMs were included.

PBMC Fixation and Processing for Chromium Single-Cell RNA Sequencing

Project description:Background: Interest in single-cell whole transcriptome analysis is growing rapidly, especially for profiling rare or heterogeneous populations of cells. In almost all reported works, investigators have used live cells which represent several inconveniences and limitations. Some recent cell fixation methods did not work with most primary cells including immune cells. Methods: The methanol-fixation and new processing method was introduced to preserve PBMCs for single-cell RNA sequencing (scRNA-Seq) analysis on 10X Chromium platform. Results: When methanol fixation protocol was broken up into three steps, we found that PBMC RNA was degraded during rehydration with PBS, not at cell fixation and up to three-month storage steps. Resuspension but not rehydration in 3X saline sodium citrate (SSC) buffer instead of PBS preserved PBMC RNA integrity and prevented RNA leakage. Diluted SSC buffer did not interfere with full-length cDNA synthesis. The methanol-fixed PBMCs resuspended in 3X SSC were successfully implemented into 10X Chromium standard scRNA-seq workflows with no elevated low quality cells and cell doublets. The fixation process did not alter the single-cell transcriptional profiles and gene expression levels. Major subpopulations classified by marker genes could be identified in fixed PBMCs at a similar proportion as in live PBMCs. This new fixation processing protocol was validated in CD8+ T cell and several other cell types. Conclusions: We expect that the methanol-based cell fixation procedure presented here will substantially enable complex experimental design with primary cells at single cell resolution.

Impact of the used solvent on the reconstitution efficiency of evaporated biosamples for untargeted metabolomics studies

Project description:<h4>Introduction</h4>Untargeted metabolomics intends to objectively analyze a wide variety of compounds. Their diverse physicochemical properties make it difficult to choose an appropriate reconstitution solvent after sample evaporation without influencing the chromatography or hamper column sorbent integrity.<h4>Objectives</h4>The study aimed to identify the most appropriate reconstitution solvent for blood plasma samples in terms of feature recovery, four endogenous compounds, and one selected internal standard.<h4>Methods</h4>We investigated several reconstitution solvent mixtures containing acetonitrile and methanol to resolve human plasma extract and evaluated them concerning the peak areas of tryptophan-d<sub>5</sub>, glucose, creatinine, palmitic acid, and the phophatidylcholine PC(P-16:0/P-16:0), as well as the total feature count RESULTS: Results indicated that acetonitrile containing 30% methanol was best suited to match all tested criteria at least for human blood plasma samples.<h4>Conclusion</h4>Despite identifying the mixture of acetonitrile and methanol being suitable as solvent for human blood plasma extracts, we recommend to systematically test for an appropriate reconstitution solvent for each analyzed biomatrix.
